Site recovery after manual penalty, disavow, SSL, Mobile update = but dropped again in May

I have a site that has had a few problems over the last year. We had a manual penalty in late 2013 for bad links, some from guest blogs and some from spammy sites. Reconsideration requests had me disavow almost all of the incoming links.
Later in 2014, the site was hit with link injection malware and had another manual penalty. That was cleared up and manual penalty removed in Jan 2015. During this time the site was moved to SSL, but there were some redirect problems.
By Feb 2015 everything was cleared up and a an updated disavow list was added.
The site recovered in March and did great. A mobile version was added in April.
About May 1st rankings dropped again. Traffic is about 40% off it's March levels.
Recently I read that a new disavow file will supersede an old one, and if all of the original domains and URLs aren't included in the new disavow file they will no longer be disavowed. Is this true? If so, is it possible that a smaller disavow file uploaded in Feb would cause rankings to drop after the May 3 Quality update? Can I correct this by disavowing all the previously disavowed domains and URLs?
Any advice for determining why the site is performing poorly again? We have well written content, regular blogs, nothing that seems like it should violate the Google guidelines.

It sounds like this is a complicated situation. Regarding the disavow, each file you upload completely replaces the previous one. So, if you had unnatural links and then you uploaded a new file that did not contain some of those unnatural links, you've essentially asked Google to start counting them again. It can take time for them to start to count again as Google has built a lag in to the system to prevent people from trying to game it. However, it's certainly possible that the unnatural links are hurting you.
The main algorithm that uses data from unnatural links is Penguin and Penguin has not refreshed since 2014, so it is unlikely that Penguin is affecting the site. But, there are other algorithms that use links. If one of those is affecting you, then reinstating a full disavow file should show some positive effect within a couple of weeks.
With that said, as far as we know, the Quality update was not related to backlink quality, but rather on-page quality. So, if you dropped because of the Quality update then there are likely other issues with the site.

Yes, that does help some. Rebuilding my disavow list was my plan, but wanted some confirmation that it was the right thing to do.

First of all, have a read of the Google Disavow page here. It will run through how this needs to be performed.
What Google say about the file:
Note: Uploading a new file will replace all previously uploaded ones.
What this essentially means is that if you upload a new file, you will overwrite what is already there. You need to download the current file, add new links to at and re-upload. You can't just overwrite a new file with new links.

I wouldn't have thought so, but I never rule out Google doing odd things. I would certainly rebuild your disavow list and re-upload it though.

Site dropped in search for 95% after 18-19 feb
Hi people. I have a client which holds a escort agency website operating in Amsterdam the Netherlands. Please take note that Escort Agency is legal and holland is a liberal country with permit and all, so just trying to point out that it's a perfectly legal crafted business. To the point: we are seeing a 95% drop in traffic (basicly back to barely 10 clicks a day) after 18 to 19 feb. We've inspected the incoming links, and we did see some things going on that where not quite healthy. At first a banner was bought on a dutch advertising website. On their behalf, this sitewide banner got published with a follow on roughly 132k of pages. That was strike 1 (i think). After tossing this in disavow for temporarily basis and informed the advertisal website to put any sitewide link to nofollow in the first place, nothing changed. We found a 2nd site doing the same mistake. Frankly the banner got exposed on roughly 100k of pages on which some of 'm where barely 2 days old. Strike 2. Solved this by putting it in disavow for the time being and asking politely to put the banner again, nofollow. We cleaned out any incoming potential spammy links by using disavow. The data we obtained was a mix of google webmaster itself and moz profiling. However we're one month further now, and the graph is still a big phat flatline. What is going on? I've noted that, one other sites, which share the same brand, but completely different websites / subnets / content and all, has the same threatment going on showing a huge drop from 18th of feb 2019 and is unable to recover. We cannot see anything 'bad' actually going on @ webmasters and there is no manual action taken. So we're kind of stuck now on a site that was my project but now completely fell into oblivion and hurting someone's business. Redirecting an Entire Site to a Page on Another Site?
So I have a site that I want to shut down http://vowrenewalsmaui.com and redirect to a dedicated Vow Renewals page I am making on this site here: https://simplemauiwedding.net. My main question is: I don't want to lose all the authority of the pages and if I just redirect the site using my domain registrar's 301 redirect it will only redirect the main URL not all of the supporting pages, to my knowledge. How do I not lose all the authority of the supporting pages and still shut down the site and close down my site builder? I know if I leave the site up I can redirect all of the individual pages to corresponding pages on the other site, but I want to be done with it. Just trying to figure out if there is a better way than I know of. The domain is hosted through GoDaddy.

Updating 2013 Site Built with Custom Theme, Modify Existing Theme, Create New Custom Theme, Or Use Child Theme?
Our website was designed in 2013 using a custom theme. Some of the plugins are built from scratch. Ranking in our industry is hyper competitive. We are seeking a better interface and also to improve ranking. I have read that custom themes use lighter code and can rank better. Does this apply to a custom theme from 2013? Will we have an SEO advantage using a custom theme? If so, will that advantage be significant? We are using a discontinued plugin called "Firestorm" to display real estate listings. That plugin has been customized. Can we use that plugin on a new "custom" theme? How about on a "child" theme? In terms of the cost of future maintenance, will a "custom" theme require much more intervention (manual installation of updates) moving forward? Which of the following options is best: 1. Site Structure - Is it ok to Keep current flat architecture of existing site pages and use silo structure on two new categories only?

Which links to disavow?
I've got a new client that just fired their former SEO company, which was building spammy links like crazy! Using GSC and Majestic, I've identified 341 linking domains. I'm only a quarter of the way through the list, but it is clear that the overwhelming majority are from directories, article directories and comment spam. So far less than 20% are definitely links I want to keep. At what point do I keep directory links? I see one with a DA of 61 and a Moz spam score of 0. I realize this is a judgement call that will vary, but I'd love to hear some folks give DA and spam numbers. FWIW, the client's DA is 37.

Hi Mozzers, I am an SEO at uncommongoods.com and looking for your opinion on our site nav. Currently our nav & URLs are structured in 3 levels. From the top level down, they are: 1. Category ex: http://www.uncommongoods.com/home-garden 2. Subcat ex: http://www.uncommongoods.com/home-garden/bed-bath 3. Family ex:http://www.uncommongoods.com/home-garden/bed-bath/bath-accessories Right now, all levels are accessible from our top nav but we are considering removing the family pages. If we did that, Google could still find & crawl links to the family pages, but they would have to drill down to the subcat pages to find them. Do you guys think this would help or hurt our SEO efforts? Thanks! -Zack
