Should sitewise links always be branded

Hello,
A client has 8 sitewide links with the same anchor text - their main keyword. They have 84 linking root domains total. 3 of the 8 are his own sites. 4 of the sitewide links are in the footer (all 3 of his own sites interlink in the footer) In the last 5 months, rankings for the the top 2 short-tail keywords have dropped even though they should rank higher.
In a few days they're going to do some major rearranging with one of the 8, adding nofollows sitewide because of a partnership disagreement.
Would there be any negative consequences, do you think, to right away changing all of the footer links of the 3 sites that the site owner owns to branded anchor text (domain.com)?
Should we change all the sitewides to branded anchor text?
There have been no problems in GWT.

It's not an exact match domain. The domain contains part of the main keyword phrase

Branded sitewide footer links should be ok as long as your domain isn't an EMD. If you do have an EMD then I would not use site-wides and go with advice of Irving about making them homepage only.

yea you can definitely do that, I would still get them homepage only since that is the page that passes the most PR anyway and sitewides are dangerous. There is a higher threshold for anchor text with your brand name because Google expects people to link to you that way and it's the name of your company right, your domain name isn't your main keyword I am assuming.

I'm thinking branding to clean up the anchor text profile.
We wouldn't want to get suppressed for searches for our brand though.

I would definitely not use anchor texts you don't want to be suppressed for. Branding is safest but you could use very long tail with main anchor text so you still have the main keywords but if you get penalized it won't be for the main term.
I would ask the webmaster to make them homepage only and not sitewide.

Poor internal linking?
Hi guys, Analyzing a large e-commerce site 10,000 pages on Magento and not getting much organic traffic to level 3 sub-category pages, the URLs are like: Primary Keyword Target: BODY MOISTURISERS https://www.adorebeauty.com.au/skin-care/bath-body/moisturisers.html Primary Keyword Target: LIP MASKS https://www.adorebeauty.com.au/skin-care/masks/lip-masks.html Plus another 40 other URLs at level 3 with low organic performance. Authority of the domain is strong, so it's not an authority issue I believe its internal linking. Besides linking form the blog and breadcrumbs is there anything we can do to improve internal linking to these level 3 pages? Cheers.

Top hierarchy pages vs footer links vs header links
Hi All, We want to change some of the linking structure on our website. I think we are repeating some non-important pages at footer menu. So I want to move them as second hierarchy level pages and bring some important pages at footer menu. But I have confusion which pages will get more influence: Top menu or bottom menu or normal pages? What is the best place to link non-important pages; so the link juice will not get diluted by passing through these. And what is the right place for "keyword-pages" which must influence our rankings for such keywords? Again one thing to notice here is we cannot highlight pages which are created in keyword perspective in top menu. Thanks

Disavowing Affiliate Links - Domain or Actual Affiliate Link?
Hi everyone, Hope you're all having a great day, I have a question in regards to a site which I am about to disavow. Over the past 2 months a certain page of ours has dropped from the 2nd page, all the way to the 7th. I haven't been able to diagnose why, however, yesterday I discovered that a site has been using an Lafitte link on his sidebar, the link is a do-follow. Webmaster tools indicates that this site has linked to us over 24,000 times. I understand that this link could potentially ruin our rankings - however, in terms of disavowing, what is the best approach here? Do I disavow their domain, or do I disavow the actual affiliate link also? The link is placed within an image, once the image is clicked it redirects you to another link for a second then redirects to our money site. We have got in touch with our affiliate program and they have made the link a no-follow, however, we are pretty certain this site is causing issues for us and we want to go ahead and disavow. Thousands of Links from mrwhatis.net
Google WMT shows that there are thousands of links pointing to the pages of my website from mrwhatis.net. Among the links, hundreds of them have the same anchor text. Here are some examples. http://mrwhatis.net/a-canon-in-music-for-kid.html

Spam Links? -115 Domains Sharing the Same IP Address, to Remove or Not Remove Links
Out of 250 domains that link to my site about 115 are from low quality directories that are published by the same company and hosted on the same ip address. Examples of these directories are: -www.keydirectory.net -www.linkwind.com -www.sitepassage.com -www.ubdaily.com -www.linkyard.org A recent site audit from a reputable SEO firm identified 125 toxic links. I assume these are those toxic links. They also identified about another 80 suspicious domains linking to my site. They audit concluded that my site is suffering a partial Penguin penalty due to low quality links. My question is whether it is safe to remove these 125 links from the low quality directories. I am concerned that removing this quantity of links all at once will cause a drop in ranking because the link profile will be thin with only about 125 domains remaining that point to the site. Granted those 125 domains should be of somewhat better quality. I am playing with fire by having these removed. I URGENTLY NEED ADVICE AS THE WEBMASTER HAS INITIATED STEPS TO REMOVE THE 125 LINKS. Meta NOINDEX and links into the pages?
If I have internal links pointing to pages that are META NO INDEX, will Google still index them? Or does that only apply to pages that are linked to from an external domain? Thanks!

Sitewide footer links - bad or not?
Hi, Sitewide footer links, is this bad for SEO? Basically I see all the time the main navigation repeated in the footer, sometimes as almost something to just fill the footer up. Is this bad for SEO (im guessing it is) and can you explain why you think it is? Cheers

How many links home on a page?
We are planning on a mega menu which will have around 300 links and a mega slider which will have around 175 links if our developer has their way. In all I could be looking at over 500 links from the home page. The Mega Menu will flatten the site link structure out but I am worried this slider on the home page which is our 4th most visited page behind our 3 core category pages. What are your thoughts?
