If linking to contextual sites is beneficial for SE rankings, what impact does the re=“nofollow” attribute have when applied to these outbound contextual links?

Communities, opinion-formers, even Google representatives, seem to offer a consensus that linking to quality, relevant sites is good practice and therefore beneficial for SEO. Does this still apply when the outbound links are "nofollow"?
Is there any good research on this out there?

It's beneficial because you're helping your audience and they will appreciate and remember that. Perhaps they'll refer you to others, link to you, bookmark or share your content (getting you more exposure) or come back and visit your site another time.
Is there evidence to support that claim?
- Highlights from the 2014 Search Ranking Factors Study completed by Search Metrics and published in August/September 2014 states that "Although the off page factors were within a margin of error, it was interesting to me to find that volume of nofollow backlinks is now well correlated with higher rankings [emphasis added]. This aligns with the findings that Rand Fishkin and the IMEC Labs team of experimenters uncovered earlier in the year."
- Nicole Kohler from Moz wrote a post just this past June that shares anecdotal evidence that nofollow links have lots of "hidden" power. It's well written, logical and convincing.
- Google (via Matt Cutts) has stated repeatedly that they value "natural" link profiles without ever clearly defining exactly what that is. That said, Webmaster Tools will issue a warning if considers your link profile suspect.

Site's disappearnce in web rankings
I'm currently doing some work on a website: http://www.abetterdriveway.com.au. Upon starting, I detected a lot of spammy links going to this website and sort to remove them before submitting a disavow report. A few months later, this site completely disappeared in the rankings, with all keywords suddenly not ranked. I realised that the test website (which was put up to view before the new site went live) was still up on another URL and Google was suddenly ranking that site instead. Hence, I ensured that test site was completely removed. 3 weeks later however, the site (www.abetterdriveway.com.au) still remains unranked for its keywords. Upon checking Web Master Tools, I cannot see anything that stands out. There is no manual action or crawling issues that I can detect. Would anyone know the reason for this persistent disappearance? Is it something I will just have to wait out until ranking results come back, or is there something I am missing? Help here would be much appreciated.

Google Manual Penalty - Unnatural Links FROM My Site - Where?
Hi Mozzers, I've just received a manual penalty for one of my websites. The penalty is for 'unnatural links from my site which I find disturbing because I can't see that anything really wrong with it. The website is www.lighting-tips.co.uk - its a pretty new blog (only 6-7 posts) and whilst I've allowed guest posting I'm being very careful that the content is relevant and good quality. I'm only allowing 1 - 2 links and very few with proper anchor text so I'm wondering what has been done so wrong that I'm getting this manual penalty? Am I missing something here? Thanks in advance. .com ranked where .co.uk site should After Manual Penalty Revoked - Help!!!
Hi All, I wondered if some could help me as I am at my wits end. Our website www.domain.co.uk was hit with a manual penalty back in April 26th 2012 for over optomizing our inbound links and after 9 reconciliation request later and over a year and many links removed the penalty was revoked. Yay I hear you cry! During the year .co.uk was banned we built .com yet did not build any links to it. The purpose of the .com site was to attract an American audience for our products. .com was hosted on a US server and Geo Targeting set to United States in WMT. So here is my problem after the ban was revoke we expected .co.uk to spring back to some reasonable positions. Nope that is not the case Google now is ranking our .com site where our .co.uk should be for powerdull keywords in position 1st to 10th .com has Zero link equity and .co.uk is very reasonable, So how can I rectify this balls ups and get co.uk listed back where it should be…. I am not bothered where .com ranks. Note: To the best of my knowledge there are NO cross domain 301 or the like only an image link between the two sites. I have posted this on WMT forum and it has fallen on deaf ears! ....help me MOZ members you’re my only hope! What type of links should be followed and nofollowed internally?
We have submitted our sitemap.xml to search engines so now that they have that should we use a nofollow attribute on the sitemap.html? Do we even need a sitemap.html? For other links on the site such as: Contact us About Us Locations and other phrases that we are not trying to rank for should we set these to nofollow?

My site links have gone from a mega site links to several small links under my SERP results in Google. Any ideas why?
