Help With Preferred Domain Settings, 301 and Duplicate Content

I've seen some good threads developed on this topic in the Q&A archives, but feel this topic deserves a fresh perspective as many of the discussion were almost 4 years old.
My webmaster tools preferred domain setting is currently non www. I didn't set the preferred domain this way, it was like this when I first started using WM tools.
However, I have built the majority of my links with the www, which I've always viewed as part of the web address.
When I put my site into an SEO Moz campaign it recognized the www version as a subdomain which I thought was strange, but now I realize it's due to the www vs. non www preferred domain distinction.
A look at site:mysite.com shows that Google is indexing both the www and non www version of the site. My site appears healthy in terms of traffic, but my sense is that a few technical SEO items are holding me back from a breakthrough.
QUESTION to the SEOmoz community:
What the hell should I do? Change the preferred domain settings? 301 redirect from non www domain to the www domain?
Google suggests this: "Once you've set your preferred domain, you may want to use a 301 redirect to redirect traffic from your non-preferred domain, so that other search engines and visitors know which version you prefer."
Any insight would be greatly appreciated.

The worst thing you can do is nothing.
Above is 5 examples of URLs which COULD all lead to the same page. There are numerous other possibilities as well. If you don't let Google know which version of the page is correct, then you will suffer the consequences of duplicate content.
What happens is Google doesn't know which page is correct. They will pick one of the non-www versions because that is what your Google WMT is set up to do. Meanwhile other versions of the pages are being used.
You are sending your link juice to a page, but it is a complete waste as it is not being considered by Google for SERP. You MUST resolve this issue if you care about SEO at all.

Thanks Ryan. So, if most of the links (including all internal links) are built with the www format then it is wise to change preferred domain settings to www and redirect the non www to the www domain?
Am I likely to damage rankings/traffic by doing this? What happens if I just leave it as is?

You are welcome to do so. Go to Google WMT, change your current option to the www, then adjust your .htaccess file as Steven suggested.
Also, canonicalize your pages to help ensure this issue can't happen again. Your .htaccess changes will work as long as the file is there, but things happen so it's better to be covered.

Thanks for the input. I just want to do what is best for traffic and the site. I don't want to do anything that is going to tank my rankings and visitors.
I don't get alot of type in traffic.
www is the main way the links have been built, why not just redirect those to the non www version?

As Ryan said, make a decision. The easiest way to make sure either of your decisions sticks is to use an htaccess file and rewrite to your preferred.
If using the www version:
RewriteEngine On
RewriteCond %{HTTP_HOST} ^[0-9]+(.[0-9]+){3} [OR]
RewriteCond %{HTTP_HOST} ^mydomain.com [NC]
RewriteRule ^(.*)$ http://www.mydomain.com/$1 [L,R=301]if using the non www version:
RewriteEngine On
RewriteCond %{HTTP_HOST} ^www.mydomain.com [NC]
RewriteRule ^(.*)$ http://mydomain.com/$1 [L,R=301]A few other questions to keep in mind:
Do you get a lot of type-in traffic?
Do they tend to type the www?
In the SERP it is easier to read the domain name with out the www if looking for a specific domain name. Do you have a brand built where people just say your domain name?

You need to make a decision. Do you want your site address to be seen with or without the www?
Try to assess which version of your URL would require the least number of re-directs. You mentioned the links you built mostly include the www. Take a look at all of your links. You may have a higher number of organic links without the www. Evaluate all the links, then make a decision.
Once you make a decision, stick with it. Canonicalize all your pages with the correct version of the URL. Search your site for all internal links and standardize them.
While you are on this project standardize whether you use a "/" on the end of your url as well. www.mysite.com is not the same as www.mysite.com/. I make this suggestion because if you will go through the painful process of standardizing your site for the www issue, you should resolve all issues at once.

Why are these pages considered duplicate content?
I have a duplicate content warning in our PRO account (well several really) but I can't figure out WHY these pages are considered duplicate content. They have different H1 headers, different sidebar links, and while a couple are relatively scant as far as content (so I might believe those could be seen as duplicate), the others seem to have a substantial amount of content that is different. It is a little perplexing. Can anyone help me figure this out? SEO on page content links help
I run a website at the bottom we have scroller box which the old SEO guy used to contain all of the crap content so we can rank for keywords not on the page and put all of the links in to spread the link juice into the other inner category pages (some of these pages are only listed on our innerpages otherwise). We are trying to remove this content and add decent content above the fold with relevant long tail keywords in (it is currently decent but could do with expanding if we are removing this large chunk of text in theSEO box and some long tail keywords will be missing if we just remove it) we can add a couple of links into this new content but will struggle to list the category pages not on the left hand navigation. If we were to list all of the pages in the left hand nav would we dilute the power going to the main pages currently or would we be in the same position we are now? For example at the minute I would say the power is mainly going to the left hand nav links and then a small amount of power to the links in the SEO content if we put these into the nav will it not dilute the power to the main pages. Frequent FAQs vs duplicate content
It would be helpful for our visitors if we were to include an expandable list of FAQs on most pages. Each section would have its own list of FAQs specific to that section, but all the pages in that section would have the same text. It occurred to me that Google might view this as a duplicate content issue. Each page _does _have a lot of unique text, but underneath we would have lots of of text repeated throughout the site. Should I be concerned? I guess I could always load these by AJAX after page load if might penalize us.

Does 301 redirect to a new domain removes penguin penality
Hi, One of my client has shady link profile and has hit by penguin update. I have confirmed the penalty using Google hack. Now, seeing his link profile, most of his links comes from blog comments which are from unmoderated blogs, and there is no way, we cant remove those comments. But without removing them, we cant get rid of the Google's penguin penality. So, i am planning on 301 redirecting to a new domain. But my question is, will the penality transfers, if i 301 to a new domain? What iff, if someone buys an old domain hit by a penguin update? Please clarify me, or if there are any alternatives to get rid of penguin update, please help me.

Duplicate content on sub-domains?
I have 2 subdamains intented for 2 different countries (Colombia and Venezuela) ve.domain.com and co.domain.com. The site it's an e-commerce with over a million products available so they have the same page with the same content on both sub-domains....the only differences are the prices a payment options. Does google take that as duplicate content? Thanks

Removing Duplicate Page Content
Since joining SEOMOZ four weeks ago I've been busy tweaking our site, a magento eCommerce store, and have successfully removed a significant portion of the errors. Now I need to remove/hide duplicate pages from the search engines and I'm wondering what is the best way to attack this? Can I solve this in one central location, or do I need to do something in the Google & Bing webmaster tools? Duplicate Content across 4 domains
I am working on a new project where the client has 5 domains each with identical website content. There is no rel=canonical. There is a great variation in the number of pages in the index for each of the domains (from 1 to 1250). OSE shows a range of linking domains from 1 to 120 for each domain. I will be strongly recommending to the client to focus on one website and 301 everything from the other domains. I would recommend focusing on the domain that has the most pages indexed and the most referring domains but I've noticed the client has started using one of the other domains in their offline promotional activity and it is now their preferred domain. What are your thoughts on this situation? Would it be better to 301 to the client's preferred domain (and lose a level of ranking power throught the 301 reduction factor + wait for other pages to get indexed) or stick with the highest ranking/most linked domain even though it doesn't match the client's preferred domain used for email addresses etc. Or would it better to use cross-domain canoncial tags? Thanks
