Google Webmaster Tools notice of detected unnatural links

Has anybody else ever recieved this message from Google in Google Webmaster Tools and what action did you take to overcome the problem and get your position back -
Dear site owner or webmaster of...............
We've detected that some of your site's pages may be using techniques that are outside Google's Webmaster Guidelines.
Specifically, look for possibly artificial or unnatural links pointing to your site that could be intended to manipulate PageRank. Examples of unnatural linking could include buying links to pass PageRank or participating in link schemes.
We encourage you to make changes to your site so that it meets our quality guidelines. Once you've made these changes, please submit your site for reconsideration in Google's search results.
If you find unnatural links to your site that you are unable to control or remove, please provide the details in your reconsideration request.

Can Google read this code?
I'm working on some basic on-page SEO content for a website within my company and I need some guidance as far as 1. whether Google can read the small amount of existing text (not optimized) and if it isn't spiderable, then 2. what code should be there instead. Sudden disappearance from google organic ranking
I have been ranked in top 5 for all relevant search terms for years. I have been in business for 25 years and am modestly speaking the best in our field. The name of my company is "Alaska Yacht Charters" and suddenly I have disappeared from Google search. Google "alaska yacht charters" and I am nowhere to be found. Catergories not appaearing in google help!
Hi I call upon the seomoz experts again this time regarding getting our categories to show in google when you type in our company name Tidy Books. Ive added 3 pictures 1 of our UK store www.tidy-books.co.uk 2 of US store - www.tidy-books.com 3 of a competitor who has over taken us and had the Google mark up we require. Best way to nofollow affiliate links?
I don't "nofollow" affiliate links but I have quite a few. Doing them one by one would just be an impossible job. Would it be best to get a plugin that nofollows EVERYTHING? What would google prefer? I need to DOFOLLOW some links because those sites deserve it.

Webmaster Tools - How your data is linked?
This may be an easy questions, but I can't seem to find the answer anywhere and I never really looked into it before. In google webmaster tools, in the dashboard there is the section that says "How Your Data Is Linked". What does that refer to? Is that just using internal link anchor text, external link anchor text or a combination of both? I am pretty sure that it is a combination of both, but I just want to make sure before making some internal link changes so that the most common anchor text is no longer "Prices" and "Sign up". Thanks.

Internal Linking
I am trying to figure out internal linking. Please help me. Your "root domain" (the top level example.com) is the easiest to rank on a SERP. When you build Page Rank on this page, you want to make sure the majority of the PR goes into internal pages that matter. To do this you determine what internal pages are most important and put them on the menu bar. You then link to these pages in the body text, or via side bars. This will ensure that the PR is flowing from the root domain into the internal pages multiple times. The second part is to link from these secondary pages back to the main page. Correct? When you build back links on the internal page, you want to pass the PR back to the main page... Please discuss this...

Should I nofollow all my outbound links?
I've read a lot of stuff and I can't get a good answer about this. Now I'm reading Wordpress 3 - Search Engine Optimization, and the writer says that less outbound dofollow links you have, better for you. What is the best practice in this subject? Should I really nofollow more than 80% of all my outbound links? Thank you.
