Google WMT Turning 1 Link into 4,000+ Links

We operate 2 ecommerce sites. The About Us page of our main site links to the homepage of our second site. It's been this way since the second site launched about 5 years ago. The sites sell completely different products and aren't related besides both being owned by us.
In Webmaster Tools for site 2, it's picking up ~4,100 links coming to the home page from site 1. But we only link to the home page 1 time in the entire site and that's from the About Us page.
I've used Screaming Frog, IT has looked at source, JavaScript, etc., and we're stumped. It doesn't look like WMT has a function to show you on what pages of a domain it finds the links and we're not seeing anything by checking the site itself.
Does anyone have experience with a situation like this? Anyone know an easy way to find exactly where Google sees these links coming from?

Without more data it is hard to answer this. I will ask a question and it is simply to check for the info - is the link in any way a footer link? sidebar? etc.? If there were a way to look at the link we might could help, but I can understand if not.

Does Navigation Bar have an effect on the link juice and the number of internal links?
Hi Moz community, I am getting the "Avoid Too Many Internal Links" error from Moz for most of my pages and Google declared the max number as 100 internal links. However, most of my pages can't have internal links less than 100, since it is a commercial website and there are many categories that I have to show to my visitors by using the drop down navigation bar. Without counting the links in the navigation bar, the number of internal links is below 100. I am wondering if the navigation bar links affect the link juice and counted as internal links by Google. The Same question also applies to the links in the footer. Additionally, how about the products? I have hundreds of products in the category pages and even though I use pagination I still have many links in the category pages (probably more than 100 without even counting the navigation bar links). Does Google count the product links as internal links and how about the effect on the link juice? 301 Externally Linked, But Non-Producing Pages, To Productive Pages Needing Links?
I'm working on a site that has some non-productive pages without much of an upside potential, but that are linked-to externally. The site also has some productive pages, light in external links, in a somewhat related topic. What do you think of 301ing the non-productive pages with links to the productive pages without links in order to give them more external link love? Would it make much of a difference? Thanks... Google and JavaScript
Hey there! Recent announcements at Google to encourage webmasters to let Google crawl Java Script http://www.googlewebmastercentral.blogspot.com/2014/05/understanding-web-pages-better.html http://googlewebmastercentral.blogspot.com/2014/05/rendering-pages-with-fetch-as-google.html We have always put JS and CSS behind robots.txt, but now considering taking them out of robots. Any opinions on this?

Google Fetch Issue
I'm having some problems with what google is fetching and what it isn't, and I'd like to know why. For example, google IS fetching a non-existent page but listing it as an error: http://www.gaport.com/carports but the actual url is http://www.gaport.com/carports.htm. Google is NOT able to fetch http://www.gaport.com/aluminum/storage-buildings-10x12.htm. It says the page doesn't exist (even though it does) and when I click on the not found link in Google fetch it adds %E@%80%8E to the url causing the problem. One theory we have is that this may be some sort of server/hosting problem, but that's only really because we can't figure out what we could have done to cause it. Penguin 2.1\. Bad links removed - do I need to wait for next Penguin upgrade to see recovery?
Hi - I have read conflicting advice about this issue - after taking action and removing bad links following a Penguin 2.1 hit, will the site need to wait for the next Penguin upgrade before the link clean-up has any effect? Or will the cleaning of the links be acknowledged and "rewarded" with a ranking improvement before that (assuming all bad links were cleared out)?

Linking Back
Hello, I have a blog www.digitaldiscovery.eu and I have been working the link building. Now I have a few links pointing into my blog and in Google Webmaster and in Open Site Explorer I can see the URL of those websites. In scale from 1 to 10 how usefull is to have a blogroll in my blog pointing back to those high PR links? How usefull is this in link-building strategy? Tks in advance! PP
