Recent Rank drop after Penguin 2.1?

Recently, a lot of pages from our website have moved from page one or ranking number one, to page ten or something.
We got a manual penalty message from Google Team, we removed a lot of unnatural links pointing to our pages and disavowed the rest. This got the penalty removed and we got a message from Google confirming the same. Before the manual penalty we were getting about 140,000 visits per day, after the penalty about 80,000.
However, after Hummingbird or Penguin 2.1 all our ranks have vanished. We are nowhere in Google for our primary keywords and we getting like 40,000 visits per day. Most are direct or from sources other than Google.
We had another look at the links we disavowed, a list of about 11000 domains, we found about 3000 domains to be good. We fixed the disavow file about one week back, but no changes in traffic since. We checking the domains again to see if we have missed more good domains in there; yes, we have. There are still a very few good domains in there. But we are not touching the disavow list; waiting to see the change for the last submitted.
We have a dedicated user base, good liking on Facebook, all the stats in Analytics speak good, about 40% repeat visits about 30% direct. About 3000 people search for the site using our brand name as reported in Analytics.
I doubt the on-page optimization, the pages could be over-optimized. But the on-page factors for other pages ranking for the keywords are similar. The keyword density is similar, so are the usage of headings and stuff. We have not made any recent changes to these on-page patterns.
Our team is not able to figure out what could have gone wrong.

The "good" links we disavowed earlier are ranking well on Google. Most are from high quality sites related to the same niche.
The issue was, the reconsideration request got rejected the twice. The example links mentioned in the response were all created by our site visitors. We were in now way responsible for the links placed on those pages. The pages were from BlogSpot, Wordpress and some really popular forums with content created by the users.
But we had to disavow those as well and similar pages to get the penalty revoked. We never checked the page quality and authority that time. We checked later when the traffic dropped and found a lot of pages to be good.

Yes, we are working on pages with low average time and improving the content. But the pages removed from top 10 have always been performing well and still are with direct or brand keyword visits.

good answer. Remember that it will take google some time to go back and index those links. A good trick is to use some indexing tools on the old links that were removed.
If you have a LinkAssistant you could put all those links in there and see when the last time they were indexed - this could speed things up.

Hi, I think the likelihood is your site is still suffering a kick back from Google. Whilst they have removed the penalty that doesn't mean to say, your status will be automatically restored and unfortunately, to some extent or another, Google will still treat your site cautiously from a ranking perspective.
Also, with the links you have disavowed that has still left a lot of domains from the numbers you have given for which links are still active. They may be good links, but with your site having so many it is possible that Google are still checking the large number remaining.
Restoration will take time I think and yes, the recent Hummingbird update may have impacted your site as well. The on-page optimisation looks OK but as a directory site with little "answering questions" type Hummingbird content, perhaps you need to establish conversations with potential customers using an on-site blog and through social media.

Have you looked for panda triggers? The pages with the highest exit stats AND lowest average time on page mean low user satisfaction and is a panda trigger. You want to make sure that the landing pages with the highest exit rate AND lowest time on page are best serving the "query intent" of whatever query the person made to get there.
Also I feel like you have too many ads above the fold.

Google Drop Following Negative Article in New York Times
I have two sites that were mentioned in a negative article in The New York Times a couple weeks ago. They saw a good increase in traffic, but on the sixth both of them saw sudden unexplained Google drops. Both seemed on the average position from search console doubling overnight. I run similar websites that have seen no such drops. The only thing these two have in common are being mentioned in the same negative article. Normally I would expect the mention from a major news outlet to make the sites more authoritative in Google's eyes. Is this a coincidence or a possible manual penalty? They still rank number one for their respected brand names, but everything else has suffered. Did Google make any recent algorithm changes or do you think someone at Google may have read the article and decided the sites needed to be demoted?

Why is Page Authority dropping?
Hi I'm trying to review pages which have previously ranked, but in March have dropped out completely. Some of these pages I can see have dropped to having a Page Authority of 1, we haven't changed anything on these pages, so is there a reason why the authority has dropped? These pages only had around 8 - 10 Page Authority to begin with. Can Ecommerce help with Keyword Rankings?
I am curious to know if an ecommerce website plays a role in higher rankings. we have been struggling for some time on a term and all of our competitors have an online shopping cart. we have a custom magento website with a request a quote form as our products are very costly. (range from $500 - $250,000). Is there something we can add to the code to help boost our rankings?

Hit hard by Penguin
We've been hit hard by the Penguin update. To start - we have never paid for a link or participated in any link scheme. Never. I'm sure you've heard that - but in this case it's true. Our site - www.annuity.com - has been in existence since 2004. Because of our name, we've always been ranked on page 1 of Google for the search term "annuity". Now we aren't even on page 50. We got the dreaded letter about links, but we've never bought, exchanged, paid, etc. or participated in any link scheme. We have not needed too. We are referenced by sites such as Wall Street Journal, USA Today, Bankrate.com, etc. Our content is original and our own. We've spent years writing it. Because of our sites name - Annuity.com - we get a lot of web spam. Looking at some of our inbound links - companies are linking to us because of our name (keyword - looks like a auto link generation or something like that) or our reputation. Any suggestions or advice on how to get our ranking back without becoming the Web Police? We don't buy, purchase, spam, or need links that are not earned by the quality of our content. I'm at a loss.

Why does my Rank Checker result differ to SERPs
Hello SEOmoz members I've got yet another naive question for you. RankChecker is telling me that my client has risen to pg 1 position 7. Whilst SERPs is telling me they are still on position 14. I know that SERPs is variable depending on many factors, but this holds true for separate searches on other computers in various far flung locations. Has anyone notice their website page rankings in Bing and Yahoo slipping lately?
My websites for the most part rank higher in Yahoo and Bing than in Google. Now, ranking within those search engines (Yahoo/Bing) are settling in to where my websites rank in Google. Any thoughts? Anyone else experiencing this? Thank you for your time!

Site Usage Statistics and organic ranking
I'm not sure if anyone has tested this properly but i'm begining to suspect that google is using site usage statistics as a site quality guide and ultimately as a ranking variable. The this what i've seen so far on one of my sites (site A) Week 1= bounce rate (83.88%), Avg time on site (0:0:57), Pages/visit (1.28) no changes made to the site apart from the usual link building. Week 2: Traffic drops by 30%, Keywords generating traffic drops by 39%. Bounce rate (87.25%), Avg time on site (0:0:43), pages/visit (1.21). I replaced all affiliate links on my homepage to internal pages where the chunk of the content is and did a reconsideration request. Week 3: Traffic goes up by 30%, keywords generating traffic goes up by 65%, Bounce rate (30.41%), Avg time on site (0:3:02), Pages/visit (3.74). This is not the most scientific test but surely google must be using these variables and a ranking factor? Anyone seen something along these lines or have thoughts on it?
