Massive URL Migration with thousands of 301

Hey Everyone!
I'm currently working on a project that we have A Lot of product pages and we have thousands of URL's that need to be 301'd over. I know this can be a major issue and could lead to tons of errors. What is everyone's thought of doing such a huge Migration, Should I do it all in phases? or should I do them all at once so they can all be indexed together?
What would you suggest to be the best way to go about doing such a massive migration?

I have never done a migration of a website with so many URL's it is kind of overwhelming. I do have a 404 page with the catchall rule in place. See i'm coming from the business side of SEO i'm not really the developer getting in there and actually doing the migration ( I tip my hat to all you developers without you I am nothing but a voice). I'm guiding my developer to the safest route. Doing the migration all at once does make sense to prevent both sites being cached

Webmaster's Tools has been pretty good to me regarding telling me about 404s I may have missed after a migration, but using the tactic I described really limits missed URLs, assuming you have a good grasp on the subdirectories of your site.
Phasing is an option, but say, in the case of a redesign or domain migration, I like to do it all at once. That way Google isn't trying to index the website on two different URL structures or domains. Doing it in one shot makes it clear to Google what has happened, since everything is now moved, instead of just a fraction at a time. I'm sure this is a point of debate, and not necessarily the definitive way to do it.

I'm currently dealing with a site that has a large duplication problem and i'm Canon tagging them all to then 301 them all over. Why shouldn't I do a phase approach though? Wouldn't it be easier to see where errors happen if I come at this migration with a phased approach?

Assuming not all of your pages hold incredible value and don't get visited a lot, I don't think you'd need to do it in phases. You can save yourself some time by throwing in some regex to grab large chunks of URLs at a time and redirect them that way.
Your more valuable pages should be one-to-one redirected as to not confuse users and to retain the most juice to the right place, but for less important pages, grab a bunch at a time.
One way to do this is:
redirectmatch 301 ^/sub/directory/(.*)$ http://site.com/newdirectory
This would grab all pages under site.com/new/directory/ANYTHING to site.com/newdirectory/.

Why is a canonicalized URL still in index?
Hi Mozers, We recently canonicalized a few thousand URLs but when I search for these pages using the site: operator I can see that they are all still in Google's index. Why is that? Is it reasonable to expect that they would be taken out of the index? Or should we only expect that they won't rank as high as the canonical URLs? Thanks!

Demoting a URL (not-WMT Related)
I have a pharmaceutical brand that treats two diseases, but wants to primarily promote one. We want searches for "brand dosing" to go to Side A, but currently "brand dosing" goes to Side B. BUT, I want "brand dosing Side B" to still show up in organic search, so a noindex on Side B, or canonicalization of Side A, won't work. Essentially, I want any searches that are not specific to a disease treatment to go to Side A, and then specific Side B related searches, go to Side B. Because this is a client paying me to optimize their site, I obviously want to optimize their whole site, so only optimizing Side A, or unoptimizing Side B, aren't solutions I want to employ. I don't think a solution exists, but I figured my fellow Mozers would know best. Thanks in advance,

URL Formatting - Magento
Hi, We are working with a client on Mangento who URLs are formatting Google friendly eg; productname.html - as seen in site search in Google) but when you click the link to the site it is adding on #.VEWKQxbc754 (or similar) The site is also having some page indexing problems as well Thoughts? specific settings/Add on in magento?

Site migration - 301 or 404 for pages no longer needed?
Hi I am migrating from my old website to a new one on a different, server with a very different domain and url structure. I know it's is best to change as little as possible but I just wasn't able to do that. Many of my pages can be redirected to new urls with similar or the same content. My old site has around 400 pages. Many of these pages/urls are no longer required on the new site - should I 404 these pages or 301 them to the homepage? I have looked through a lot of info online to work this out but cant seem to find a definative answer. Thanks for this!! James

Company Blog at a different URL
Ok, I have been doing a lot of work over the past 6 months, disavowing low quality links from spammy directories to our company website, etc. However, my efforts seem to have had a negative, not positive effect. This has brought me back to reconsidering what we are doing as we have lost a good amount of traction on the nationwide Google rankings specifically. Considering our company blog - platinumcctv(dot)net - we have used this blog for a long time to inform customers of new products, software developments and then to provide them links to purchase those components. Last week, I revamped the nearly default wordpress theme to another on a piece of advice. However, someone told me that all of our links should be nofollow, even though it is a company blog because we have many links coming from this domain, and it could be found as spammy. Potato/Potato - But before I start the tedious task of changing every link to no follow on a whim, i searched a lot, but have found no CLEAR substantiation of this. Any ideas? HTML for URL markup
Hi, We are changing our URLs to be more SEO friendly. Is there any negative impact or pitfall of using <base> HTML-tag? Our developers are considering it as a possible solution for relative URLs inside HTML-markup in the Friendly URL context.

Massive URL blockage by robots.txt
Hello people, In May there has been a dramatic increase in blocked URLs by robots.txt, even though we don't have so many URLs or crawl errors. You can view the attachment to see how it went up. The thing is the company hasn't touched the text file since 2012. What might be causing the problem? Can this result any penalties? Can indexation be lowered because of this? ?di=1113766463681

301 Redirection problems
A couple of days ago we did a restructure of our e-commerce site (wordpress + woocomerce) where some product categories needed to change names. I used Yoast SEO plugin to do 301 redirects in the .htaccess file.Today I noticed that we had two hits in the SERP on the phrase "dildos med vibrator". See the attached screenshot (first two results).One goes to http://www.oliverocheva.se/kategori/sexleksaker/dildos/dildos-med-vibrator/ which is the right URL. One goes to http://www.oliverocheva.se/kategori/sexleksaker/dildosdildos-med-vibrator-dildos-for-honom/ which is a corrupt URL that has never been in use. The old one we did a redirect from was /kategori/for-honom/dildos-for-honom/dildos-med-vibrator-dildos-for-honom/The command in the .htaccess file was: Redirect 301 /kategori/for-honom/dildos-for-honom/dildos-med-vibrator-dildos-for-honom/ http://www.oliverocheva.se/kategori/sexleksaker/dildos/dildos-med-vibratorWhat has happened here?
