Site was infected with spam webmaster tools still reporting it

I have recently been working with a site that was hacked. It suffered from a pharma injection into Joomla. The site has been cleaned for several months, but WMT is still reporting "pharmacy" as occuring 421 times. The url it gives reports a 500 error. I also removed it in Google. Can this still be hurting the site? How can I clean this up?

Question: When you say WMT reports 421 instances of "pharmacy" - where do they report this? In your inbound anchor text, content keywords, or somewhere else?
Also, does Google report any malware on your site? I couldn't tell from the question.
Regardless, if you're unsure about any lingering hack, I'd use a tool like Securi to do a site check. If you're site is indeed clean, I wouldn't worry too much about the latent data in Webmaster Tools. But if you're site was infected for a long time, you can try filing a reconsideration request which might prompt a set of human Google eyeballs on the site. If you site is clean, you can also perform a "crawl as google" and submit all linked pages to the index.

Hi John,
I agree with Martijn. A client's website suffered from Malware infection a couple of weeks ago. As a result GWT reported a Malware infection on the site aswell as all search results on Google are marked with a note that this website is infected.
After I cleaned the website up, I went back to GWT and clicked on the error message. I marked all errors as fixed. This tells Google to check your website ASAP. Just fyi: ASAP is in this case a definition which can't be precise as it's up to Google.
Anyway, I think the reason why it takes so long for you ould be:
- You still have infected files. Make sure your website is really clean!
- Your website is clean by the crawling algorythm is very long so it takes ages until you get rid of the error message. Best solution here: Mark your errors as fixed.

Overall my experience is that Google Webmaster Tools is sometimes really slow with refreshing the data and mostly when your problems occurred a couple of months ago. You could try to mark the items as fixed in GWT, this sometimes makes it easier to see new errors.

Launch of improved site
Hi, Just want to ask you guys if i have missed something in my planning. We have done a migration from Ithemes Exchange to woocommerce. The complete migration are done on our dev server. It has an exakt setup as our live one. My plan is to change our live version with a backup from our migrated and finished site from our dev site. All of our product links will be intact with accept from some that we have combined in to new ones, the ones that are changed has been redirected with a 301. Will this way of launching our site effect our ranking/seo in some way? Thankful for any thoughts about this one! // Jonas

SEMRush's Site Audit Tool "SEO Ideas"
Recently SEMRush added a feature to its site audit tool called "SEO Ideas." In the case of specific the site I'm looking at it with, it's ideas consist mostly of suggesting words to add to the page for the page/my phrase(s) to perform better. It suggests this even when the term(s) or phrases(s) it's looking at are #1. Has anybody used this tool for this or something similar and found it to be valuable and if so how valuable? The reason I ask is that it would be a fair amount of work to go through these pages and find ways to add the select words and phrases and, frankly, it feels kind of 2005 to me. Your thoughts? Duplicate Meta Titles and Descriptions Issue in Google Webmaster Tool
Hello All, We have one site named http://www.bargains-online.com.au/ & have some categories along with filter option on left side like filter by price & by brand, ect. We have already set rel canonical tags on all filtered pages, but still those all pages showing duplicate page titles and description warning in HTML Improvements section in Google Webmaster Tool. Links in Webmaster Tools that aren't really linking to us
I've noticed that there is a domain in WMT that Google says is linking to our domain from 173 different pages, but it actually isn't linking to us at all on ANY of those pages. The site is a business directory that seems to be automatically scraping business listings and adding them to hundreds of different categories. Low quality crap that I've disavowed just in case. I have hand checked a bunch of the pages that WMT is reporting with links to us by viewing source, but there's no links to us. I've also used crawlers to check for links, but they turn up nothing. The pages do, however, mention our brand name. I find this very odd that Google would report links to our site when there isn't actually links to our site. Has anyone else ever noticed something like this?

Is submitting your site to yahoo & Google still relevant
Good Morning from Sh@t its still raining wetherby UK... I want to just make sure the process i go through when a new site is launched is nort overlooking some fundamentals. Most sites we launch are not brand new, do allready have a link heritage and have been indexed by Google. With that in mid i do not submit a sites url thru the following links: www.google.com/addurl

And i wonder if for example you launched a new site made sure the xml site map was in place and it had a few inbound links anyway it would be indexed anyway. Strange Top URLs for Keywords in Google Webmaster Tools
When we click on one of our keywords under the keywords section of Google Webmaster Tools it shows our top URLs for that keyword. The problem is that it is giving us some very strange URLs that we have searched high and low to try to find but we don't know where they came from.
