Search Console Indexed Page Count vs Site:Search Operator page count

We launched a new site and Google Search Console is showing 39 pages have been indexed. When I perform a Site:myurl.com search I see over 100 pages that appear to be indexed. Which is correct and why is there a discrepancy?
Also, Search Console Page Index count started at 39 pages on 5/21 and has not increased even though we have hundreds of pages to index. But I do see more results each week from Site:psglearning.com

Your issue is very well explained in this thread.
The only difference is that the other questioner has more pages in GWT that in "site:" search. But it shouldn't effect relevancy for your question.

Issues with Google Search Console and rekeyed SSL certificate
Hi, Another newbie question please. I've recently changed the name of my business so bought a new domain and rekeyed the SSL certificate to the new domain. Let's say the old domain was called https://123.com and the new one is https://abc.com. I've set up a 301 redirect on 123.com to forward to abc.com and I've added the new domain to Google Search Console and verified it, however can't seem to use the Change of Address tool to move from the old domain to the new domain. I think its because my preferred property (https://123.com) technically no longer exists since I rekeyed the SSL certificate from the old site to the new one so the old site no longer has an SSL certificate. When I go to the old https domain it doesn't load, nor does it seem to forward to the new site. It just times out. Am I correct in assuming that since I rekeyed the SSL certificate, that my original preferred property on Google (https://123.com) no longer exists? And if so, is there a way to use the Change of Address tool or do I simply need to remove the old site from Google and go through a period where my (new) site builds it's ranking from scratch? Need to de-index certain pages fast
I need to de-index certain pages as fast as possible. These pages are already indexed. What is the fastest way to do this? I have added the noindex meta tag and run a few of the pages through Search Console/Webmaster tools (fetch as google) earlier today, however nothing has changed yet. The 'fetch as google' services do see the noindex tag, but it haven't changed the SERPs yet. I now I should be patient, but if there is a faster way to get Google to de-index these pages, I want to try that. I am considering the removal tool also, but I'm unsure if that is risky to do. And even if it's not, I can understand it's not a permanent solution anyway. What to do?

Problems with to many indexed pages
A client of our have not been able to rank very well the last few years. They are a big brand in our country, have more than 100+ offline stores and have plenty of inbound links. Our main issue has been that they have to many indexed pages. Before we started we they had around 750.000 pages in the Google index. After a bit of work we got it down to 400-450.000. During our latest push we used the robots meta tag with "noindex, nofollow" on all pages we wanted to get out of the index, along with canonical to correct URL - nothing was done to robots.txt to block the crawlers from entering the pages we wanted out. Our aim is to get it down to roughly 5000+ pages. They just passed 5000 products + 100 categories. I added this about 10 days ago, but nothing has happened yet. Is there anything I can to do speed up the process of getting all the pages out of index? The page is vita.no if you want to have a look!

Mega Menus - Site Links - Bottom of the Page
Here are the questions: If you replace your top menu with a mega menu - like rei.com, target.com etc - that has dramatically more links and lots of non-optimized testimonials and calls for action, and locate the actual code of the mega menu at the bottom of the HTML , How will this affect your sitelinks? Will this now, make your on-page content more visible and indexable? Or does the Google bott dismiss this as just navigation content? In the past, I've have seen this technique work well, but that was before site links were easier to obtain. Looking at sites with virtually no navigation on their home pages and good authority, I've seen site links seemingly gleamed from alt attributes.

Google indexing thousands crazy search results with %25253

I can't point to anything specific that happened with the site when these URLs started appearing even after I modified the robots.txt. Why googlebot indexing one page, not the other in the same conditions? In html sitemap, for example. We have 6 new pages with unique content. Googlebot immediately indexes only 2 pages, and then after sometime the remaining 4 pages. On what parameters the crawler decides to scan or not scan this page?

Backlinks to home page vs internal page
Hello, What is the point of getting a large amount of backlinks to internal pages of an ecommerce site? Although it would be great to make your articles (for example) strong, isn't it more important to build up the strength of the home page. All of My SEO has had a long term goal of strengthening the home page, with just enough backlinks to internal pages to have balance, which is happening naturally. The home page of our main site is what comes up on tons of our keyword searches since it is so strong. Please let me know why so much effort is put into getting backlinks to internal pages.
