Lots of links from a Wiki pointing at main site

Hi everyone
This may seem a bit obvious but I am getting conflicting answers on this, we have a client that has a wiki that is basically an online manual of their software.
They do it like this because the manual is so big and is constantly developing, there are thousands of pages with loads of links that are pointing to various sections of relevance on the main site as well, the majority of these are No Follow but I have noticed that they have a single link on the navigation that is a direct link to their main site that is a follow link, obviously this is a sitewide.
Would this be seen as being detrimental to the main site, should I have this set as No Follow as well.

This is why I have asked the question as the wiki is on its own domain so these aren't internal links.

Hi Andrew,
First of all, I would not be no-following any internal site links. This is not a recommended practice for any website - even Google says don't do this. By setting links as nofollow, you are stopping Google from crawling links that could be adding benefit to other internal pages.
There are occasionally reasons why you might not want something no-followed, but links from help / wiki pages to other internal pages isn't one of them.
I would be looking to undo this on their site as soon as you are able.

White listing a site
A new clients site is blocked by a lot of Firewalls. And I can't work out why, the content is family friendly they sell nursery equipment. Will links be counted?
We are considering a redesign of our website and one of the options we are considering is to come up with something along the lines of http://www.tesco.com/, with rotating top offers. The question I am wondering is whether or not the links (ie. the blue links on the left side of the main graphic) will be visible to the spiders, and if not, whether there is a way to code it so they are?

Site-wide Links
Hey y'all, I know this question has been asked many times before but I wanted to see what your stance was on this particular case. The organisation I work for is a group of 12 companies - each with its own website. On some of the sites we have a link to the other sites within the group on every single page of that site. Our organic search traffic has dropped a bit but not significantly and we haven't received any manual penalties from Google. It's also worth mentioning that the referral traffic for these sites from the other sites I control is quite good and the bounce rate is extremely low. If you were in my shoes would you remove the links, put a nofollow tag on the links or leave the links as they are? Thanks guys 🙂

Bing is not Indexing my site.
Hi, My website is four months old and has more than 8000 pages. Bing has indexed only 8 pages till date and Google also keeps playing hide and seek with it. There was a time when google indexed almost all the pages of my site but now there are only 5000 pages indexed. Moreover when I check my site on google (by typing site:socktail.com), it shows only 26 pages. Please let me know what should I do. Should we rel=nofollow these links ?
On our website, we have a section of free to low-cost tools that could help small business increase their productivity without spending big bucks. For example, this is the page for online collaboration tools: http://www.bdc.ca/EN/solutions/smart_tech/tech_advice/free_low_cost_applications/Pages/online_collaboration_tools.aspx None of the company pay anything to be on these list. We actually do quite a lot of research to chose which should be listed there and which should not. Recently, one of the company in our lists asked us to add rel=nofollow to the link to their website because they add been targeted by a manual action on Google and want their link profile to be as clean as possible (probably too clean). Correct linking to the /index of a site and subfolders: what's the best practice? link to: domain.com/ or domain.com/index.html ?
