To Fix An Incoming Link Or Not?

I recently received a unnatural link notice from Google. The thing is, I haven't done any link building in the last two years.
So, I looked at my latest links report within Google Webmaster Tools and see where one of our dealer's website has been updated recently and now includes a site-wide link to us.
Site note: My brand name as the anchor text ... no keywords nearby.
I think this is what may be causing the problem because nothing else within the report really jumps out at me. Also, it lines up with the timeline. It looks like they changed their site to include the link at the beginning of April. Google was noticing the links throughout April and to the present. I got the notice May 19th.
Now, I have a good relationship with this dealer and can have him change anything I want at the drop of a hat.
The question is, by having him change it am I admitting to Google wrongdoing and thus hurting myself by inviting further scrutiny. Should I leave it as is since it truly is a legitimate link?
Google having false positives like this really muddies the water.

In your shoes, I would send a short reconsideration request and explain the situation: that you don't do link building, that what you think it might look odd is that link but you didn't requested, is natural so you can't touch it - and see the reply - if you have some manual action in place or not.
They are not hunting us down - but they do send a lot of notices like that to innocent people so it's worth dealing with it so you won't be colateral damage in this spamy link war.

You could change it without informing Google and just see what happens.
Personally I wouldn't do anything until you've actually seen a decrease in traffic and ranking placement. I received an unnatural link notice in GWMT back in March for one of my sites and have yet to see anything happen to it. There was black hat SEO work done on that site in the past (not by me, of course) so I wouldn't be surprised if all the sudden it took a hit but to this day I've seen nothing but improvement in my target keywords for that site.
I feel like if I had responded to Google and submitted my site for reconsideration I would have seen bigger penalties. So I created a re-inclusion package and waited... two months later I see no problems so I'm still waiting.

If it were me I would leave it as is. It is a legitimate link coming from a dealer web site. I really think Google is baiting here.

Relaunching a site that has had thousands of posts linking to the same 20 articles. How to properly setup internal linking?
I'm in the process of relaunching a music news site (www.prefixmag.com) that once did quite well in search (over a million monthly search visits in its prime). The site got crushed by Panda, etc. and we stopped updating it. I'm starting to do more research but one thing that I noticed was we have modules in the right rail (desktop) that are found on all of our article pages that point to the same posts. (Edit: Added attachment. The links in the right rail under Editor Picks, Features, News, Media, etc. are found on every page of the site). In other words, we have thousands of posts that all link to the same 20 or so articles. Should we not do this if we're not trying to emphasize these posts in Google? Assuming this is the case, what is the proper way to do internal linking? Do we simply setup a sitemap and link to it? I'm hoping to have the thousands of articles we've published over the years have a chance to rank in search again. Why am I getting links in my link report from sites that no longer exist?
So, I have a link report from Link Detox. And I'm going through all of them and considering what sites need to be removed. and trying to find emails and contact webmasters. There is just one odd thing i'm starting to see more of. A lot of links are on websites or webpages that no longer exist. The link no longer exists. Some of the domains are even available for purchase. Why are these links showing on the backlink report and are they really harming my website? Also, do I need to add these links into the disavow document that I will submit to Google?

Link Directories
Hi there, We're very shortly launching a new website so as part of our link strategy we will be linking to directories found with the Link Acquisition Assistant for various keyword searches. I was wondering at what point is it not worthwhile submitting to these directories with regards PA and DA? For example if a directory has a domain authority of 69 but the page authority for the keyword in question is only 1, would it be a waste of time? Cheers

Hi I found out using link campaign and Open site explorer that my competitors where getting links from this page http://www.visitgreece.gr/en/activities/land_sports/golf So I conatc the admins and added our golf courses too Is the dunes and the bay course in the middle of the page But this happened 3 weeks ago and still this linking domain is not appaering in my campaign why is that any ideas ? does it take so much time to appera to SEOmoz ? If you are building links in forums how can you decide which forums to post to? Of course you can have a look at averall traffic in Alexa or mozrank but is there anything else you can look at?

Feedback on linking strategy
The amount of requests I get for links is mind numbing. Yet few respond to my request for blog submissions. What is going on?? People want links yet they dont want to write - its not that hard! Rather than ignore all these requests for links i have decided to write the articles for anyone who now requests a link on my website (providing I like the site and its related to my niche area). I charge £9.99 to cover my admin (It will need to go up). I do not want any links back I just want inspiration to write and unique content for my website. So these are my questions to link builders - what do you think? Would you be interested now all the hard work has gone? SEO experts - is this risking my overall site strength?
