It depends what you mean by backlink checker tool.
If you're talking about competitive & research analysis then OSE, MajesticSEO and ahrefs are fantastic tools.
If you're requiring backlink monitoring tools for your own projects I would recommend these three great tools: Raven, Buzzstream, CognitiveSEO.

Tom is spot on with tools for a link profile analysis.
If you know that you are being penalized by Google (via a warning message) i would also suggest checking out www.linkdetox.com to give you a quick run down on what are good, bad, and suspicious links for removal.

SEOMoz's own OpenSiteExplorer is very useful. The metrics it uses to rank pages are widely considered to be very accurate, while the new 'just discovered' feature is a great way to check on links as they are indexed.
I use it in conjunction with MajesticSEO - which has a larger link database and also some very accurate metrics in the form of Trust Flow and Citation Flow.
Many people I know also recommend Ahrefs.

Best free or inexpensive backlink audit tools
I was wondering if anyone has any recommendations for free or inexpensive backlink audit tools? Of course I have access to Search Console and to the OSE but it seems they don't offer a complete picture of our backlink profiles. I have previous experience using Link Research Tools for this but this is too expensive for the amount of use we would get out of it so I am looking for (much) cheaper alternatives. I look after 8 websites, however very little active link building was done for these in the past so we are not experiencing any issues due to bad links, but I would still like to get a better picture of our complete backlink profile. I've considered just using a trial of Majestic or Ahrefs for this, but this would only be a one off solution. I would welcome any suggestions. Thanks!

EDU Links to my Site Never Show in Webmaster Tools
I have legit links from about a dozen .EDU sites. We do training for Universities. The links never show up in webmaster tools "Links to Your Site' and considering how many we have its amazing our rankings aren't better. It's almost as if google is ignoring them. Any thoughts?

What tools/techniques you use to check if a domain has been penalized?
If we think to buy expired or otherwise dropped domains, what tools or techniques you would recommend to check if there has bad SEO history? We could of course, check with Google itself if the site is indexed and ranks, but I am asking if there is a particular tool out there that would provide more information if a website had been shady. What are your favorite link building tools?
I know there are a bunch out there, but I'd love to hear your guys thoughts. The more tools you post, and the more unknown they are (i.e. everyone knows OSE, Raven Tools, Buzzstream, Ontolo, etc.), the more I'd love the answer. Also, it doesn't have to be a comprehensive tool. Even if it's a bookmarklet, or something that solves one specific tedious task, I'd love to hear about it! 🙂

Google Webmaster Tools Link Count
What are your thoughts on the link information provided by GWMT? It often takes quite a bit of time for the links to show up, and some quality links are never shown. Is it cause for concern if your link count is lower in GWMT than, say OSE? Any implications worth noting?
