Implications of Disallowing A LOT of Pages

Hey everyone,
I just started working on a website and there are A LOT of pages that should not be crawled - probably in the thousands. Are there any SEO risks of disallowing them all at once, or should I go through systematically and take a few dozen down at a time?

Correct.
Also, (i´ve should have said this earlier) there are no effective way to avoid robots crawling the web. The thing here (and what im answering) is to not show (and/or remove if are already in the index) certain pages in google search result.

That would happen if I used noindex, correct?

Also, remember that disalowing by robots.txt will not remove them from Google´s index.

LOL now I'm worried about what you mean by "correctly." Do you mean just making sure that I'm not disallowing valuable pages that should be crawled?

If you do it correctly, this is not disallowing useful pages, there is no risk. Go ahead.

Indexed pages
Just started a site audit and trying to determine the number of pages on a client site and whether there are more pages being indexed than actually exist. I've used four tools and got four very different answers... Google Search Console: 237 indexed pages Google search using site command: 468 results MOZ site crawl: 1013 unique URLs Screaming Frog: 183 page titles, 187 URIs (note this is a free licence, but should cut off at 500) Can anyone shed any light on why they differ so much? Pages Not Getting Indexed
Hey there I have a website with pretty much 3-4 pages. All of them had a canonical pointing to one page and the same content ( which happened by mistake ) I removed the canonical URL and added one pointing to its page. Also, I added the original content that was supposed to be there to begin with. It's been weeks but those pages are not getting indexed on the SERPS while the one that they use to point with the canonical does.

Thousands of 404-pages, duplicate content pages, temporary redirect
Hi, i take over the SEO of a quite large e-commerce-site. After checking crawl issues, there seems to be +3000 4xx client errors, +3000 duplicate content issues and +35000 temporary redirects. I'm quite desperate regarding these results. What would be the most effective way to handle that. It's a magento shop. I'm grateful for any kind of help! Thx,

Why is this page not ranking but is indexed?
I have a page http://jobs.hays.co.uk/jobs-in-norfolk and it is indexed by Google but will not show up for any keywords I try. Any ideas?

Too Many On-Page Links on a Blog
I have a question about the number of on-page links on a page and the implications on how we're viewed by search engines. After SEOmoz crawls our website, we consistently get notifications that some of our pages have "Too Many On-Page Links." These are always limited to pages on our blog, and largely a function of our tag cloud (~ 30 links) plus categories (10 links) plus popular posts (5 links). These all display on every blog post in the sidebar. How significant a problem is this? And, if you think it is a significant problem, what would you suggest to remedy the problem? What can be the cause of my inner pages ranking higher than my home page?
If you do a search for my own company name or products we sell the inner pages rank higher than the homepage and if you do a search for exact content from my home page my home page doesn't show in the results. My homepage shows when you do a site: search so not sure what is causing this.

Home page penalty?
What does it mean when your home page has a penalty? I have a site that has good rankings for many pages, but my home page seems to be penalized by Google. I tried searching for my home page URL in Google, www.xxxxxx.com and my page doesn't show up, but sub pages do show up? What would cause this penalty and how do you correct this issue.
