Yeah, I think canonical is fine for "index.php" variants. One important addition, though. Check your internal link structure. Many sites link to "index.php" via their "Home" link or logo. I'd suggest changing that to an absolute URL or just "/". That way, you're not creating the non-canonical version in the first place.

I mean canonical is not a bad idea but my suggestion was to use 301 redirection from all different forms of domain URL to your prefered version so that all juice that you have on different URLs can transfer to the preferred version and at the same time visitors also redirect to the URL version you want....

In addition to those 301 rules stick this in your htacess file
DirectoryIndex index.php index.html site-down.php
it tells the browser and bots which page is the default for your folders and root.
Also ensure your non-www forward to www. using this code

This is a great question. Yes, you should use a canonical tag. But, I would suggest that your canonical tag needs to be:

THe, I would also make sure that these URLs produce 301 status codes when going through your server:
This is very important so as not to fragment your link profile and also not to produce massive amounts (potentially) of duplicate content in Google and other search engines.

Item 2 Causing almost all the content on the site to get devalued. Whilst i've cleared all moz errors and warnings im certain this is causing devaluation of most of the website. I was hoping you could answer these questions so I know what to expect once i have made the changes. Will the pages that had duplicate content recover once they possess unique content or should i expect a hard and slow climb back? The website has never receive any warnings from Google, does this mean recovery for penalties like duplicate content will be quicker Several pages rank on page 1 for fairly competitive keywords despite having duplicate content and keyword spammy content. What are the chances of shooting myself in the foot by editing this content? I know I will have to wait for google to crawl the pages before i see any reflection in the changes, but how long after google has crawled the page should I get a realistic idea of how positive the changes were? Specific KW question...
Hi, I have this site: http://www.aerlawgroup.com. It's ranking very well overall for all targeted KWs. However, I have seen a drop for one main KW: "Los Angeles criminal defense attorney." It currently ranks #8 (it used to be as high as #2). What's interesting is that for similar (yet slightly less competitive KWs, he ranks much better - "Los Angeles Criminal Defense Lawyer." I'm not trying to be greedy with rankings, but I would love feedback and/or tips regarding any issues that could be contributing to this drop. Thanks.

YouTube hosting question
The "How it works" video that is embedded on my sites homepage is currently linked to an individual YouTube account not our company account. I would like to change the ownership so that the company profile can enjoy the added views (currently 13K +). Is there a way to move the video to a different account without losing the views it has already accumulated? Also, a related technical question - our R&D team says the video is slowing down the site. It links to YouTube but there is nothing in the source of our page about YouTube. Any suggestions for embedding it more effectively?

Robots.txt Question
For our company website faithology.com we are attempting to block out any urls that contain a ? mark to keep google from seeing some pages as duplicates. Our robots.txt is as follows: User-Agent: * Disallow: /*? User-agent: rogerbot Disallow: /community/ Is the above correct? We are wanting them to not crawl any url with a "?" inside, however we don't want to harm ourselves in seo. Thanks for your help!

Should I shorten my urls?
For my informational site I have a lot of urls that are way too long. When I first created the site, I wrote a script that takes out the common words of a post and fashions a url. So, for example, if the first few words of a question were: Hi there, I have a question about back pain. I'm wondering what drugs would be good for relief and how I can get some help? then my url may be: www.mydomain.com/question?id=123-question-back-pain-wondering-drugs-good-relief-how-get-some-help Once I got learning about seo I realized that these urls were too long but I never did anything about them. Should I be shortening these, or is my time best spent doing something else?
