Does "Noindex" lead to Loss of Link Equity?

Our company has two websites with about 8,000 duplicate articles between them. Yep, 8,000 articles were posted on both sites over the past few years. This is the definition of cross-domain duplicate content.
Plan A is to set all of the articles to "noindex,follow" on the site that we care less about (site B). We are not redirecting since we want to keep the content on that site for on-site traffic to discover. If we do set them to "noindex," my concern is that we'll lose massive amounts of link equity acquired over time...and thus lose domain authority...thus overall site rankability. Does Google treat pages changed to "noindex" the same as 404 pages? If so, then I imagine we would lose massive link equity.
Plan B is to just wait it out since we're migrating site B to site A in 6-9 months, and hope that our more important site (site A) doesn't get a Panda penalty in the meantime.
Thoughts on the better plan?

We thought about manually setting the canonicals on specific pages of site B to be the URL of the same article on site A...but we don't have the bandwidth to do this for 8,000 articles...plus, we're redirecting site B to site A in @ 9 months anyways. Really just looking for the best short term solution to protect site A in the meantime from Panda updates targeting duplicate content.
EGOL gives a good breakdown of what he thinks is best. Thanks for sharing that link. I guess I'm dummy for forgetting that the "follow" portion of "noindex,follow" allows link juice to be spread to the pages linked to from the "noindex" page. That makes logical sense...but will it protect our domain authority? I would think so, but don't know for sure. If anyone is more certain than I am, please do add a vote of confidence

However, I wonder - can't you just use rel=canonical. That works cross and intra-domain.

Best to Combine Listing URLs? Are 300 Listing Pages a "Thin Content" Risk?
We operate www.metro-manhattan.com, a commercial real estate website. There about 550 pages. About 300 pages are for individual listings. About 150 are for buildings. Most of the listings pages have 180-240 words. Would it be better from an SEO perspective to have multiple listings on a single page, say all Chelsea listings on the Chelsea neighborhood page? Are we shooting ourselves in the foot by having separate URLs for each listing? Are we at risI for a thin cogent Google penalty? Would the same apply to building pages (about 150)? OSE link report showing links to 404 pages on my site
I did a link analysis on this site mormonwiki.com. And many of the pages shown to be linked to were pages like these http://www.mormonwiki.com/wiki/index.php?title=Planning_a_trip_to_Rome_By_using_Movie_theatre_-_Your_five_Fun_Shows2052752 There happens to be thousands of them and these pages actually no longer exist but the links to them obviously still do. I am planning to proceed by disavowing these links to the pages that don't exist. Does anyone see any reason to not do this, or that doing this would be unnecessary? Another issue is that Google is not really crawling this site, in WMT they are reporting to have not crawled a single URL on the site. Does anyone think the above issue would have something to do with this? And/or would you have any insight on how to remedy it?

Strange 404s in GWT - "Linked From" pages that never existed
I’m having an issue with Google Webmaster Tools saying there are 404 errors on my site. When I look into my “Not Found” errors I see URLs like this one: Real-Estate-1/Rentals-Wanted-228/Myrtle-Beach-202/subcatsubc/ When I click on that and go to the “Linked From” tab, GWT says the page is being linked from http://www.myrtlebeach.com/Real-Estate-1/Rentals-Wanted-228/Myrtle-Beach-202/subcatsubc/ The problem here is that page has never existed on myrtlebeach.com, making it impossible for anything to be “linked from” that page. Many more strange URLs like this one are also showing as 404 errors. All of these contain “subcatsubc” somewhere in the URL. My Question: If that page has never existed on myrtlebeach.com, how is it possible to be linking to itself and causing a 404?

How to keep the link juice in E-commerce to an "out of stock" products URL?
I am running an e-commerce business where I sell fashion jewelry. We usually have 500 products to offer and some of them we have only one in stock. What happens is that many of our back links are pointed directly to a specific product, and when a product is sold out and no longer is in stock the URL becomes inactive, and we lose the link juice. What is the best practice or tool to 301-redirect many URLs at the same time without going and changing one URL at a time? Do you have any other suggestions on how to manage an out of stock product but still maintain the link juice from the back link? Thanks!

Noindex junk pages with inbound links?
I recently came across what is to me a new SEO problem. A site I consult with has some thin pages with a handful of ads at the top, some relevant local content sourced from a third party beneath that... and a bunch of inbound links to said pages. Not just any links, but links from powerful news sites. My impression is that said links are paid (sidebar links, anchor text... nice number of footprints.) Short version: They may be getting juice from these links. A preliminary lookup for one page's keywords in the title finds it top 100 on Google. I don't want to lose that juice, but do think the thin pages they link to can incur Panda's filter. They've got the same blurb for lots of [topic x] in [city y], plus the sourced content (not original...). So I'm thinking about noindexing said pages to avoid Panda filters. Also, as a future pre-emptive measure, I'm considering figuring out what they did to get these links and aiming to have them removed if they were really paid for. If it was a biz dev deal, I'm open to leaving them up, but that possibility seems unlikely. What would you do? One of the options I laid out above or something else? Why? p.s.
