Google Webmaster Tools not displaying all backlinks

I was asked to take a look at a site that a friend redesigned and immediately plummeted in rankings. It was a flash site where the domain redirected to a flash landing page. When the site was redesigned, they removed the flash page and put in the new site on the domain URL without changing the redirect or putting a 301 in place on the old flash landing page URL.
This site didn't have many backlinks to begin with, but it did ok for some important search phrases. Now when I look in Webmaster Tools, there are only 2 backlinks showing. Meanwhile I know there are more backlinks in existence, primarily from yellowpages and citysearch.
I've had them put a 301 on the old flash landing page pointing at the domain URL and they've added a canonical URL. What have I missed here?

Agreed, the point I was intending to make was that the WMT backlink info is not a definitive list, therefore it is not reliable resource of all backlinks.
I think it is a common mis-conception that because WMT is a Google product, the information in it must be 100% accurate, where as in reality that isn't the case.

A few thoughts - It can take a while for new links to be found by Google. They say it can take a couple of weeks but I've seen links that took months to be found.
Also, does the site have the proper www/non-www redirect in place? If Google thinks the www and non www are two different sites it's possible you're only getting the backlinks to one of those options.

Really? I often find that GWT reports a larger number of backlinks than the other tools. I agree that it takes time for the links to disappear once removed. this is where Majestic's fresh index can prove useful.

That sounds odd,
As William says, there isn't a tool out there that provides 100% of your backlinks. However, GWT is the most reliable source and usually provides more than any of the other tools (not surprising given Google's index).
I suspect there may be an issue with how it has been setup in GWT. I would go through this with a fine tooth comb to see if there are any issues there.

I've never found WMT's a reliable resource for backlink info, often it does not show all backlinks also when backlinks are removed it takes some time for them to disappear.
How recently were the yellow pages and city search links added?
Definitely run the site through OSE, majestic and AHrefs for a better picture as William suggested.
A couple of other things you could check
Go to WMT -> Health -> Crawl Errors to see if any other pages are not found
Check how many pages are being indexed to make sure there are no sitemap issues etc

You may want to try other backlink checkers. I don't believe any tools get 100% backlinks. Use WMT, Open Site Explorer, Majestic SEO, and others to get a good number.

Referral Traffic from Google
Hello, I have a question about my company's new website. I've worked in SEO and studied Google Analytics results for a few years now but have never really come across something like this. I started in this position in January of this year and when I started breaking down the traffic sources in Google Analytics, I noticed most of the traffic was coming from Google.com as a referral source. I had never seen Google.com as a referral source before so I looked into options for what it could be. It was not a paid ad and our organic traffic was coming through in Analytics, Before I could get any further, our new website was launched (we switched CRM's to WordPress) and the referral traffic from google went from 2,966 in January of 2015 to 22 in February 2015. for more comparison, in February of 2014, the referral traffic from Google was 2,496. I expected a drop when we switched CRM's but we correctly re-directed all pages and created a new sitemap and our organic traffic is up since the switch (not enough to cover drop in referral). I thought at first this had to do with our Google sellers account being de-activated when we made the switch, but I quickly fixed this over a month ago and no change. I'm wondering if anyone has ever seen Google.com come through as a referral source in Google Analytics and if they we're able to figure out what it actually was. This would be a great help! Backlink Profile in Webmaster Tools
The quest for the "accurate" backlink profile never ends. We now have Webmaster Tools to help us with this search. My question is whether the backlink profile according to WT is the backlink profile according to Google. Do Google's search algorithms and WT synch up? If this is the case, forget OSE and MajesticSEO, WT will be the main backlink analysis tool I use going forward. Thanks for any insight.

What is s.ytimg.com in google analytics?
My clients GA reports 273 visits from s.ytimg.com. I go to the site, it doesn't exist. I googled it, there were some code with s.ytimg.com in it, but nothing I could understand. Anybody have an idea where this comes from?

I heard that I need to check the traffic and organic results from Google analytics and Google webmaster tools. Everybody says something and not sure what to do? Omniture vs Google Analytics
What's your opinion on analytics tools? Specifically Omniture vs Google Analytics. Is Omniture really that much more powerful than GA? Have you used GA Premium, the enterprise package? My main question - Can GA (free or premium) do everything that Omniture can? If GA Premium and Omniture were the same price, which would you choose? Is one harder to implement, pull reports, tweak, ect? Thanks in advance.

Does prevent links from being included in Google Webmaster linking sites report?
My client has clean links in edit from nytimes.com. The links do not have nofollow tags. Google Webmaster stopped including links from nytimes.com in the external linking domains report and we don't know why since the URL is still live. The nytimes.com URL includes this tag in the source code: Are links on pages with NOARCHIVE still counted in Google Webmaster linking domains reports?

Search within search? Weird google URLs
Good morning afternoon, how are you guys doing today? I'm experiencing a few Panda issues I'm trying to fix, and I was hoping I could get some help here about one of my problems. I used Google analytics to extract pages people land on after a Google search. I'm trying to identify thin pages that potentially harm my website as a whole. It turns out I have a bunch of pages in the likes of the following: /search?cd=15&hl=en&ct=clnk&gl=uk&source=www.google .co.uk, and so on for a bunch of countries (.fi, .com, .sg, .pk, and so on, maybe 50 of them) My question is: what are those pages? their stats are awful, usually 1 visitor, 100% bounce rate, and 0 links. Do you think they can explain my dramatic drop in traffic following Panda? If so, what should I do with them? NOINDEX? Deletion? What would you suggest? I also have a lot of links in the likes of the following: /google-search?cx=partner-pub-6553421918056260:armz8yts3ql&cof=FORID:10&ie=ISO-8859-1&sa=Search&siteurl=www.mysite.com/content/article They lead to custom search pages. What should I do with them? Almost two weeks ago, Dr. Pete posted an article untitled Fat Panda and Thin Content in which he deals with "search within search" and how they might be targeted by Panda. Do you think this is the issue I'm facing? Any suggestion/help would be much appreciated! Thanks a lot and have a great day 🙂
