Removing links from another site

Hello,
Some site that I have never been able to access as it is always down has over 3,000 links to my website. They disappeared the other week and our search queries dramatically improved but now they are back again in Google Webmaster and we have dropped again.I have contacted the site owner and got no response and I have also put in a removal form (though I am not sure this fits for that) and asked Google to remove as they have been duplicating our content also. It was in my pending section but has now disappeared.This links are really damaging our search and the site isnt even there. Do I have to list all 3,000 links in the link removal to Google or is there another way I can go about telling them the issue.Appreciate any help on this

Do you mean the Remove URLs feature in Google Webmaster Tools?
I believe that is intended for removing your own content, as per https://support.google.com/webmasters/bin/answer.py?hl=en&answer=59819
If you wish to remove your content using the URL removal request tool in our Google Webmaster Tools, you must first meet the criteria listed below.
To remove a page or image, you must do one of the following:
- Make sure the content is no longer live on the web. Requests for the page must return an HTTP 404 (not found) or 410 status code.
- Block the content using a robots.txt file.
- Block the content using a meta noindex tag.

Hello, i mean the one to remove links that google offers.
I have decided that I will just remove the pages as I have worked out that there are only 6 and these are being linked to over and over by this site so I am simply going to take them down and hope that that should help the problem.

Just for clarification, when you say you've put in a removal form, which form do you mean?

Transferring link juice on a page with over 150 links
I'm building a resource section that will probably, hopefully, attract a lot of external links but the problem here is that on the main index page there will be a big number of links (around 150 internal links - 120 links pointing to resource sub-pages and 30 being the site's navigational links), so it will dilute the passed link juice and possibly waste some of it. Those 120 sub-pages will contain about 50-100 external links and 30 internal navigational links. In order to better visualise the matter think of this resource as a collection of hundreds of blogs categorised by domain on the index page (those 120 sub-pages). Those 120 sub-pages will contain 50-100 external links The question here is how to build the primary page (the one with 150 links) so it will pass the most link juice to the site or do you think this is OK and I shouldn't be worried about it (I know there used to be a roughly 100 links per page limit)? Is there software that makes it easier to reach out to websites and webmaster to have toxic links removed?
I'm currently trying to disavow toxic links that I have found on my site, that our previous SEO company created. Google requires that we reach out to the individual websites and try to have them removed. Does anyone know of software that makes this process automated or easer? I'm currently doing it manually, uhg! Also, is there software that can help you find toxic links? I'm currently also doing that manually, uhg! Thanks.

How is my competition causing bad crawl errors and links on my site
We have a compeditor who we are in a legal dispute at the moment, and they are using under hand tactics to cause us to have bad links and crawl errors and i do not know how they are doing it or how to stop it. The crawl errors we are getting is the site having two urls together, for example www.testsite.com/www.testsite.com and other errors are pages that we do not even have or pages that are spelt wrong or have a dot after the page name. We have been told off a number of people in our field that this has also happened to them and i would like to know how they are doing it so we can have this stopped Since they have been doing this our traffic has gone down by half
