Google Webmaster Tools not displaying all backlinks

I was asked to take a look at a site that a friend redesigned and immediately plummeted in rankings. It was a flash site where the domain redirected to a flash landing page. When the site was redesigned, they removed the flash page and put in the new site on the domain URL without changing the redirect or putting a 301 in place on the old flash landing page URL.
This site didn't have many backlinks to begin with, but it did ok for some important search phrases. Now when I look in Webmaster Tools, there are only 2 backlinks showing. Meanwhile I know there are more backlinks in existence, primarily from yellowpages and citysearch.
I've had them put a 301 on the old flash landing page pointing at the domain URL and they've added a canonical URL. What have I missed here?

Agreed, the point I was intending to make was that the WMT backlink info is not a definitive list, therefore it is not reliable resource of all backlinks.
I think it is a common mis-conception that because WMT is a Google product, the information in it must be 100% accurate, where as in reality that isn't the case.

A few thoughts - It can take a while for new links to be found by Google. They say it can take a couple of weeks but I've seen links that took months to be found.
Also, does the site have the proper www/non-www redirect in place? If Google thinks the www and non www are two different sites it's possible you're only getting the backlinks to one of those options.

Really? I often find that GWT reports a larger number of backlinks than the other tools. I agree that it takes time for the links to disappear once removed. this is where Majestic's fresh index can prove useful.

That sounds odd,
As William says, there isn't a tool out there that provides 100% of your backlinks. However, GWT is the most reliable source and usually provides more than any of the other tools (not surprising given Google's index).
I suspect there may be an issue with how it has been setup in GWT. I would go through this with a fine tooth comb to see if there are any issues there.

I've never found WMT's a reliable resource for backlink info, often it does not show all backlinks also when backlinks are removed it takes some time for them to disappear.
How recently were the yellow pages and city search links added?
Definitely run the site through OSE, majestic and AHrefs for a better picture as William suggested.
A couple of other things you could check
Go to WMT -> Health -> Crawl Errors to see if any other pages are not found
Check how many pages are being indexed to make sure there are no sitemap issues etc

You may want to try other backlink checkers. I don't believe any tools get 100% backlinks. Use WMT, Open Site Explorer, Majestic SEO, and others to get a good number.

Google Analytics Automated Reporting
HI all, I tend to do a big reporting powerpoint deck using screenshots from google analytics and tables I create year end and mid year. It's like an 80 page report for the 10 webisite swe have and then I go ahead and make annotations as I see from the data. That being said this can take a lot of time, up to a 40 hours of time to pull it all together or more which is challenging when you have daily meetings. Anyhow, I've looked into automating and tried a couple things: 1. Tableau- but it keeps crashing and seems tedious 2. Dashlane and supergrabber- seem a bit tedious to set up too. Google Tag Manager Tracking
We have Google Tag Manager set up to track our website https://kontenta.co.uk/ Although we have a blog - https://kontenta.co.uk/designroom/ I'm just wondering if it's better to track the sites separately? If so, how do I add the blog to tag manager? Does it need setting up as a filter to match the regular expression https://kontenta.co.uk/designroom/* We just need to figure out the best way to measure both the website and blog traffic and if users are coming from the blog to the site, and what interactions they are making. Google webmaster tools hiccup?
Our flagship website, up until March 16 was getting 1600 impressions and 300 branded clicks per day as per GWT. After 3/16, branded search fell to 300 impressions and 25 clicks per day. Our rankings haven't changed, and neither has our traffic. We would definitely notice the decline in GA and Core Metrics, and it is running about the same. according to GWT, 75% fewer people started searching for our brand on 3/16, but all of our other metrics are indicating otherwise. Has anyone seen this before? Is it a tracking issue on our side?

Webmaster Tools Suddenly Asking For Verification of Site Registered for 5 Years

How to better track subdomains in Google Analytics?
Hello Everybody! so I am setting up a website that will have several subdomains, based on the language of the site, for example: site.com; es.site.com; fr.site.com... How should I trace this is GA but having attention that I should be able to see visits as a whole and also if I want I should be able to see visits per subdomain, anything on specific I should do when creating the account? Google Analytics Goals are not recording
Hello! I've set up Goals within Google Analytics and they aren't registering. I'm wondering if someone can review what I've set up to see if I've entered something wrong. I'm trying to track enrollments. Here's the site info: Enroll URL: http://www.careplusdentalplans.com/individuals/enroll-careplus/ Upon completion, the user goes to a Thank You page and our CMS generates a trailing URL parameter. Match Type: Head Match (to disregard trailing URL parameter)
Goal Funnel: Step 1: /individuals/enroll-careplus/ I'm curious if the problem lies in either: The URL: Notice how the URL adds /index.php/ on the thank you page. In that case, should I enter the full URL in the Goal instead of the truncated URL? Regular Expressions in Google Analytics
I want to use the Google Analytics landing page reports to look at the bounce rate of top level pages excluding the homepage. So pages with urls: www.example.com/example Does anyone know a regular expression that will allow me to do this?
