301 Re-direct as referral traffic

So we have this site set up in analytics as www.domain.com and then analytics is showing the referral traffic as coming from domain.com and I just wanted to make sure I'm right in the theory that Google is counting the 301 as a different site and showing what is otherwise direct traffic as traffic coming from domain.com.
If that's wrong let me know. Otherwise I'll just go through with that theory since no one on any forums that I could find had an answer to it.

If you have CPANEL, you should be able to access it there. Some other server access systems may also drop a copy into a directory you can access, you may be able to look around in your panel's file manager - look in your local root directory/logs

Good point, but I don't have access to our server logs. I'll need the developers to check.

I suggest looking in your own server logs and trace through what you see in there, so you can understand what is happening on your server. You can't just look in analytics and get the answer.

How to Choose destination page for a 301 redirect?
I am doing some SEO for a wedding chapel in Vegas. There are some old packages that no longer exist and the bounce rate for the page is high so I am planning to 301 the page. How to best determine the best 301 destination? I have a few options. As an example the page was optimized for garden weddings. The page itself does not place well in the SERPS for garden weddings in Las Vegas, but our outdoor wedding packages in Las Vegas page places in the top 10. So that page is in an option. However, there is a different location that has a garden setting. Is that a better choice? Some content might match better than others, but any page I choose would be relevant content. Did I cause my 70% drop in organic traffic?
Held top 10 SERPS for brands over the past few years, did a site redesign on May 19th, site used to have a long left hand nav consisting of each brand I carried. Site redesign was an attempt to make it cleaner and more compact. Now the site has a top nav menu with categories based on garment type and the addition of a brand category, no fly out nav menu, these links just open the sub-category page. On the 10th I checked my SERPS and almost threw up, off the map, no where to be found at all. Would a site redesign take almost 2 months to reflect? Am I being penalized by Google(no notification in GWT). I'm lost and thinking of how to tell my landlord I'm not going to be able to pay rent in a couple weeks.

Organic Traffic Dropping. 404s found. Is this it?
My organic traffic has dropped 20% in the past month. I noticed some major 404 errors today on a very commonly clicked link on our website. I had the developers fix the error today, but then I thought I'd look in Google Webmaster Tools. That's when I saw the attached picture. 2454 404 errors were found. We only have 1500 pages in the entire Google index. Could this massive amount of 404 errors attribute to this drop in organic traffic? dU240 dU240

IIS Work Around 301 Redirects
We are redirecting page-level content (about 500 pages) from several sub domains to our main site. With IIS, It’s my understanding that file locations must match. For example: subdomain/pathA/filename1

With IIS is there a work around for handling page level redirects without duplicating the file location?
