There is no SEO software can help you determine if you have implemented correctly the canonical links(which page you are targeting with optimization). What they can do is to notice you about the fact that you have a canonical link present on that specific page. Which data you can export and analyze. Unfortunately this means a lot of manual work for you or your team.
Just think about the fact that you might Point a Canonical link from Page A -> Page A and from Page B-> Page B (because you have a script that will point a canonical to itself). Eventually these two pages are the same, it will be quite confusing to a search engine, right?
Or Page A -> Page B, Page B-> Page C and so on... that's also something that you would like to avoid.
Another case Page A -> Page B, Page B -> Page A.
With exporting the data that SEOmoz gives you and analyzing it in Excel (or a similar program), you will have the chance to avoid these problems.

I am not sure but i guess It is simply notifying you that you are doing this.. it sis not necessarily bad! similar to... lets say for some reason you are using 302 redirection instead of 301 so in that case SEOmoz will add 302 redirection under notice tab so that you know what you are doing and if this is not something you like just switch things accordingly!

Rel no follow question
Hello, I probably already know the answer to this question. But, When you use a rel no follow tag on an internal link or external link. Will the google bot still navigate to the link, in question? Thanks for your help.

Rel Canonical Crawl Notices
Hello, Within the Moz report from the crawl of my site, it shows that I had 89 Rel Canonical notices. I noticed that all the pages on my site have a rel canonical tag back to the same page the tag is on. Specific example from my site is as follows: http://www.automation-intl.com/resistance-welding-equipment has a Rel Canonical tag <link rel="<a class="attribute-value">canonical</a>" href="http://www.automation-intl.com/resistance-welding-equipment" />. Is this self reference harmless and if so why does it create a notice in the crawl? Thanks in advance.

Meta data & xml sitemaps for mobile sites when using rel="canonical"/rel="alternate" annotations
When using rel="canonical" and rel="alternate" annotations between mobile and desktop sites (rel="canonical" on mobile, pointing to desktop, and rel="alternate" on desktop pointing to mobile), what are everyone's thoughts on using meta data on the mobile site? Effect of rel canonical on links
Has anyone done any experimentation on how Google treats links that are on a page that is being "rel canonical'd" to another page? For eg, example.com/b has a canonical pointing to example.com/a How does Google treat the internal links that are on page example.com/b?

Rel-canonical tag
Hi, I'm having some confusion with the rel-canonical tag. A few months ago we implemented the rel-canonical tag because we had many errors specifically duplicate page content come upon the SEOmoz web app (mostly because we use tracking code). I had asked what to do about this and was advised by the SEOmoz web app to implement the rel-canonical tag. However, when I'm working on the Keyword Optimizer Tool, it always checks off that I'm using the rel-canonical tag improperly, and then when I go into our sites' CMS for that page and uncheck "Use Canonical URL", the keyword optimizer tool up's my grade for that correction/that I've made an improvement. So my question is if the page I'm working on is the one I want search engines to find, should I not be using the Canonical URL tag? Should the Canonical URL tag only be used on URL's with the tracking code?
