Links being reported in Webmaster Tools

Are the Total Links To Your Site, as reported in GWT, purely external inbound links ?
Since these links are usually, as far as i can tell, much higher in number than any other link reporting tool and hence, i presume, more accurate, why don't services such as Moz etc include this in reporting ?
I know its just a total number and link quality is whats important not quantity, but i would have thought interesting to show in reporting in conjunction with link quality info such as is already reported. Since most backlink reporting tools do show a total but always much much lower than that reported in gwt (i think)

would be great to have the GWT total in MA reports too for general info, even better if GWT included some sort of link quality metrics as well

What it really comes down to is this: how deep does each of the link-reporting tools crawl? In my experience (lately, from doing a lot of penalty recovery work for clients), I'm seeing GWT crawl a fair bit deeper than most of the other tools out there, so their number is going to be higher.
There's a lot of pages out there that really aren't content pages: things like reply-to URLs, media-only pages in WordPress, standalone blog comment pages, etc.
When it comes to link juice, these kinds of pages have really almost nothing to give to a page they link to, so for the most part, whether you ignore the bottom 1% or bottom 10% of links to your site, you're not missing anything that matters. The exception to this would be a penalty situation, e.g. where there's a bunch of blog comment spam on really, really weak sites....Google is going to want to see that stuff cleaned up, even though it's not really contributing anything of significance to PageRank.

Discrepancy between followed links. How do you explain this?
My external followed links over time have gone from 346 in late November to 402. Total external links have gone from 400 to 457. Followed linking root domains dropped from 125 to 102 (How do I find out why?). Total Linking Root Domains Over Time dropped from 152 to 126. Linking C-Blocks dropped from 124 to 42. How did I increase my links but drop the other stuff?

More complete campaign reports
SEOMoz campaigns include a lot more data than can be sent via email automatically with the custom reporting feature. So what do people do to send that data to clients? Do you not include it? Or export reports manually and send them on? Or something else?

Are organic site links excluded in the rankings report?
If I'm pulling a rankings report for a specific subdomain and a different subdomain appears at the main result and the specific subdomain is a site link beneath it, does that show up in the results? It doesn't seem to in my report.

Link Acquisition Assistant

Non-Recognition of Links
Hi All, I asked about a client last month and have had to do some other digging to try to find out what's going on with its Google rankings. According to our link-building spreadsheet, we have got up to 50 links (from 50 domains) in process of being actioned and a large proportion of these are actually in existence. There are two questions:- 1. Open Site Explorer only recognises 3 domains - as I know that other domains exist and are pointing (mostly 'followed'), what can be the reason OSE doesn't recognise this? 2. What can be done to encourage these external links to be more easily accessible by OSE and, presumably other bots? Other Points:- 1. I initially thought it might be crawl blocking issue causing the rankings, but Bing/Yahoo rankings are slowly dragging themselves upwards. 2. Robots.txt is not blocking any of the site 3. Pro on-site analysis for the target keyword is 'A' 4. The website's stats per OSE are better than some competitors in the top 20 except on the root domain issue, which is why the above point is important. Link building for other clients has worked really well without hiccups and with general gradual recognition, so any tips from more experienced folks out there would be gratefully appreciated. Why does not the Linking Root Domains pick update?
The linking root domains is not reading the linking domains, Google shows 38, seo tool shows 180 another seo shows 92 and site explore shows 5.

Why doesn't the BBB / Trustlink.org links show up in the Link Analysis?
I am curious why one of my client's main competitors (www.allbayhardwood.com) shows links from the Better Business Bureau and Trustlink.org (associated with BBB) but links from those sources do not show up for his domain (www.sanjosehardwoodfloors.com). He has been a BBB Acredited Business since 12/2010 and on file with them for probably as long as they have had the online version, which seems like plenty of time for the link to have been picked up. BBB has a very nice domain authority and it would be great to see these links show up. (they don't show up in webmaster tools either) Is there something I am missing? Thanks in advance guys and gals! (I know the site has other SEO issues - just getting started on pounding everything out.)
