Do links from between common sites you run count as "bad" links?

Hi everyone,
Iv recently been asked to review a group of sites.There are 3 sites, each of these sites has a link to the other two sites within the footer or the navigation.
These site are about a similar topic each provides a different perceptive or aims at a specific section of the industry so its not like the links are to irreverent sites.However because the links are in a global section they are repeated thousands of times on each site and count for a large proportion of the link profile to each site, I don't think this is good practise and I want to remove them or at least add a no-follow but my client insists they are relevant to each other and doesn't not want the links removing.
What would be best in this situation? remove them? no-follow them? or leave them?

There's no problem with the links as long at they're nofollowed. You can let the client know that sitewide followed footer links from a network of sites when out of practice as an SEO techique back in the dark ages. As long as the client doesn't think of them as helping the algorithmic results of the other sites and only thinks of them as a way to send referral traffic to the other sites, they'll be in good shape.

Are the following considered bad links for Link Building.
I've been doing a lot of research lately on link building & I've read a lot about having a diverse amount of links. Social links, Blog links, comment links, footer links, No follow links, Directory links as well as links with Anchor text URL match, brand match, partial brand match, non-descriptive, and with keywords. But there is a lot of talk of removing those links that look like a site that's built just for link building purposes.... but Directories are basically built for link building are they not? I was wondering, Is there any value in these days to advice clients to create LINK US or LINKS page with bunch of reciprocal links on it and solely for link exchange, I remember reading somewhere that, it is little useless in terms for ranking nowadays? Am I right? Thanks!

Should a site run it's own affiliate program to get inbound links?
I've recently signed an ecommerce client who runs their affiliate program through Commission Junction. If they were to bring their program in-house and eventually get all those affiliate links pointed to their domain, would those links be counted?

What are some good easy links to get for new sites?
We are in the process of launching a couple of new sites and while we know it will be a long process to get them to rank, achieving some long-tail keywords would be beneficial. What sites would you recommend for getting some easy links to start with that can help the indexation and ranking process along in the preliminary stages? Link building tools/sites
I am looking for a way to share my content in multiple locations to build back links without having to upload one at a time per location. For example- if i write an article and i upload it to ezine articles and then post it over on my blog- it will then post over on my twitter and facebook and linked in. However- how i can also get this article with back links into shared sites, bookmark sites, and other locations online to help build my inbound marketing for back links.
