Think I may have found a problem with site. Can you confirm my suspicions?

So I've been wracking my brain about a problem. I had posted earlier about our degrading rank that we haven't been able to arrest. I thought we were doing everything right.
Many years ago we had a program that would allow other stores in our niche use our site as a storefront if they couldn't deal with setting up their own site. They would have their own homepage with their own domain but all links from that page would go to our site to avoid duplicate content issues (before I knew about canonical meta tags or before they existed, I don't remember).
I just realize that we had dozens of these domains pointing to our site without nofollow meta tags. Is it possible that this pattern looked like we were trying to game Google and have been penalized as some kind of link farm since Panda?
I've added nofollow meta tags to these domains. If we were being penalized for this, should this fix the problem?

Two sites with same content
Hi Everyone, I am having two listing websites. Website A&B are marketplaces Website A approx 12k listing pages Website B : approx 2k pages from one specific brand. The entire 2k listings on website B do exist on website A with the same URL structure with just different domain name. Just header and footer change a little bit. But body is same code. The listings of website B are all partner of a specific insurance company. And this insurance company pays me to maintain their website. They also look at the traffic going into this website from organic so I cannot robot block or noindex this website. How can I be as transparent as possible with Google. My idea was to apply a canonical on website B (insurance partner website) to the same corresponding listing from website A. Which would show that the best version of the product page is on website A. So for example :www.websiteb.com/productxxx would have a canonical pointing to : www.websitea.com/productxxxwww.websiteb.com/productyyy would have a canonical pointing to www.websitea.com/productyyyAny thoughts ? Can Google penalize your site without sending you a Manual Spam Action?
I had a massive drop in traffic in Mid 2013, and a slow reduction since then. It has sort of leveled off now, but it's not exactly climbing I've never received a manual spam action. The answer to my question seems pretty obvious, now that I write it out... but have you heard of anyone getting penalized, without specifically receiving a warning? Thanks!

Micro Site Penalty?
I have been carrying out On-Page optimisation only for a client www.shade7.co.nz. After three months or so I have been getting some great results, improving to the top three positions for at least 30 of 45 keywords targeted. Couple of more tweaks and I would be a very happy camper. Disaster overnight! Rankings CRASH! Unbeknown to me the client a month or so back decided to link just about every product/link on a micro site he owns (www.shademakers.com/ ) plus one other site he owns. Explorer I think discovered over 350 back-links (follow) from these sites! As this is a site he owns and it is targeting the same keywords I presume this falls into the EVIL bucket of SEO. Two part question do you believe I am correct that this is the reason for this rankings crash and what would be the best way to resolve this! server-side 301 redirect for the micro site? Delete the micro site (drastic measure) Remove all the links other than maybe one in the contact page saying visit our other site shade7 other options? The client or I have not received any bad link Emails from Google.

On-site links
Hi everybody, There's a lot of information about getting sitewide backlinks, but so few about on-site optimization. Is there a maximum of links to put on a page ? Is there a maximum of link that a page should receive ? etc ... ? So, what is the optimal strategy ? And I'm only concerned about on-page and on-site link, not backlinks commming from other sites. Hit by Penguin, Can I move the content from the old site to a new domain and start again with the same content which is high quality
I need some advice please. My website got the unnatural links detected message and was hit by penguin.. hard. Can I move the content from the current domain to a new domain and start again or does the content need to be redone also. I will obviously turn of the old domain once its moved. The other option is to try and identify the bad links and change my anchor profile which is a hit and miss task in my opinion. Would it not be easier just to identify the good links pointing to the old domain and get those changed to point to the new domain with better anchors. thanks Warren

2 sites or one sites: 2 locations
Hello, I have a dog training client who is offering services in 2 separate locations. We're looking to be first in the non-local search results and also rank well in google places. Would it be better to go for 2 separate sites or one site and try to rank for 2 different locations with one site? There's both local and standard search results when we type in our keywords. Thanks!

I have a duplicate content problem
The website guy that made the website for my business Premier Martial Arts Austin disappeared and didn't set up that www. was to begin each URL, so I now have a duplicate content problem and don't want to be penalized for it. I tried to show in Webmaster tools the preferred setup but can't get it to OK that I'm the website owner. Any idea as what to do?
