What things, that we might overlook, help retain link juice on the site?

Since subscribing to Moz, I have been focussing alot on some of the more technical aspects of SEO. The current thing I am finding interesting is stopping link juice leaks.
Here are a selection of some of the things I have done:
- I have cloaked my affiliate links - see http://yoast.com/cloak-affiliate-links/
- Removed some html coded social share links within the theme, and replaced with javascript plugin (http://wordpress.org/plugins/flare/)
- Used the Moz toolbar to view as Google, to see what google is seeing. Removed some meta links at the bottom of blog posts (author etc) that were duplicated.
Now, I don't intend to go over the top with this, as links to social accounts on each page are there to encourage engagement etc, but are there any things you may have come across \ tips that people may have overlooked but perhaps should look out for?
As example as some of the things that might be interesting to discuss: Are too many tags, categories bad? Do you index your tag, date archive pages? Does it matter?

Do I have to many internal links which is diluting link juice to less important pages
Hello Mozzers, I was looking at my homepage and subsequent category landing pages on my on my eCommerce site and wondered whether I have to many internal links which could in effect be diluting link juice to much of the pages I need it to flow. My homepage has 266 links of which 114 (43%) are duplicate links which seems a bit to much to me. One of my major competitors who is a national company has just launched a new site design and they are only showing popular categories on their home page although all categories are accessible from the menu navigation. They only have 123 links on their home page. I am wondering whether If I was to not show every category on my homepage as some of them we don't really have any sales from and only concerntrate on popular ones there like my competitors , then the link juice flowing downwards in the site would be concerntated as I would have less links for them to flow ?... Is that basically how it works ? Is there any negatives with regards to duplicate links on either home or category landing page. We are showing both the categories as visual boxes to select and they are also as selectable links on the left of a page ? Just wondered how duplicate links would be treated? Consolidate Local sites to one larger site
I am a partner in a real estate company that operates in 10 different markets across the country. Each of these markets has it's own individual domain. My question is should we consolidate each of these markets into one domain that services all markets? What would we possibly gain or lose from an organic traffic standpoint? In some of our more established markets (Indianapolis, Las Vegas, Tampa, Orlando and Charlotte) our organic traffic accounts for 50-60% of our total traffic. In some of our newer markets (Denver, Phoenix, San Diego) it accounts for less than 15%. We do operate under two different brand names. EasyStreet Realty and Highgarden Real Estate. EasyStreet has been around since 2000 with most of our Highgarden sites only up for 6-24 months. Another question is we are considering converting all EasyStreet divisions to Highgarden. I am a little reluctant to do so, since most of our organic traffic is coming from our EasyStreet sites. Thoughts? Help Identifying Unnatural Links
http://bit.ly/XT8yYYHi,Any help with the below will be most appreciated.We received an unnatural links warning in Webmaster Tools and noticed a large drop in our rankings. We downloaded and carried out a full link audit (3639 links) and logged in an excel spreadsheet with the following status: OK, Have Contacted, Can't Contact, Not SureWe have had some success but the majority of the ones we identified are not contactable.We use the dis-avow tool to tell Google of these. We then submitted a reconsideration request where we explained to Google our efforts and that we can supply them with our audit if necessary by email as you can't upload any evidence.A few days later we received a response suggesting that we still have unnatural links. We are a little stuck as we don't know what they can be:1. Is Google actually looking at our dis-avowed links before making this judgement?2. We have missed something that Google is considering bad but we can't see in our audit?Again we need a little help as we are trying to sort this out but can't see what we are falling down on.I can provide our spreadsheet if necessary.Many ThanksLee

Do nofollow links affect link profile?
I've read that it's good to keep a natural link profile. Some naked links, some links going to our company name, some with anchor text, etc. Do nofollow links affect this link profile, or is it only followed links that are taken into account?

Will links to a subdomain help it rank?
I have an affiliate subdomain on a larger company's domain. (For example I have: www.victor.company.com on www.company.com). Would working to attain backlinks to the subdomain help it rank or will I just be putting forth my effort and helping the domain rank?

Google giving me only partial site links?
Hi Guys, My site is #1 ranked for the term "waiting till marriage," but Google only gives me partial site links. See "Forums - Articles - Questions - Videos" links in attached screenshot. How do I get the full, page-dominating, mini-description-having site links? Any suggestions? Note: I've got a ton of content and decent traffic, but I haven't put much time into developing back links yet. I'm a php developer, but I'm new to professional-level SEO. Domain Links or SubDomain Links, which is better?
