How to set up internal linking with subcategories?

I'm building a new website and am setting up internal link structure with subcategories and hoping to do so with best Seo practices in mind. When linking to a subcategory's main page, would I make the internal link www.xxx.com/fishing/ or www.xxx.com/fishing/index.html or does it matter? I'm just trying to avoid duplicate content I guess, if Google saw each page as a separate page. Any other cautions when using subdirectories in my navigation?

It seems like you are actually asking 2 questions in one. Let's approach them both separately.
Should you include index.html or not in your structure? Personally, I think the cleanest URL structure works the best. Get rid of any URL parameters that do not offer any benefit. Cleaner URLs not only look better, but are easier to read and share. Who really wants to share DOMAIN.com/fishing.index.html vs DOMAIN.com/fishing. It may seem petty, but in the grander scheme of things it will just work better. If you do this in one area of your site, keep it consistant through the whole site
As to making sure that Google only indexes one version, this can be done through the URL parameter redirects on your server. You can create rules where the URL automatically strips out any additional URL items, and redirects to the proper version. Once you create your sitemap, make sure to only include the versions of your URL you want indexed. One thing I have found in my entire SEO career is this: The easier and clearer you paint a picture for Google about your site, the better your results will be.

Duplicate content is usually pretty simple to deal with see Sheena's response.
I would recommend at this point in design looking at the URL structure not primary as trying to avoid a negative, rather how to incorporate the most positives. That is how can you get the most SEO value out of the url's. Since you're at the point where you can make these changes, then now is the time to evaluate how you want your site to appear to the users and search engines.

First thing you need to do is determine which is your preferred URL (probably www.site.com/fishing/). Once you have that, the key to good linking is consistency (using the same, preferred URL for any given page you're linking to & also using descriptive, naturally-occurring anchor text that's relevant to the page's content).
The fact that your site has other versions of the page (/fishing/ and /fishing/index.html) means that you probably need to implement a solution to prevent dup content issues - either 301 redirect all variations to the preferred URL or implement rel=canonical tags to tell search bots which is the preferred URL to include in its index. Should I consider webmaster tools links and linked pages ratio to remove unnatural links?
I don't know this is a suitable place for post this question. Anyway I have done it. According to the Google webmaster tools, Links to your site page. My blog has considerable amount of links, from linked pages (from certain domain names). For an instance please refer following screenshot. When I am removing unnatural links, should I consider these, links from linked pages ratio? Almost all of these sites are social bookmarking sites. When I publish a new bookmark on those sites, they automatically add a homepage link. As a result of that, I got a huge number of home page links from linked pages. What is your recommendation? Internal Ads on A Site
We serve ads on our site using a sub-domain. All ads use a re-direct from ads.domain before redirecting users to the proper, normal, internal url. Most the content on our home page is ad block driven. Is it possible and does it make sense to enter the sub-domain as url parameter in Google Webmaster tools, letting Google know that this is something to be ignored. Many thanks

Linking root domains and youtube
All of my competitors have high linking root domains from youtube and our isn't showing up although we have 1.5 million views to youtube. I tried adding our URL to the videos but it hasn't recognized as a linking root domain. What should I do?? Google Shows 24K Links b/w 2 sites that are not linked
Good Morning, Does anyone have any idea why Google WMT shows me that i have 24,101 backlinks from one of my sites ( http://goo.gl/Jb4ng ) pointing to my other site ( http://goo.gl/JgK1e ) ... These sites have zero links between them, as far as I can see/tell. Can someone please help me figure out why Google is showing 24k backlinks? Thanks

How to control link flow on a webshop
I am looking for a best practice link structure for a webshop. Say you run a webshop where the front page should rank for 1-2 keywords and then there are 5-10 categories which are more popular and has a higher profit than the remaining 20-50 categories. Will it be wise to let the 20-50 categories link to the 5-10 more profitable categories if possible or should the structure just treat all the categories as equal and hence not let any link juice flow from the less profitable categories up to the more profitable categories. I hope the question is clear enough. Also if you could share any thoughts on how you structure your webshops it would be great. Thanks in advance.

Is this a good link?
Found a .gov link to my website www.kars4kids.org. The url it links to is http://www.nyc.gov/cgi-bin/exit.pl?url=http://www.kars4kids.org/ which does eventually redirect to kars4kids. Will search engines see this as a link?

Internal Link Counts in SEOMoz Report?
Hi, We ran a site diagnostic and it came back with thousands of pages that have more than 100 internal links on a page; however, the actual number of links on those pages seems to be far less than what was reported. Any ideas? Thanks! Phil UPDATE: So we've looked at the source code and realized that for each product we link to the product page in multiple ways - from the product image, product title and price. So we have three internal links to the same page from each product listing, which is being counted by the SEOMoz crawler as hundreds of links on each page. But in terms of the Googlebot, is this as egregious as having hundreds of links to different pages or does it not matter as much?
