Number of indexed pages dropped. No manual action though?

I have a client who had their WordPress site hacked. At that point there was no message from Google in webmaster tools and the search results for their pages still looked normal. They paid sitelock to fix the site. This was all about a month ago.
Logging into Webmaster Tools now there are still no messages from Google nor anything on the manual actions page. Their organic traffic is essentially gone. Looking at the submitted sitemap only 3 of their 121 submitted pages are indexed. Before this all of them where in the index. Looking at the index status report I can see that the number of indexed pages dropped completely off the map.
We are sure that the site is free of malware. This client has done no fishy SEO practices. What can be done?

From what you can see, have there been any significant changes in your website's rankings to go along with the traffic drop? I have a client who had some web development work done by their team and they accidentally deleted the GA tracking code, leading to an enormous drop in registered traffic but no difference in rankings.
If your rankings are still intact, try seeking out the UA on your homepage to ensure it hasn't been tampered with. If it is still there and GA is accurately tracking your data, then you probably have a lingering hack that was sprung after the cleanup occurred. These things can come back to bite you if a code audit isn't performed by a security tech to ensure the site is properly cleaned.
The loss of indexed pages sounds like there might be an issue in your robots.txt file or with your sitemap.
The last part of this might be an automated Panda penalty, but this is probably the least likely option.
During the hack, was there any nefarious link-building conducted that you're aware of? What you're experiencing might be the lingering effects of an automated Penguin penalty (there can be several months of sluggish rankings following one of these).

Thanks to Umar for asking for the domain.
I looked using a site: operator and found 13 pages and 21 pdf's that were indexed. I am not familiar with the company who handled the cleanup so I would check to make sure they have not added any robots.txt, etc. in an attempt to keep it all safe. That would be my first look. To me this is the most logical if you have submitted a new sitemap.
Let us know how it comes out,

No messages in webmaster tools. No website changes. No link building done.

This sounds really scary! I have to look at the URL before making any final comment on this.
IMO, there could be several reasons for this. You have to explore this from every way. Are you sure, the site is completely recover? I have some reservations on that.

Pagination on a product page with reviews spread out on multiple pages
Our current product pages markup only have the canonical URL on the first page (each page loads more user reviews). Since we don't want to increase load times, we don't currently have a canonical view all product page. Do we need to mark up each subsequent page with its own canonical URL? My understanding was that canonical and rel next prev tags are independent of each other. So that if we mark up the middle pages with a paginated URL, e.g: Product page #1http://www.example.co.uk/Product.aspx?p=2692"/>http://www.example.co.uk/Product.aspx?p=2692&pageid=2" />**Product page #2 **http://www.example.co.uk/Product.aspx?p=2692&pageid=2"/>http://www.example.co.uk/Product.aspx?p=2692" />http://www.example.co.uk/Product.aspx?p=2692&pageid=3" />Would mean that each canonical page would suggest to google another piece of unique content, which this obviously isn't. Is the PREV NEXT able to "override" the canonical and explain to Googlebot that its part of a series? Wouldn't the canonical then be redundant?Thanks

Removing pages from index
My client is running 4 websites on ModX CMS and using the same database for all the sites. Roger has discovered that one of the sites has 2050 302 redirects pointing to the clients other sites. The Sitemap for the site in question includes 860 pages. Google Webmaster Tools has indexed 540 pages. Roger has discovered 5200 pages and a Site: query of Google reveals 7200 pages. Diving into the SERP results many of the pages indexed are pointing to the other 3 sites. I believe there is a configuration problem with the site because the other sites when crawled do not have a huge volume of redirects. My concern is how can we remove from Google's index the 2050 pages that are redirecting to the other sites via a 302 redirect?

Indexed non existent pages, problem appeared after we 301d the url/index to the url.
I recently read that if a site has 2 pages that are live such as: http://www.url.com/index and http://www.url.com/ will come up as duplicate if they are both live... I read that it's best to 301 redirect the http://www.url.com/index and http://www.url.com/. I read that this helps avoid duplicate content and keep all the link juice on one page. We did the 301 for one of our clients and we got about 20,000 errors that did not exist. The errors are of pages that are indexed but do not exist on the server. We are assuming that these indexed (nonexistent) pages are somehow linked to the http://www.url.com/index The links are showing 200 OK. We took off the 301 redirect from the http://www.url.com/index page however now we still have 2 exaact pages, www.url.com/index and http://www.url.com/. What is the best way to solve this issue?

Why Does Ebay Allow Internal Search Result Pages to be Indexed?
Click this Google query: https://www.google.com/search?q=les+paul+studio Notice how Google has a rich snippet for Ebay saying that it has 229 results for Ebay's internal search result page: http://screencast.com/t/SLpopIvhl69z Notice how Sam Ash's internal search result page also ranks on page 1 of Google. I've always followed the best practice of setting internal search result pages to "noindex." Previously, our company's many Magento eCommerce stores had the internal search result pages set to be "index," and Google indexed over 20,000 internal search result URLs for every single site. I advised that we change these to "noindex," and impressions from Search Queries (reported in Google Webmaster Tools) shot up on 7/24 with the Panda update on that date. Traffic didn't necessarily shoot up...but it appeared that Google liked that we got rid of all this thin/duplicate content and ranked us more (deeper than page 1, however). Even Dr. Pete advises no-indexing internal search results here: http://www.seomoz.org/blog/duplicate-content-in-a-post-panda-world So, why is Google rewarding Ebay and Sam Ash with page 1 rankings for their internal search result pages? Is it their domain authority that lets them get away with it? Could it be that noindexing internal search result pages is NOT best practice? Is the game different for eCommerce sites? Google Filter? Drop from top first page to bottom second page?
My site has dropped from the first page top spots to the bottom second page, about 2 month ago. From time to time it reappears in the first page, is this some kind of google filter? How do I solve this issue?

301 - should I redirect entire domain or page for page?
Hi, We recently enabled a 301 on our domain from our old website to our new website. On the advice of fellow mozzer's we copied the old site exactly to the new domain, then did the 301 so that the sites are identical. Question is, should we be doing the 301 as a whole domain redirect, i.e. www.oldsite.com is now > www.newsite.com, or individually setting each page, i.e. www.oldsite.com/page1 is now www.newsite.com/page1 etc for each page in our site? Remembering that both old and new sites (for now) are identical copies. Also we set the 301 about 5 days ago and have verified its working but haven't seen a single change in rank either from the old site or new - is this because Google hasn't likely re-indexed yet? Our page title is 64 characters, but it is still be truncated by Google even though it is less than the allotted 66 characters. Best way to stop pages being indexed and keeping PageRank
If for example on a discussion forum, what would be the best way to stop pages such as the posting page (where a user posts a topic or message) from being indexed AND not diluting PageRank too? If we added them to the Disallow on robots.txt, would pagerank still flow through the links to those blocked pages or would it stay concentrated on the linking page? Your ideas and suggestions will be greatly appreciated.
