Old links showing on new domain

Last year we incurred a Google penalty and after months of trying the clean up the link profile with no joy we relaunched the site with a .org rather than .co.uk
Now the issue is that 2 weeks after the launch GWMT is showing all the old links pointing to the new url. We didn't do a redirect of any kind, just changed the url
Why is this????

I had this happen on a client's site and it was a nightmare but eventually we got it fixed. What happens is that Google sees that the new site is the same as the old site that is still in their index. It seems like they apply an invisible canonical tag so that the links from the old site are all applied to the new.
For us, we had to use the url removal tool to remove all of the old site's urls from the index and the cache and then about 1-2 weeks later the links were gone.

Hi 64% of our links come from a .com website and only 30% from .co.uk. We only do business in the UK should I continue with the .com links as they are easier to source. Does this hurt my SEO efforts?

New link explorer
I was checking this new tool which is really cool by the way and was wondering if I can outrank big guys with just content. I have a Domain authority of 28 with a spam score of 28 % Can I outrank with amazing content a site that hase a domain authority of 50 and a spam score of 1 % ? Should I ask for all my bad links to be removed so that my spam score goes down or doesn't it matter anymore those days and what matters is good content, link just don't count anymore ? Thank you,

When "pruning" old content, is it normal to see an drop in Domain Authority on Moz crawl report?
After reading several posts about the benefits of pruning old, irrelevant content, I went through a content audit exercise to kick off the year. The biggest category of changes so far has been to noindex + remove from sitemap a number of blog posts from 2015/2016 (which were very time-specific, i.e. software release details). I assigned many of the old posts a new canonical URL pointing to the parent category. I realize it'd be ideal to point to a more relevant/current blog post, but could this be where I've gone wrong? Another big change was to hide the old posts from the archive pages on the blog. Any advice/experience from anyone doing something similar much appreciated! How do we better optimize a site to show the correct domain in organic search results for the location the user is searching in?
For example, chicago-company.com has the same content as springfield-company.com and I am searching for a general non-brand term (i.e. utility bill pay) and am located in Chicago. How can we optimize the chicago-company.com to ensure that chicago's site results are in top positions over springfields site?

Removing 301 redirect from 2.5 yr old domain
Hello, Need Advise. We are in Automobiles We have an Automotive site - build 3 yrs back - which is our main site (Site A) We built a separate niche site on Used cars 2.5 yrs back (Site B - url http://www.usedcarindelhi.com) - did seo - promote it for a year and later on in feb 2013 - did 301 domain redirection to Site A Now - we thinking to rebuild Site Site B again and remove redirection Will there be any harm on Site A, as we have now removed the redirection or shall we pass on link from home page of Site B to Site A i.e say Powered by Site A (on Top) or at all no direct linking is actually needed. PS :- Also - can anyone let know the backlink quality of www.usedcarindelhi.com. Its PR 3, DA - 18, Majestic Citation Flow - 18, Trust Flow - 11 . Pl advise

Cross-Domain Canonical Showing as inbound links?
I run several ecommerce websites, and there is some overlap in the products offered between sites. To solve this duplicate content issue, I use a cross-domain rel canonical so that there is only 1 authoritative page per product, even if it is sold on multiple sites. However, I am noticing that my inbound link profile is massively expanding because Google sees these as inbound links. The top linking domains for my site are all owned by me, even though there are not any actual links between the sites. Has anyone else experienced this?

Is there an optimal ratio of external links to a page vs internal links originating at that page ?
I understand that multiple links fro a site dilute link juice. I also understand that external links to a specific page with relevant anchortext helps ranking. I wonder if there is an ideal ratioof tgese two items
