Delayed Penalty...

I received the 7/23/12 Unnatural inbound links warning but nothing changed, if anything my traffic and rankings improved well over the next 2 - 3 months.
But last week a couple of the better (maybe slightly over) optimized pages suddenly dropped out of the rankings completely, is it possible that these two events are related but three months apart?
A change I made close to the time of the rankings dropping was completely overhauling the homepage. I realized this would impact the internal "link juice" flow but never expected the kind of drop in rankings I received. I have restored the homepage to its former glory but it hasn't helped get my slightly over optimized pages ranking again.
Any ideas? Suggestions?
Exact date of drop in rankings is 18 - 19 October (site has lost roughly 50% of its organic search traffic)

Thanks yip I have put together the list of the low quality links and contacted most of them. Many I don't even know how we got... they are asking us to pay them to remove the links.
I guess this is the perfect opportunity for me to test the disavow tool... Thanks for the response.

Hi Stan,
I'm pretty sure the messages that were sent out were warnings. It was up to you to clean up your link profile and ask for a reconsideration request from Google. Perhaps you took too long and now you are being penalized for it?
I would recommend fixing your link profile by sending the low quality linking sites a message. Even if you cannot get all the bad links removed, you can disavow them, just remember to request reconsideration after you have attempted to clean up the mess.

Is it good practice to update your disavow file after a penalty is removed.
I was wondering if you could use the disavow file by adding to it - even after your site has recovered from a partial site penalty. As a recurring SEO procedure, we are always looking at links pointing to our Website. We then ascertain those links that are clearly of no value. In order to clean these up, would it be good practice to update your disavow file with more of theses domains. Is the disavow file just used for penalty issues to alert google of the work you have done? (we have had penalty in the past but fine now) Would this method help in keeping high quality links to the fore and therefore removing low quality links from Googles eyes? I would welcome your comments.

Recovered from Penalty But.....
Hello,We recovered from Google's manual penalty in January 2014. Afterwards, we changed our site design, fixed our content, disavowed bad links, increased our social presence, tried to engage customers in blog content, etc. But we still couldn't get our domain name back on SERPs. (It wont show our site even on first page if I search "best vpn service" on Google.com)What should we do to bring our domain name back on the SERP?What About Sandbox? What we need to do to get out our domain name from sand box?Any comments or thoughts will be really appreciated 🙂

Has anyone had their Google manual spam penalty lifted without notice?
In June of this year, our company submitted a reconsideration request, which Google rejected and confirmed that they had a manual spam penalty placed on us. After cleaning up our extensive link portfolio, we submitted our 2nd reconsideration at the end of this month (July) and received this response: Dear site owner or webmaster of domain, We received a request from a site owner to reconsider domain for compliance with Google's Webmaster Guidelines. We reviewed your site and found no manual actions by the webspam team that might affect your site's ranking in Google. There's no need to file a reconsideration request for your site, because any ranking issues you may be experiencing are not related to a manual action taken by the webspam team. Of course, there may be other issues with your site that affect your site's ranking. Google's computers determine the order of our search results using a series of formulas known as algorithms. We make hundreds of changes to our search algorithms each year, and we employ more than 200 different signals when ranking pages. Do Google Always Tell You About Penalties?
Hi One of my clients has recently suffered a big decline in rankings on some of their keywords, going from positions in the top 10 to sub 50 for some of their keywords, but not all. Their website is still indexed and there is no link warning from Google. Some of their links from a previous link builder are dodgy and we have already tried to contact the other company for removal but to no avail. Any ideas where I start? So far I planning to increase the branded anchor link and add some content as the site is fairly light on content. Is it worth doing a reconsideration request and mention the bad links incase this is the problem. Has anyone seen any particular good resources on what to do when it appears you have a penalty. None of my other clients have been effected by Panda or Penguin and although I have done some general reading I need to know what action to take and get up to speed FAST! Thanks in advance. Noindex duplicate content penalty?
We know that google now gives a penalty to a whole duplicate if it finds content it doesn't like or is duplicate content, but has anyone experienced a penalty from having duplicate content on their site which they have added noindex to? Would google still apply the penalty to the overall quality of the site even though they have been told to basically ignore the duplicate bit. Reason for asking is that I am looking to add a forum to one of my websites and no one likes a new forum. I have a script which can populate it with thousands of questions and answers pulled direct from Yahoo Answers. Obviously the forum wil be 100% duplicate content but I do not want it to rank for anyway anyway so if I noindex the forum pages hopefully it will not damage the rest of the site. In time, as the forum grows, all the duplicate posts will be deleted but it's hard to get people to use an empty forum so need to 'trick' them into thinking the section is very busy.
