Sitewide link to a sister site question

I own two websites that are somewhat related. On Site A, in the nav bar below the header I had a link to Site B. The nav bar shows on all several hundred pages. A few weeks ago I got nervous about this as I was doing some reading about sitewide links. Not exactly sure if they were a bad thing or not in this specific case, I decided to change the nav bar so that the link to Site B only showed up on Site A's home page.
Well, within a week or so my site started dropping from its long-held #1 position for its main, high-volume keyword, slipping a bit every few days. Today it is #4.
My question is, would the removal of the sitewide links and replacement of them with just a link on the homepage cause something like this to happen? And, I'm thinking about putting the sidewide menu link back in -- is this a bad idea?
Note: the ranking on Site B is very important, with double the RPM of Site A.

Thanks. I did make the links nofollow, as the purpose wasn't to pass rank, but to show the user a site that is also helpful to them, and related as well. (And I get nervous even making links nofollow, as it could be a signal to Google that I'm trying to page sculpt of something -- just can't win.)
Without giving away the exact sites, I'll try to describe with made-up site topics. Let's say Site A is about how people can receive tax credits for installing solar in their home, and Site B is about saving money on electricity usage in the home. Not the same products, but both interest the same user. In my case, the sites are in the home telecommunications areas.

I think I understood what you were asking and I thought you could extract some information from that video.
Let me try to clarify though.
Normally, site wide links are bad, even if its only one site to another and not the other way around. You could argue that they add value, which is why I linked to the above video, since it seems like that is a hard case to make (I don't know the site, I am just assuming).
So, this is really a bigger issue of value add. If it does add value, you could make a case that they should still be there.
That said, even in that situation where it does add value, the link should still probably be a no-follow since Google will likely interpret this as a spam signal or just simply trying to "beat" them at their game.

Thanks for the response. But I'm not asking about interlinking sites. I'm asking about sitewide links from one site to another, not both ways.

I remember watching something on this a while ago.
In general, it seems (from this webmaster help video ) that its relatively frowned upon. The only time that it might be ok is if its differnt country pages for the same site, but even that, it seems like its not the best idea.
That said, it's only one site, so it probably shouldn't cause too much damage to have left it.

What is the best way to remove a link that redirects to a spammy site?
I've got a new client and I'm trying to clean up their backlinks. There are several links that all redirect to this spam site http://www.expert-lender.com. All of the websites appear to be real, i.e. http://www.sammorganhomes.com/ but the actual links i.e http://www.sammorganhomes.com/wp-fav/backup/supplement/semitruckleasing.html are in a sub-directory and redirect to the spam site. I don't know if these links were from the previous SEO company or if they paid someone to create these or if these sites have been hacked. Can anyone tell me what is going on here and what should I tell these site owners?

Free tool which includes a link back to my site
On one of my sites I provide a free tool to other webmasters to use that allows them to copy some code to use the free tool on their website and under the tool on it says "Powered by: mysite.co.uk" with a link to "mysite.co.uk". Now I have no real control over which sites can come and use this free tool (a tool to test how fast an internet connection is), on the whole though it is aimed at a specific niche but a range of sites do use it which means good or crap sites can pick up the free code to place into their sites. The link to mysite.co.uk is now always mysite.co.uk as the anchor text, I used to use the websites name (which is the actual name of the URL - link to site at end of post) so the links were keyword rich but only to my sites genuine name, however I now just leave it as the URL to my site. I am not aiming to do anything untowards with the linking other than to get the acknowledgement that it was provided for free by my site, however I'm wondering if google etc will be able to tell they are natural and not dodgy? Does the number of people who click on a link to your site from another domain influence your domain authority?
Say you have a link to your site on the BBC, is it the fact that you're being linked to from a domain of very high authority that boost your own domain authority or is it dependent on how many people actually click on your link from that site? Any insights much appreciated!

Is it ok for a web design company to have a branded footer link on their client's sites?
Now I know that in general footer links to your site from another site are bad...this is because they are very often spammy...however I like to think that Google is pretty smart and I am of the opinion that a web design company should be able to link back to their own site. Here's why: If a visitor comes across a site that they love the design of, and they want a new website built...why shouldn't they be able to click through to the web designers site? (as long as the client is happy to link to it of course) I also feel that if there are a whole bunch of high authority/pagerank websites have been designed by a web design company and they therefore have a footer link pointing to them, it's probably a pretty good sign that they're a good web designer. Is it not? In saying this I think that the link anchor text should be branded rather than keywords. For example I usually write "Web Design by Static Shift" I'm interested to hear people's thoughts. Am I being blinded by my bias? Thoughts aside, and onto the facts...what are people's experiences with footer links for a web design company. Do they help or hinder?

Do I get any link juice from a PHP header redirect from another site?
For example would: www.site-A.com/click-tracking.php?site=www.site-B.com contain any link juice? Would a 301 redirect be the simple solution?

Think I'm ready to do some link building. Couple questions.
Getting ready to do some link building. I've got several lists of competitors' links, including a bunch of sites with broken links that would be a great fit to link to us. I've got a capable VA to get started work on reaching out to people. Just curious if this is the right game plan, seems a little simple: For this round of link building I'm thinking all the links would point to my root domain. -Find quality sites/links to go after -Find an email to the owner/webmaster -Have the VA send them a value proposition email(i.e. why it's good fit for all)...or tell them about broken links etc. -Follow up myself when a response is generated. -Hope/verify they link to us. Sitewide link dilema
About 3 years ago I acquired a sitewide sidebar backlink on very good site. Today 3 years later my site has 27,080 backlinks from the same domain with the same anchor text and I am concerned this could be doing my site more harm than good. The site is good quality well indexed PR5, some inner pages also have good PR. My dilemmas are: Should I have the link removed or leave it put? Would taking down so many links in one go do me harm? My instinct would be to remove the sitewide and just keep the homepage link but that is not an option Can anyone help? Thanks

Page links vs. domain links
Hello all, I am trying to find out how Google weighs page inbound links vs. domain inbound links. I have a domain with about 100,000 inbound links and am adding a new page to my domain which at this time has 0 links. I will be trying to outrank a competitors page that has 6,000 inbound links to the competitors page, but only has 26,000 inbound links to my competitors domain . Is there a formula or a way to know how Google values a page link vs. a domain link?
