Links Removed from Site but not Google Webmaster Tools

I have a new client who has been fighting to get past an unnatural links penalty. One of the biggest reasons behind it was that they paid to get a followed link/ad on a blog network, well this ad ended up being a site wide link which ended up giving them thousands of back links within a few days.
After getting the owner of the blog network to remove the link i manually spot checked a handful of pages and used screaming frog to crawl looking for a link referencing their site. From what i can tell they are all gone. However they are still in Google Webmaster Tools as well as Google's index and it has been a couple months since they have been removed.
Does anyone have any advice on getting them removed from Google's entities even though they are already off of the website?

Kyle, if you have done a domain level disavow, there's no need to do another URL by URL.
We are seeing disavow take anywhere from 2 weeks to 2 months to take effect. Wish I could offer better news, but it looks like you're in a hurry-up-and-wait mode. -

I've not read through all the answers here so apologies if this has already been mentioned but have you used Googles Disavow?
Google says "If you believe your site's ranking is being harmed by low-quality links you do not control, you can ask Google not to take them into account when assessing your site. You should still make every effort to clean up unnatural links pointing to your site. Simply disavowing them isn't enough"
Am pretty sure that as long as you have removed all unnatural links and you have added them through Disavow they will eventually be removed from GWT... they can take sometime unfortunately..

Gotcha, i already disavowed their entire domain do you think it would be more effective disavowing each URL that they have listed in GWT?

cache is in the little drop down to the right of the url in searches (usually).
Theres no way to force google to go and reindex the page in full, if its been 6 months and they are still definitely the cause of problems disavow them - whilst not the ideal solution at this point in time it can work. but i advise only doing it if it definitely that site or set of sites causing you issues. you may find google is ignoring those links now but the index just hasnt been updated. Also there is no telling how out of date sections of GWT are.

Yes we have seen a decent amount of links get removed, close to 600. However none from this blog network that was the largest culprit. It was just driving me crazy that we got them removed but Google is still showing them there if i do a query of site:blog.com + "brand name"
I just wish there was a way to make Google recrawl that blog indepth rather than waiting, which on that point, what happened to Google cached pages?

do the links still show in OSE and majestic?
GWT can take 6 months to show a drop of links in my experience, and sometimes longer - it basically will only show it once its revisited the site to makesure the page or link doesn't exist. This means if you are one of say a million links on the page it will take a long time to get reindexed because its huge and likely to be low value - but that link wont disappear until its been reindexed or disavow has been accepted for that page.
Have you spotted any dropping links at all?

Should I remove links that are not related to my niche and could be spammy?
Our site ranks #2 for our primary search term. Compared to our competition in position #1, we out score them in all of moz metrics except in Moz trust- which we only trail by .3. I've read a lot about Google reducing the impact of backlinks and specifically the influence of anchor text for keyword ranking. However, many state that to increase domain authority you need to get more quality backlinks. Here is my dilemma: Do we remove backlinks from our link profile that are not in our niche in an effort to increase our moz trust score. Some of our backlinks are from unrelated businesses that could be considered spammy like a poker site - even though the page still has a high page authority. Currently, we have a significantly higher number of linking domains compared to our competition. Would it be beneficial to "clean up" our link profile or do we risk losing domain authority from a reduced number of links?

Should I Pay For Link Removal?
Hi, I'm in the middle of a link removal campaign and getting a lot of replies from site owners asking for payment or directing me to a link which is effectively a payment page. The way I see it is my client is paying me to do their SEO. I'd rather be spending my time and their money building quality links, therefore the link removal process is in my way and requests for payment an insult. However, I am not without sympathy for site owners being expected to remove links free of charge. After all there's absolutely no incentive for them. So far I've had a zero tolerance attitude towards this and refused to pay, but just wondered what everyone else's opinion was. On the other hand, many site owners have been very helpful and removed the links at my request. Is it the right thing for me to remove these domains from my Disavow Links file? I'm finding it to be a bit of a moral conundrum to be honest!

Links from other sites in our network
I work for a large publisher with many websites, and it's common for our biggest sites to link to smaller sites within the network. These links are follow, site-wide, anchor text-optimised footer links. I think it's obvious that these links are harmful to the smaller sites that are being linked to, but it's hard to convince others of that, particularly because the toolbar PR benefit is very obvious. Do you think it would be better to: a) Remove the links completely b) Keep the links, but make them nofollow c) Keep the links (as it's not harmful) Thanks

Site not responding well to Link Building
I worked on around 15 EMDs and all of them have similar template but different content. They are all two KW EMDs. Now I did KW research and changed Title tags and Did around 10- 15 links for them in and they all reacted very well to link building except one site. I did the link building for this site in 3 batches- 7 links in first 10 days, then another 7 in next 10 days and another 7 links after 7 days. Site's ranking decreased with each link building. Then I removed the low quality links recently. Now What do you guys suggest should I again do link building?? (though everytime I did link building site lost rankings as mentioned earlier) or WHAT IS THE NEXT STRATEGY AFTER REMOVING BAD LINKS? START LINKING AGAIN, WAIT FOR SOMETIME ?

Link Analysis shows no external sites linking to me?
