What is the best way to hide duplicate, image embedded links from search engines?

Hoping to get the community’s advice on a technical SEO challenge we are currently facing. [My apologies in advance for the long-ish post. I tried my best to condense the issue, but it is complicated and I wanted to make sure I also provided enough detail.]
Context: I manage a human anatomy educational website that helps students learn about the various parts of the human body. We have been around for a while now, and recently launched a completely new version of our site using 3D CAD images. While we tried our best to design our new site with SEO best practices in mind, our daily visitors dropped by ~15%, despite drastic improvements we saw in our user interaction metrics, soon after we flipped the switch.
SEOMoz’s Website Crawler helped us uncover that we now may have too many links on our pages and that this could be at least part of the reason behind the lower traffic. i.e. we are not making optimal use of links and are potentially ‘leaking’ link juice now.
Since students learn about human anatomy in different ways, most of our anatomy pages contain two sets of links:

Clickable links embedded via JavaScript in our images. This allows users to explore parts of the body by clicking on whatever objects interests them. For example, if you are viewing a page on muscles of the arm and hand and you want to zoom in on the biceps, you can click on the biceps and go to our detailed biceps page.

Anatomy Terms lists (to the left of the image) that list all the different parts of the body on the image. This is for users who might not know where on the arms the biceps actually are. But this user could then simply click on the term “Biceps” and get to our biceps page that way.
Since many sections of the body have hundreds of smaller parts, this means many of our pages have 150 links or more each. And to make matters worse, in most cases, the links in the images and in the terms lists go to the exact same page.
My Question: Is there any way we could hide one set of links (preferably the anchor text-less image based links) from search engines, such that only one set of links would be visible? I have read conflicting accounts of different methods from using JavaScript to embedding links into HTML5 tags. And we definitely do not want to do anything that could be considered black hat.

The drop in your site traffic may be due to a number of things, not just links on the page. If you restructured your URLs, changed title tags, etc etc. There can be lots of reasons besides number of links on the page. You now have a new site that Google is trying to sort out and so you may simply have a little drop in the SERPs.
If you have the tools, look and see if your ranking did drop and monitor that. Also use your analytics to see where the drop is coming from.

Same page Anchor Links vs Internal Link (Cannibalisation)
Hey Mozzers, I have a very long article page that supports several of my sub-category pages. It has sub-headings that link out to the relevant pages. What I wondered is if having the inpage achor would confuse the SERPS because they would be linking with the same keyword. Then from in that article i tell them that a different page entirely is about the same keyword. What would be best way to transition from mobile website to responsive
We have a mobile website (mobile.website.com) that mirror our desktop site (www.website.com) with +100 000 pages. We have an alternate tag on our desktop to our mobile site and a user agent detect that redirect mobile traffic to our mobile site Our mobile site is no index and has a canonical to our desktop. Everything works pretty well, the mobile website is not index and only show up in SERP when a user make a search from a mobile. Our main website is now responsive and we would like to kill our mobile site without compromising our traffic. We know that a slight speed change or content change can affect our traffic, what would be the best way to do that? Big bang: redirect all mobile URL to desktop, remove user agent detect and remove alternate tag on desktop Semi Big bang: remove user agent detect and remove alternate tag on desktop and see how the traffic react before redirecting Progressive: remove the user agent detect and the alternate tag on some section of the website to see how the traffic react Other ? What's the best way to deal with deleted .php files showing as 404s in WMT?
Disclaimer: I am not a developer During a recent site migration I have seen a bit of an increase in WMT of 404 errors on pages ending .php. Click on the link in WMT and it just shows as File Not Found - no 404 page. There are about 20 in total showing in webmaster tools and I want to advise the IT department what to do. What is the best way to deal with this for on-page best practice? Thanks

I currently have a client that has multiple domains for multiple brands that share the same IP Address. Will link juice be passed along to the different sites when they link to one another or will it simply be considered internal linking?
I have 7 brands that are owned by the same company, each with their own domain. The brands work together to form products that are then sold to the consumer although there is not a e-commerce aspect to any of the sites. I am looking to create a modified link wheel between the sites, but didn't know if my efforts would pay off due to the same IP Address for all the sites. Any insight on this would be greatly appreciated.

What is the best way to allow content to be used on other sites for syndication without taking the chance of duplicate content filters
Cookstr appears to be syndicating content to shape.com and mensfitness.com a) They integrate their data into partner sites with an attribution back to their site and skinned it with the partners look. b) they link the image back to their image hosted on cookstr c) The page does not have microformats or as much data as their own page does so their own page is better SEO. Is this the best strategy or is there something better they could be doing to safely allow others to use our content, we don't want to share the content if we're going to get hit for a duplicate content filter or have another site out rank us with our own data. Image Search algo changes
Just seen the image algo changes that have apparently been put into place in the last 3 months My spam tester image site didnt seem to feel anything. Did anyone feel image search change (for better or worse?) And on what dates? Cheers Stephen

What is the best way to scrape serps for targeted keyword research?
Wanting to use search operators such as "KEYWORD inurl:blog" to identify potential link targets, then download target url, domain and keyword into an excel file. Then use SEOTools to evaluate the urls from the list. I see the link aquisition assistant in the Moz lab, but the listed operators are limited. Appreciate any suggestions on doing this at scale, thanks!

Best way to block a search engine from crawling a link?
If we have one page on our site that is is only linked to by one other page, what is the best way to block crawler access to that page? I know we could set the link to "nofollow" and that would prevent the crawler from passing any authority, and we can set the page to "noindex" to prevent it from appearing in search results, but what is the best way to prevent the crawler from accessing that one link?
