Removal of Bad Links

Before I started doing SEO for the company I am currently working in, they had an Indian company doing loads of spammy SEO work for their site.
My question is as follows; should i try to remove the links that were inserted there. I am doing link building now in a natural way, which obviously takes days to get a link - not minutes. I'm worried that the link profile is full of years of spammy links and I can't dilute it as fast as I would like.

How do I go about this?

Not necessarily inevitable. Without seeing your site and backlink profile it's hard to say. And even if I could I wouldn't say anything definitive when it comes to Google and their spam team. But I would say your gut might be telling you the chances are high, and you should listen to your gut. That's what I did and sure enough here we are... I told everyone here that it was inevitable and we were screwed and to expect a huge drop off in traffic any day now and less quote requests. None of that happened and I think/hope it's due to my efforts to rectify this issue.
It is a huge job. The good news is I get paid for it and it wasn't my doing in the first place so I get to come out the hero (if I continue to succeed). You can do the same!!

This is pretty much exactly what happened to me and I've been dealing with it for about 6 months now. FIRST, I want to refer you to a Q&A I posted regarding this: http://www.seomoz.org/q/removing-unnatural-link-penalties
Next I'd like to say this - Find the service which was used to purchase these spammy links and contact them. For my company it was a site called "Submit Edge" and I was luckily able to login and download lists of articles published for us with usernames and passwords. Using these excel sheets I removed a good 300 links. That still wasn't enough and I wasn't able to remove the social media and directory links for the most part, but I knew where they were.
Use this list and attempt to contact webmasters and keep track of emails. Simply using the disavow tool will not be enough if you find you have been penalized manually. Google will want to see that you've worked hard to undo all of this.
It sounds like you haven't received a manual penalty message yet (make sure you check your GWMT daily to be sure) but there's still a chance it could come. I discovered and began trying to remove the spam links for my company's sites in late December and wasn't notified of penalty until mid-March. Luckily I had been tracking most of my efforts and am still putting together a re-inclusion request. (strangely, we have yet to see results of penalties so i'm admittedly dragging my feet a bit.)
There's also talk of a new Penguin update coming which could hurt your site when done. So the earlier you start and better you track your efforts the farther ahead you will get, I'd say.
Takeshi's advice is good. Just make sure you can show Google that you've tried really hard to identify this and fix it. That will prove to them that you know what your company did wrong and that it won't happen any more.

Do you know if the company was penalized or hit with Penguin because of the bad links? If so, it makes sense to remove them, otherwise the default behavior of Google is to just ignore spammy links (every site has them).
If you need to recover from a penalty, just send polite link removal requests to the spammy sites. If they don't respond or you can't find their contact info, just disavow their links in Google Webmaster Tools. Then file a reconsideration request.

Relaunching a site that has had thousands of posts linking to the same 20 articles. How to properly setup internal linking?
I'm in the process of relaunching a music news site (www.prefixmag.com) that once did quite well in search (over a million monthly search visits in its prime). The site got crushed by Panda, etc. and we stopped updating it. I'm starting to do more research but one thing that I noticed was we have modules in the right rail (desktop) that are found on all of our article pages that point to the same posts. (Edit: Added attachment. The links in the right rail under Editor Picks, Features, News, Media, etc. are found on every page of the site). In other words, we have thousands of posts that all link to the same 20 or so articles. Should we not do this if we're not trying to emphasize these posts in Google? Assuming this is the case, what is the proper way to do internal linking? Do we simply setup a sitemap and link to it? I'm hoping to have the thousands of articles we've published over the years have a chance to rank in search again. Internal Links - How to Increase them, Categories not being considered as Internal Links
Hi All: As per my understanding, Internal Equity Passing Links is a metric defining PA. Now my website has around 65 internal links while few of my competitors have more than 180 links. I am unable to understand how to increase the internal links passing equity on my website, because I can see, more number of links on my website than my competitors but opensiteexplorer does not show that. Link Detox and Link Removal
I have a question about which links to remove after running a link detox from Link Research Tools. First a little back story. I had had an SEO company link building for one of the websites I own. But I have recently stopped working with them. In the last month my rankings have near dropped off the charts. I have just recently gotten access to Google webmaster tools and noticed an unnatural link warning from back in March. So yesterday I ran link detox and it reported 19 toxic links, 120 suspicious links, and 24 healthy links. It's rather obvious that I should remove all of the toxic links. They all from sites that have been deindexed by google. But my question is a about the suspicious links. What should my criteria be for removing them? Am I better off removing them all and leaving my site with only 24 healthy links or should I personally comb through them and remove only the worst of the worst so that I leave my site with a few more links? I'd really like to get the site ready to resubmit to google as soon as I can. Thoughts? yyCOf.png

Are links from every page of a partners website to my website bad for seo?
I have asked a partner website to link to my website in the Menu Bar. Which has resulted in a link to my website from every page of the partners website (Over 1000 Pages). The link is not a "nofollow" link, it is a regular link. Can this have any negative effects in terms of SEO?

Linking to a pdf
Hi All I have a pdf that people can download from my site, what I want to know is that when people link to the pdf does the pdf share link power to pages linked to from within the pdf (like a html page would) or is the link power being waisted going to the pdf and should I somehow get the links to a normal page? The pdf is a free downloadable resource to people in the party planning industry and so gets linked to quite a bit by sites telling their readers to get the information we provide.
