How do you find bad links to your site?

My website has around 900 incoming links and I have a Google 50 penalty that is sitewide. I have been doing research and from what I can see is that the 50 penalty is usually associated with scetchy links. The penalty started last year. I had about 40 related domains to my main site and each had a simple one page site with a link to the main site. (I know I screwed up) I cleaned up all of those links by removing them. The single page site still exist, but they have no links and several of them still rank very well.
I also had an outside SEO person that bought a few links. I came clean with Google and told them everything. I gave them all of my sites and that the SEO person had bought links.
I gave them full disclosure and removed everything. I have one site that I can't get the link removed from. I have contacted them numerous times to remove the link and I get no response.
I am curious if anyone has had a simular experience and how they corrected the situation. Another issue is that my site is "thin" because its an ecommerce affiliate site and full of affiliate links. I work in the costume market.
I'm also afraid that I have other bad links pointing to my site. Dooes anyone know of a tool to identify bad links that Google may be penalizing me for at this time. Here is Google's latest denial of my reconsideration request.

It seems that you are focused on "links" but the message from google is all about your "pages" - which you acknowledge are full of "thin" content.
I'd start removing pages or start writing new ones. (Google is VERY clear about what they want you to do.)
Lots of ecommerce affiliate sites have fantastic content. If you are the costume man you should be able to blather endlessly about them with enthusiasm and verve.

Site dropped from SERP
Hello, I've been ranking a site for the last 5 months with good success, ranking on the first page for a high traffic keyword. In the beginning of September however, my site completely dropped out of the SERPs for several of those keywords yet my site was still indexed and there was no penalty applied to my site via search console. I would assume this maybe because of the update during the time.My site came back again a week later and it was ranking much higher on the first page (#2). Today, I just checked the SERPs and my site is now gone again. It was there this morning but now as of two hours ago it is gone, as well as one of my main competitors. My site is still indexed and no penalties via search console. Does anyone know what causes these types of issues? Im assuming my site will come back in a week or so with hopefully the same or better ranking, but when I have disruptions like this it really hurts my organic traffic. Any input is appreciated. Another client copies everything to blogspot. Is that what keeps her site from ranking? Or what? Appears to be a penalty somewhere but can't find it.
This client has a brand new site: http://www.susannoyesandersonpoems.com Her previous site was really bad for SEO, yet at one time she actually ranked on the first page for "LDS poems." She came to me because she lost rank. I checked things out and found some shoddy SEO work by a very popular Wordpress webhoste that I will leave unnamed. If you do a backlink analysis you can see the articles and backlinks they created. But there are so few, so I'm not sure if that was it, or it just was because of the fact that her site was so poorly optimized and Google made a change, and down she fell. Here's the only page she had on the LDS poems topic in her old site: https://web.archive.org/web/20130820161529/http://susannoyesandersonpoems.com/category/lds-poetry/ Even the links in the nav were bad as they were all images. And that ranked in position 2 I think she said. Even with her new site, she continues to decline. In fact she is nowhere to be found for main keywords making me think there is a penalty. To try and build rank for categories, I'm allowing google to index the category landing pages and had her write category descriptions that included keywords. We are also listing the categories on the left and linking to those category pages. Maybe those pages are watered down by the poem excerpts?? Do bad links to a sub-domain which redirects to our primary domain pass link juice and hurt rankings?
Sometime in the distant past there existed a blog.domain.com for domain.com. This was before we started work for domain.com. During the process of optimizing domain.com we decided to 301 blog.domain.com to www.domain.com. Recently, we discovered that blog.domain.com actually has a lot of bad links pointing towards it. By a lot I mean, 5000+. I am curious to hear people's opinions on the following: 1. Are they passing bad link juice? 2. does Google consider links to a sub-domain being passed through a 301 to be bad links to our primary domain? 3. The best approach to having these links removed?

Site-Wide Header image w/ Link hurting me?
I have a banner in the header that is constant across all pages except the one it links to. It goes in before the content div and this search term is #1 across google in almost every variation, but it appears to link in a lot of the non relevant pages for #2 spots in some cases. While this is a relatively new domain (started 03/12), but this has been a constant rank for about 2 months. I'm wondering if this may be hurting the keyword targeting of my internal pages and if i should no follow that header image on all pages except the homepage?

Redirecting a old aged site to a new exact match site?
Hi All, I have a question. I have 2 sites with me in the same sector and want some help. site 1 is a old site started back in 2003 and has some amount of links to it and has a pr 3 with some good links to it but doesn't rank much for any keywords for the timing. site 2 is a aged domain but newly developed with unique content and has a good amount of exact match with a .com version. so will there be any benefit by redirecting site 1 to site 2 to get the seo benefits and a start for link bulding? or is it best to develop and work on each site? the sector is health insurance. I am Posting an article on my site and another site has asked to use the same article - Is this a duplicate content issue with google if i am the creator of the content and will it penalize our sites - or one more than the other??
I operate an ecommerce site for outdoor gear and was invited to guest post on a popular blog (not my site) for a trip i had been on. I wrote the aritcle for them and i also will post this same article on my website. Is this a dup content problem with google? and or the other site? Any Help. Also if i wanted to post this same article to 1 or 2 other blogs as long as they link back to me as the author of the article

Site links -> anchor text and blocking
1.Does anyone know where google pulls that anchor text for the organic site links? -- Is there a way to manipulate the anchor text of the sitelinks to get our more important pages to stick out more (capitalization, punctuation etc.) 2. If i block a few of my sitelinks from showing will goolge replace it with a new sitelink or will i be left with fewer? Thanks! Srs
