How to build a linking architecture in the most effective way?

Hi there,
I'm creating a new website and I would like to start it in the best possible way. Content is the last of my problems, so is back links and social media. But I would appreciate your advice from an architectural point of view.
In my current sites I've been struggling organizing menus, categories and internal links in an SEO friendly way. I just haven't got it yet
how to create an architecture that is both userfriendly and SEO optimized.
Could someone please give me some tips or point me to a recent article to build a SEO optimized website architecture?
How many menus in a page?
Keywords in the menu?
keywords in submenu?
Menu linking to categories or specific articles?
How many internal links?
permalinks with /category/ or /post-name/
menu in footer?
category including keyword?
categories in sidebar?
how many links is too many?
if in a page I have 101 links and nofollow 100 of them, does it count like if I have 1 link for SEO?Basically all things related to setting up a linking architecture in a website to optimize organic traffic.

How to minimalise links in your footer
Hi guys, I'm working on the website to improve the internal linking structure. We have thousand of pages, and on every single page we have the same footer with the same links. For this reason I would like to change the footer in only relevant links for the user, but also for the robots. So for the user I leave in the general main links Home / Contact / Promotions and customise a part of the links to specific links about the section they are looking at. Now my idea was to add to the General Main links a Nofollow, so I direct the robots in a better structure about how to read the website. I have been reading a lot about internal linkbuilding- like http://www.seomoz.org/blog/smarter-internal-linking-whiteboard-friday and http://www.seomoz.org/learn-seo/internal-link http://www.searchenginejournal.com/information-architecture-rocket-science-simplified/22503/ and a lot more, too much to display all. but my question would be, is it smart to internally start using NOFOLLOW's on links. because I do found also some negative comments on this approach http://www.dashboardjunkie.com/noindex-nofollow-canonical-and-disallow I hope to get some feedback from the community to make up my mind.

Domain Links or SubDomain Links, which is better?
Hi, I only now found out that www.domain.com and www.domain.com/ are different. Most of my external links are directed to www.domain.com/

Link equity of ifram
If I link an iframe to pull its content - does that count as inbound link for the iframed content? Am I passing linklove to that page? I am on x.com and have an iframe pull content from z.com. Does this give linklove from x to z.com? (I am NOT asking if the z context is indexed in x, although I am weary to follow the most frequent statement that they do not. Google states that they will try to pull the content from the iframe, but don't guarantee it.)

Best way to block a search engine from crawling a link?
If we have one page on our site that is is only linked to by one other page, what is the best way to block crawler access to that page? I know we could set the link to "nofollow" and that would prevent the crawler from passing any authority, and we can set the page to "noindex" to prevent it from appearing in search results, but what is the best way to prevent the crawler from accessing that one link?

Building a mobile site.
We are building a mobile site that will be launching in another month. I’m concerned that the mobile site will start catabolizing our traditional rankings. Is there a way to keep this from happening? Should we utilize the cross domain canonical tag and point back to the traditional site URLs?
