Incoming affiliate links: is it better to follow or nofollow?

Hello here,
this question is from a merchant stand point, and here is a typical scenario: this merchant has thousand of affiliate incoming links. Affiliates link to specific product pages with their affiliate ID passed as a parameter as:
http://www.merchantsite.com/products/product_page/?affid=[affiliate_id]
and users get 301 redirected to a clean URL like:
http://www.merchantsite.com/products/product_page/
after that a cookie is stored into the user's browser for tracking purposes.
Now, my question is the following: is for the merchant more convenient to have its affiliates linking with follow or nofollow links? Is that actually relevant? What are the pros and cons?

That I know of, having too many nofollow links will not harm your site - other than there being fewer followable links, and thus less pagerank.
These links have commercial intent. Someone is getting compensated for linking to you, which means they should be nofollowed if you wish to stay within Google's Webmaster Guidelines. Nobody can make the risk Vs reward decision for you, but it does seem that penalties are getting more and more difficult to come out of. It could ruin a business if the website was penalized or filtered for months - even years - as a result of an algorithm update designed to crack down on followable affiliate links.
With that being said, you could always approach your highest trusted affiliates (good website, great content, links mixed into the content in a natural way) and offer them a higher commission rate for being such good affiliates. Of course, that would be a good reason to provide them with new link code, at which point you could take Naku's excellent advice on running them (via 301) through another site that allows you to sever the redirect at any time in case you need to clean up your link profile. You would of course need to notify the affiliates if you ever decide to do that since they worked hard to produce the content and add the links, only to have them 404 some day.

Thank you Nakul, I agree with you and I will do that way! I have my last concern here: may having an high number of incoming nofollow links be a problem? I mean, if I have much more incoming "nofollow" links vs "follow" compared with my competitors, may be that an issue? From the SEOmoz Competitive Link Analysis tool I already see my incoming link profile having much more nofollow links than my competitors... I am still figuring out if that's actually a problem or not!
This last question will close my research here.

You are 100% right. That's it. The concern is having 100's of thousands of links that would be very very low quality links. The affiliate link pattern will make it "sort of okay" if you decide to keep them follow. Those links are there for the affiliate tracking, but typically the majority of the web uses some sort of an affiliate tracking site like GAN (Which is closing down), CJ, Linkshare etc. Considering that, is it really worth the risk of having that many number of links ? Maybe, maybe not. And that's the business decision you need to make.
The affiliate traffic and sales is important (which justifies the affiliate program). Your natural SEO rankings (current and future rankability) helps you justify the importance of these kinds of decisions and which is why you are asking this question.
We just need to find the right balance without tripping too much on either side.

Thank you Nakul. May I ask you what are the reasons to use a nofollow? Is that just to avoid any possible penalization? And here is my natural question: by doing that, will I lose any possible link juice coming currently from my affiliates? Or do you think that I am not getting that anyway?

The website I am talking about is my main website virtualsheetmusic.com
I have several hundreds of affiliates that have integrated our data feed on their own website, and so we may have thousands of incoming links from each affiliate. We have our in-house affiliate program and despite we can apply a URL shortener as you are suggesting, that would take a long time to have all the affiliates update their own websites. But that's a great idea we could start deploying soon! Would you suggest to use a 301 redirect there too?
Despite that, what about my original follow-nofollow question? In my current situation, what can I tell my affiliates to do: follow or nofollow?

How big is your natural link profile ? How many affiliate links are we talking ? Do you get a lot of natural links ? Is this your own affiliate program ? Can you do some sort of a link shortener of your own ? EG:
http://www.MSLink.com/whatever/?affid=[affiliate_id]
that redirects to
http://www.merchantsite.com/products/product_page/?affid=[affiliate_id]
which then further redirects to your product page.
This way if there are future problems, you can change/remove the redirects from MSLink.com if they happen to be hurting you anytime in the future while maintaining full control.

Location Links in Footer
Our business is in 10 cities. We offer identical services in each city, there's absolutely nothing different about the services we offer based on location. We have a contact page for each city with a bit of unique content (phone, address, photo of city, list of counties we service). It really would be a grey area to create subsites for each city and try to rewrite the service description content 10 times. However, we want to improve organic results. We of course have Google Places listings for each city. From an on-page SEO perspective, wouldn't it only have the possibility of benefiting, not hurting local SEO but add the city name linked to that city's contact page in the footer? I've seen arguments against it, and could see maybe if you were in like 50 cities instead of 10, but is there really any observed downside to doing that in the footer for every page? We can't title the difference service pages with the city name in the headings or page title, so at least we'd have anchor text in the footer.

Did Google Ignore My Links?
Hello, I'm a little new to SEO, but I recently was featured (around 2 yrs ago) on some MAJOR tech blogs. For some reason however, my links aren't getting picked up for over 2 years - not even in MOZ, or other link checker services. - By now I should have had amazing boost from this natural building, but not sure what happened? This was completely white hat and natural links. The links were after the article was created though, would this effect things? - Please let me know if you have any advice! - Maybe I need to ping these some how or something? - Are these worthless? Thanks so much for your help! Using rel="nofollow" when link has an exact match anchor but the link does add value for the user
Hi all, I am wondering what peoples thoughts are on using rel="nofollow" for a link on a page like this http://askgramps.org/9203/a-bushel-of-wheat-great-value-than-bushel-of-goldThe anchor text is "Brigham Young" and the page it's pointing to's title is Brigham Young and it goes into more detail on who he is. So it is exact match. And as we know if this page has too much exact match anchor text it is likely to be considered "over-optimized". I guess one of my questions is how much is too much exact match or partial match anchor text? I have heard ratios tossed around like for every 10 links; 7 of them should not be targeted at all while 3 out of the 10 would be okay. I know it's all about being natural and creating value but using exact match or partial match anchors can definitely create value as they are almost always highly relevant. One reason that prompted my question is I have heard that this is something Penguin 3.0 is really going look at.On the example URL I gave I want to keep that particular link as is because I think it does add value to the user experience but then I used rel="nofollow" so it doesn't pass PageRank. Anyone see a problem with doing this and/or have a different idea? An important detail is that both sites are owned by the same organization. Thanks

By giving link do we lose our PageRank?

Till now I know that when we link to a page we **don't **lose our PageRank, we just give a PageRank but not to lose it .
I mean let's say If we have a page PR 1, and another page B which is pagerank 0,
And If we give link a to page B from page A, At the end of the iteration, we have Page A PR 1 and Page B PR 0,85.
**But **he said above the link If we give a link to a page, it would result like this.
Page A PR 0,15 and Page B PR 0,85. Which one is true ?

14,000 links from affiliate
I have an active affiliate program and notice that webmaster tools is showing a huge number of links from one particular affiliate. The affiliate is called productwiki.co.uk and they are showing 14,413 links all pointing to my homepage in WMT. They don't seem to be no follow. What should I do about this? Is this a problem? I have had major issues with my organic traffic dropping right off. I appreciate any feedback

Internal linking between categories
Is it necessary to do internal links between the same categories of a website ( Let's say Ihave a category about shoes and in the category I have a page about boots and one about sandals ( should the page boots be accessible from the page sandals and the other way round or is the back button going back to the section shoes enough ) ? If internal links between the same category ( sandals to boots ) are needed/recommended is it also a good practice to do site wide links between categories ( shoes and and bags for example ) Because by reading google recommendations "Make a site with a clear hierarchy and text links. Every page should be reachable from at least one static text link" I am not sure if they are talking about breadcrumbs or text links i am kind of lost ... Thank you,
