Google lost 9,000 inbound links

I logged into GWT today. It typically reports that our page has about 9,000 inbound links, but today it said we have 225. There are no warnings or messages about any manual action. In fact, this site has never received any penalties or warnings.
Since November I have used the disavow tool to remove porn links that a competitor has pointed at my site. Typically I go through Google's "new" links list and add any of the obviously bad links to the disavow list. That effort seemed to be going ok, and my site does not seem to be penalized for this negative seo.
The 225 links that remain are scattered back through 2010. This site has been online since 2005 and has accumulated lots of links over the years. Some great, some not so great.
Queries are down about 1500 per day since last week, about a 15% drop. There is a slight drop in some keyword rankings, but nothing huge, and most of the SERPS I track do not seem to be impacted. The PR is steady at 4, where it's been for years.
So... what do you think I should do? Just watch it for a week and see if they come back? Try removing the "disavow" list just in case it some how messed things up (looks ok on the surface to me).
Has this ever happened to anyone else?

It's a display bug.
"We are aware of this issue and are looking into it; you do not need to take any action. We hope to have the normal data shown again in the near future. The data shown there is informational and does not affect your site's crawling, indexing or ranking."
Search Engine Land had a post about it as well - same answer. It's a display bug, it's not affecting anything.

"Unnatural links to your site" manual action by Google
Hi, My site has been hit by a "Unnatural links to your site" manual action penalty and I've just received a decline on my 2nd reconsideration request, after disavowing even more links than I did in the first request. I went over all the links in WMT to my site with an SEO specialist and we both thought things have been resolved but apparently they weren't. I'd appreciate any help on this so as to lift the penalty and get my site back to its former rankings, it has ranked well before and the timing couldn't have been worse. Thanks,

Can links be hidden?
I was wondering if anyone can help me with some advice on agency work. We have just employed a new SEO agency to conduct work on one of our websites. I took a look on OSE and GWT to see if we had any new links since the agency started working (1 month ago) but there's was nothing new. When l asked for an update as to what link building efforts had been completed last month, l was told they don't give out a list of links as it could compromise the agencies techniques. They told me that they use software to hide links form link aggregators so that our competitors don't know what we are doing. Can anybody confirm that such software exists or is this agency just taking us for a ride? If there is such a software, could this not hinder what links the search engines could see? Any comments would be greatly appreciated.

Disavow Links & Paid Link Removal (discussion)
Hey everyone, We've been talking about this issue a bit over the last week in our office, I wanted to extend the idea out to the Moz community and see if anyone has some additional perspective on the issue. Let me break-down the scenario: We're in the process of cleaning-up the link profile for a new client, which contains many low quality SEO-directory links placed by a previous vendor. Recently, we made a connection to a webmaster who controls a huge directory network. This person found 100+ links to our client's site on their network and wants $5/link to have them removed. Client was not hit with a manual penalty, this clean-up could be considered proactive, but an algorithmic 'penalty' is suspected based on historical keyword rankings. **The Issue: **We can pay this ninja $800+ to have him/her remove the links from his directory network, and hope it does the trick. When talking about scaling this tactic, we run into some ridiculously high numbers when you talk about providing this service to multiple clients. **The Silver Lining: **Disavow Links file. I'm curious what the effectiveness of creating this around the 100+ directory links could be, especially since the client hasn't been slapped with a manual penalty. The Debate: Is putting a disavow file together a better alternative to paying for crappy links to be removed? Are we actually solving the bad link problem by disavowing or just patching it? Would choosing not to pay ridiculous fees and submitting a disavow file for these links be considered a "good faith effort" in Google's eyes (especially considering there has been no manual penalty assessed)?

Google WMT Turning 1 Link into 4,000+ Links
We operate 2 ecommerce sites. The About Us page of our main site links to the homepage of our second site. It's been this way since the second site launched about 5 years ago. The sites sell completely different products and aren't related besides both being owned by us. In Webmaster Tools for site 2, it's picking up ~4,100 links coming to the home page from site 1. But we only link to the home page 1 time in the entire site and that's from the About Us page. I've used Screaming Frog, IT has looked at source, JavaScript, etc., and we're stumped. It doesn't look like WMT has a function to show you on what pages of a domain it finds the links and we're not seeing anything by checking the site itself. Does anyone have experience with a situation like this? Anyone know an easy way to find exactly where Google sees these links coming from?

Will an inbound follow link on a site be devalued by an inbound affiliate link on the same site?
Hey guys, quick question I didn't find an answer to online. Scenario: 1. Site A links to Site B. It's a natural, regular, follow-link 2. Site A joins Site B's affiliate program, and adds an affiliate link Question: Does the first, regular follow link get devalued by the second affiliate link? Cheers!

Google Manual Action (manual-Penalty)- Unnatural inbound links
Dear friends, I just get from Google two "Unnatural inbound links" notifications via Google Webmaster Tools, the first is for our WWW version of the site and the second is for the NON-WWW version. My question, I should send two identical reconsideration request for WWW and NON-WWW or treat them as different sites? Thank you Claudio

Links on My website
I am looking to create some more trust on my website by subscribing to BBB. I have heard that my site is penalized and loses "link juice" if I place the BBB logo link in my page footer on every page of my website. Does anyone know how much I am penalized? Should I only put it on my conversion pages and maybe my main 10 sub pages? My main goal is to assist in getting conversions but I don't want to do it at the expense of getting a penalty. What is the Proper Inbound Linking methodology? Is PR Sculpting gone?
Hi, I know that once there were discussions about "navigating" all links top wise to the main pages - for example to category pages in e-commerce sites. What is the proper methodology today? One example: Should I link out from a category main page which shows my products (a serious landing page) to a page that explains about the product? It makes sense but I don't want my about page to become the more important page (even though it does link back to the products category page). Thanks
