Duplicate Content, Replicated Websites, Noindex Type Question.. Need Advice Please

So I am working for a Multi-Level Marketing Company. The members each get their own website which is a wilcard subdomain. So we have
example.com (Main site)
mysite.example.com (Replicated)
They both are literally the same content and I have chosen to noindex, nofollow the subdomains, but as a SEO that presents a problem with linkbuilding. However, the member only gets credit (think affiliates) if the click comes from their subdomain.
I don't want duplicate content penalties and I don't want the members to possibly lose out on a sale that would otherwise just be credited to the company if the link was redirected to the main site instead.
Did I make the right decision?

So using this method I don't need to include noindex, nofollow on the subdomain page?

I 100% agree with Dejan.
This will also ensure that the optional about pages are indexed in Google which could potentially bring more visitors to your site.

If I understand this correctly:
- subdomain = affiliate ID
- subdomain(s) content = main content
In this case you can use rel="canonical" and point to main page. This will prevent duplication and sort out your link building worries.

I guess a sub-question would be is there ever any legit reason for cloaking? I mean I would be redirecting the bots to the main domain that is indexed and has the exact same content.. Yea, I want to have my cake and eat it too.

I can't... It basically pulls from the same database. The only thing that changes per subdomain is an optional about me page and in the header is their name, email, bio pic, phone number.

How can a high authority website get away with this?
I found out a website i manage recently lost a link from Business Insider - DA 90+ ... after losing this link my DA dropped 5 points! I read the article and it is absolute GIBBERISH. the link that replaced my link actually links to a site that contains pornographic ads (jumbotrons.net). link: https://www.businessinsider.com.au/ninth-circuit-gay-marriage-quote-2012-12 my questions: 1. how would a company this reputable with a DA 90+ be building pages like this without major penalties? (i realize it is from .au (australia) but from research they own that site too) 2. how exactly does this work? are they selling links to people? did my competitor pay them to replace my link with theirs? why create a page that sounds like robots wrote it 3. would it be a good idea for me to try to get the link back? it certainly was helping considering i lost 5 DA points when i lost the link, but it goes against everything that makes sense in what i've read about toxic links and keeping things clean Curious to learn a little more about these dark arts!!!

Question concerning a freelance article link

I was performing a link audit for a client and came across a link linking to a deep page for our client with the link being anchored to a targeted keyword. It's a freelance article that is well written and deals with our client's industry but indirectly. The page has no PR but decent PA and DA. My question is, is there the possibility that Penguin would consider it spammy? The link is located in the author tagline at the bottom of the article. Hi,Im working on Food Recipes website, i"m targeting "step by step recipes" how should i structure this website and what pages should i build my links to? If the whole website is about "step by step recipes" When you search for "step by step recipes" on Google, you'll see most of them are separate pages Should i create its own category call it "step by step recipes" and list all of my posts? but isn't it duplicated content ? ill be really appreciated with your help ! The sites he is willing to give us a Blog post/links on are all around PA 25 and DA 25..
