No index, follow vs. canonical url

We have a site that consists almost entirely as a directory of videos.
Example here: http://realtree.tv/channels/realtreeoutdoorsclassics
We're trying to figure out the best way to handle pagination and utility features such as sort for most recent, most viewed, etc. We've been reading countless articles on this topic, but so far have been unable to determine what might be considered the industry standard.
Two solutions seem to stand out...
Using the canonical url on all the sorted and paginated pages. However, after reading many blog posts, it seems that you should NEVER use the canonical url to solve the issue of paginated, and thus duplicated content because the search bots will never crawl past the first page leaving many results not in the index. (We are considering ruling this method out.)
Another solution seems to be using the meta tag for noindex, follow so that a search engine like Google will crawl your directory pages but not add them to the index themselves. All links are followed so content is crawled and any passing link juice remains unchanged. However, I did see a few articles skeptical of this solution as well saying that there are always better alternatives, or that there is no verification that search engines obey this meta tag. This has placed some doubt in our minds.
I was hoping to get some expert advice on these methods as it would pertain to our site.

Thank you for that response. I wanted to follow up a little on it.
The article you link to sounds good. My concern, however, is that if I were to have a "view all" page then we could be talking about 1,000+ nodes on a single page. This page would take much longer to load, which itself would become an SEO hit. Though I do get why that's a suggestion, I have to wonder if that's the best solution for sites with large directories.
The other article/post seems to mention both the "view all" method and the "noindex, follow" method which gives a little more validity to that option in my opinion. I'm still trying to discern what the "best" method is, and it's starting to become clear that maybe there isn't exactly one industry standard for this.

Here's a similar Q&A post: http://www.seomoz.org/q/canonical-pagination-content. The answer there suggests adding a view all link, and then setting rel=canonical to all of your paginated search result pages to the view all page. They also suggest this on the search engine roundtable blog here. A good point is that since these pages have different search results, if you try to rel=canonical these pages, there's a good chance it'll be ignored.

Duplicate content with URLs
Hi all, Do you think that is possible to have duplicate content issues because we provide a unique image with 5 different URLs ? In the HTML code pages, just one URL is provide. It's enough for that Google don't see the other URLs or not ? Will have /index in my url hurt?
I am trying to setup permalinks on a wordpress blog that is installed on iis. I can't update the web.config file so I have to make every page /index/pagetitle. as shown here-http://codex.wordpress.org/Using_Permalinks#PATHINFO:_.22Almost_Pretty.22 How much of a difference is there between no /index and having the /index in there?

Content From One Domain Mysteriously Indexing Under a Different Domain's URL
I've pulled out all the stops and so far this seems like a very technical issue with either Googlebot or our servers. I highly encourage and appreciate responses from those with knowledge of technical SEO/website problems. First some background info: Three websites, http://www.americanmuscle.com, m.americanmuscle.com and http://www.extremeterrain.com as well as all of their sub-domains could potentially be involved. AmericanMuscle sells Mustang parts, Extremeterrain is Jeep-only. Sometime recently, Google has been crawling our americanmuscle.com pages and serving them in the SERPs under an extremeterrain sub-domain, services.extremeterrain.com. You can see for yourself below. Total # of services.extremeterrain.com pages in Google's index: http://screencast.com/t/Dvqhk1TqBtoK When you click the cached version of there supposed pages, you see an americanmuscle page (some desktop, some mobile, none of which exist on extremeterrain.com😞 http://screencast.com/t/FkUgz8NGfFe All of these links give you a 404 when clicked... Many of these pages I've checked have cached multiple times while still being a 404 link--googlebot apparently has re-crawled many times so this is not a one-time fluke. The services. sub-domain serves both AM and XT and lives on the same server as our m.americanmuscle website, but answer to different ports. services.extremeterrain is never used to feed AM data, so why Google is associating the two is a mystery to me. the mobile americanmuscle website is set to only respond on a different port than services. and only responds to AM mobile sub-domains, not googlebot or any other user-agent. Any ideas? As one could imagine this is not an ideal scenario for either website.

Canonical link vs root domain
I have a wordpress website installed on http://domain.com/home/ instead of http://domain.com - Does it matter whether I leave it that way with a canonical link from the domain.com to the domain.com/home/ or should I move the wordpress files and database to the root domain?

Why are new pages not being indexed, and old pages (now in robots.txt) remain in the index?
I currently have a site that was recently restructured, causing much of its content to be reposted, creating new URL's for each page. To avoid duplicates, all of the existing pages were added to the robots file. That said, it has now been over a week - I know Google has recrawled the site - and when I search for term X, it is stil the old page that is ranking, with the new one nowhere to be seen. I'm assuming it's a cached version, but why are so many of the old pages still appearing in the index? Furthermore, all "tags" pages (it's a Q&A site, like this one) were also added to the robots a few months ago, yet I think they are all still appearing in the index. Anyone got any ideas about why this is happening, and how I can get my new pages indexed?

Adding index.php at the end of the url effect it's rankings
I have just had my site updated and we have put index.php at the end of all the urls. Not long after the sites rankings dropped. Checking the backlinks, they all go to (example) http://www.website.com and not http://www.website.com/index.php. So could this change have effected rankings even though it redirects to the new url?

Sitemap not indexing pages
My website has about 5000 pages submitted in the sitemap but only 900 being indexed. When I checked Google Webmaster Tools about a week ago 4500 pages were being indexed. Any suggestions about what happened or how to fix it? Thanks!
