Keyword links are not showing up in majesticseo or open site explorer

I've been doing link building by writing good content and getting other blogs to post my articles with keyword links embedded.
One example is:
Original article: http://www.cleanedison.com/blog/setting-the-stage-for-greenbuild-2012-1997
Re-published article: http://www.renewableenergyfocus.com/blog/2012/11/7/guest-blog-setting-the-stage-for-greenbuild-2012/683.aspx
(Keyword is LEED Certification - it goes to http://www.cleanedison.com/leed)
I have 2 questions:
Why isn't this backlink being found by majesticseo or open site explorer?
Why isn't my original article showing up a google search at all?
P.S. Overall, despite my best efforts, my keyword rankings have been falling recently, is there anything obvious that I'm doing wrong?

Hi,
So I spent time last week reducing the number of "LEED" mentions on the http://www.cleanedison.com/leed
But I got my keyword reports again today and the page has fallen out of the top 50 for "LEED Certification" - I can't even find it in Google searches anymore
Just two weeks ago both http://www.cleanedison.com/leed and http://www.cleanedison.com/courses/leed-green-associate were ranked 31 and 32 (not great, but still generating traffic)
What is going on?!?!
P.S. The link did show up in MajesticSEO, so that's good I guess

yes by looking at those pages you might be facing the same issue with them. It's tough to estimate which keyword is getting you the penalty but i think it's safe to assume that the keyword you're using the most on a page might be culprit. The backlinks might not be showing up because they might not have indexed this link as yet. The backlink tools like majestic do not report all the links for a site with 100% accuracy.

I see what you're saying, I had been doing that in order to fit in my main keywords such as LEED Certification, LEED Green Associate, LEED Exam Prep, but I didn't realize that those all have LEED in them.
Might I be running into the same problem with "Solar" on http://www.cleanedison.com/solar and with "BPI" on http://www.cleanedison.com/bpi-and-resnet ?
If so, how do I know which words are expected to be common and which I might be getting an over optimization penalty?
Also, would an over optimization penalty explain why the back links aren't showing up on majesticseo?

On the Leed page (www.cleanedison.com/leed) the keyword Leed has been used over 20 times and you might be facing the impact of the over optimization penalty. Try to reduce the focus on this keyword on the page . More info here.

The No of Sites linking to www.apollopowersystems.com is 50 as per Alexa, but Moz shows that the no of sites linking is 23\. The no has increased in Alexa but in Moz the no is 23 since 3 months. Why is this Difference?

When placing content on external sites, what are some best practices for back links?
Hi there, I am working on a content strategy that includes placing content (i.e. bylined articles, how-to's, guest blogs, etc.) on other web sites and embedding links back to our site. In some cases we're very limited to what we can do with our bank links (i.e. just a company url), and in other cases we are free to place multiple anchor links within the content. In cases where we have no limitations, what are some best practices for implementing back links? I understand it's important to link to deep pages (not just our home page), have diverse anchor text, and make the anchor links relevant to the surrounding content. Are there other things I should be thinking about in order to maximize the SEO value of such placements? For example, is it better to have just one anchor link per placement? What is the best way to transfer a sites link juice.

I'm seeing that open site explorer seems to do a good job analysing backlinks
I can see the link text and where they are coming from and i can use that to steer where i want to get links from, and how i want to get links. Am I missing something? Does raven tools or other software have anything more to offer me in managing my back links? I'm not talking about where and how to get them, just in viewing the structure to help fine tune it so as not to appear unnatural to Google. All responses wecomed
