WMT only showing half of a newly submitted XML site map

After upgrading design and theme on a relatively high traffic wordpress site, I created an XML site map through Yoast SEO since WP Engine didn't allow the old XML site map plugin I was using.
A site:www.mysite.com search shows Google is indexing about 1,100 pages on my site, yet the XML site map I submitted shows "458 URLs submitted and 467 URLs indexed."
These numbers are about 1/2 of what they should be. My old site map had about 1,100 URLs and 965 or so indexed (used noindex on some low value pages.)
Any ideas as to what may be wrong?

I just did a site: search for your domain and looks like 1140 pages are indexed, so I'm assuming this got itself settled?

You wont get a duplicate penalty, having duplicate content is not a crime unless you are doing some large scale spamming. duplicate content wont help but it wont hurt either. noindexing will hurt, even with follow you still lose some. Use canonical to fix your problem not noindex.
as for the sitemap, It is my suspicion that not al the maps are being read. I also don't know much about yoast sitemaps, I always us the xml standard.
Bing and Google have their own sitmap generation software, that you can use that lets them make your site map for you.

As far as noindexing pages is concerned, I always use noindex, follow, but choose to noindex category and author archive pages as I think they can cause duplicate content/ Panda issues.

Can we see your sitemap.xml to look for any problems.
I would not be concerned, as sitemaps are not much help for sites that have good linking, a site map should not include all your links according to Duane forrester of bing, but the main pages only.
What is a concern is the noindexing of pages you mention. any links pointing to non indexed pages are wasting their link juice, there is nothing to gain by noindexing pages but a lot to lose. if you really mush noindex a page use the meta tag noindex,foloow, so the search engine follows the links and you will get some of the link juice back.

Confused about repeated occurences of URL/essayorg/topic/ showing up as 404 errors in our site logs
Working on a Wordpress website, https://thedoctorwithin.comScanning the site’s 404 errors, I’m seeing a lot of searches for URL/essayorg/topic, coming from Bingbot, as well as other spiders (Google, OpensiteExlorer). We get at least 200 of these irrelevant requests per week. Seems like each topic that follows /essayorg/ is unique. Some include typos: /dissitation/Haven't done a verification to make sure the spiders are who they say they are, yet.Almost seems like there are many links ‘in the wild’ intended for Essay.Org that are being directed towards the site I’m working on.I've considered redirecting any requests for URL/essayorg/ to our sitemap… figuring that might encourage further spidering of actual site content. When doing the ranking report I see my site showing up on google with out the www in front. So the report is not picking it up how do I fix that?

Duplicate Content for our Advertising Sites Showing in Search Results
Hello, My company has a couple different sites (Magento Stores) for Organic, Adwords and AdCenter purposes.They are mirror sites of each except for phone number, contact form, ect. http://www.oxygenconcnetratorstore.com/oxygen/ The problem is, both the Adwords and AdCenter stores appear in Google SERP when you put in the exact URL. I have "noindex/nofollow" tag on both the advertising sites but they are still showing in search results. I feel we are getting hurt for basically have 3 sites of duplicate content. http://www.meccabingo.com It shows a splash / promotion page yet you check the cache and it's the real homepage, they are doing this so they don't lose rankings but how are they redirecting users to that but Google is caching the real homepage? is it friendly? thanks!!

Redirect from old wordpress site to new php site? Best approach
Hi I have two websites one legacy site done in wordpress the other in php. However I would like to merge the two together and remove the wordpress site. However it has a good link profile and the pages rank well. What is the best approach to do a 301 redirect from the old site with all its pages pointing to the homepage of the new site? Traffic has dropped from my site.

Partial Site Move -- Tell Google Entire Site Moved?
OK this one's a little confusing, please try to follow along. We recently went through a rebranding where we brought a new domain online for one of our brands (we'll call this domain 'B' -- it's also not the site linked to in my profile, not to confuse things). This brand accounted for 90% of the pages and 90% of the e-comm on the existing domain (we'll call the existing domain 'A') . 'A' was also redesigned and it's URL structure has changed. We have 301s in place on A that redirect to B for those 90% of pages and we also have internal 301s on A for the remaining 10% of pages whose URL has changed as a result of the A redesign What I'm wondering is if I should tell Google through webmaster tools that 'A' is now 'B' through the 'Change of Address' form. If I do this, will the existing products that remain on A suffer? I suppose I could just 301 the 10% of URLs on B back to A but I'm wondering if Google would see that as a loop since I just got done telling it that A is now B. I realize there probably isn't a perfect answer here but I'm looking for the "least worst" solution. I also realize that it's not optimal that we moved 90% of the pages from A to B, but it's the situation we're in.
