Too many links in header menu

I'm working on a few clients who are starting to get big header menus. Their site now easily exceeds the 100 links per page recommendation.
Normally I would recommend them to cut down on the links, bit in this case these sites have menus that makes navigation easier. I honestly think these menus adds value for the users.
The dilemma is that I think the menus provide value from an UX standpoint, but I'm not sure from the SEO standpoint.
Any recommendations to this dilemma?
Some examples:

Nofollowing some of the links would not help. Google changed the algorithm awhile back, so the PageRank allotted to nofollow links simply disappears, instead of being allocated to other links on the page.

How about have some of those linksbecome nofollow, would that help Can someone confirm this?

Well, the link juice is distributed according to the number of links on the page. So if you want link juice flowing to all those pages, you're good. If some of those pages don't really need link juice, you would do better to remove the links to them (from an SEO perspective). If you remove links to some of the pages, more link juice will flow to the other pages.

I know that, but what about the distribution of "link juice"?

Should be fine. Google won't penalize you for going over 100 links.

Optimizing internal links or over-optimizing?
For a while I hated the look of the internal links page of Google Web Master Tools account for a certain site. With a total of 120+K pages, the top internal link was the one pointing to "FAQ". With around 1M links. That was due to the fact, on every single page, both the header and the footer where presenting 5 links to the most popular questions. The traffic of those FAQ pages is non-existent, the anchor text is not SEO interesting, and theoretically 1M useless internal links is detrimental for page juice flow. So I removed them. Replacing the anchor with javascript to keep the functionality. I actually left only 1 “pure” link to the FAQ page in the footer (site wide). And overnight, the internal links page of that GWT account disappeared. Blank, no links. Now... Mhhh... I feel like... Ops! Yes I am getting paranoid at the idea the sudden disappearance of 1M internal links was not appreciated by google bot. Anyone had similar experience? Could this be seen by google bot as over-optimizing and be penalized? Did I possibly triggered a manual review of the website removing 1M internal links? I remember Matt Cutts saying adding or removing 1M pages (pages) would trigger a flag at google spam team and lead to a manual review, but 1M internal links? Any idea?

Ecommerce website with too many links on page
Hi, I'm working on onsite seo for an ecommerce website and my recent report has shown that I have a high number of pages where there are 'too many links on page'. Does anyone have tips on how to avoid this when we're using mega menus, plenty of navigation for the user and links to products on each page? Thanks

Internal Link Analysis Tool
I want to get a better handle on what internal link text (and co-occurance if possible) my site currently has. We have a lot of old blog articles that provide link juice back to the main site, but with thousands of pages, we never kept track of when we internally link to a page. Are there any tools that will provide an analysis of this? OpenSiteExplorer seems like a very tedious way to do it and it didn't appear to be 100% accurate. Also, are there any tools that will provide analysis and recommendations based on keywords targeted?

Too Many Internal Links?
Hi Guys, I'm completing a overhawl of our website at the moment have a certain penguin killed our site for our main keyword. I'm currently working on our internal linking as most of our blog posts have a link back to our home page with the main money keyword. At present we have 3,331 internal links and our site has only 1,000 pages. Can you get penalised for having too many internal links with exact match anchors. Thanks, Scott

Should links to tech data sheet be no follow?
I'm an SEO beginner, and on a new ecommerce (shopify) store I have a collection of paint. Each of the 52 products will link to the technical data sheet PDF. Should these links be no follow? or noreferrer? If all the links to this PDF signal that it is important - it is not more important than the home or product collection pages. Thanks!

Does CSS position effect the value of a link?
For example, take a look at http://www.dueds.com and scroll all the way to the bottom of the page. See the link in the bottom left? Does the fact that it is pushed all the way down to the bottom make the link worth less than if it was directly under the social media buttons?

How do you find bad links to your site?
My website has around 900 incoming links and I have a Google 50 penalty that is sitewide. I have been doing research and from what I can see is that the 50 penalty is usually associated with scetchy links. The penalty started last year. I had about 40 related domains to my main site and each had a simple one page site with a link to the main site. (I know I screwed up) I cleaned up all of those links by removing them. The single page site still exist, but they have no links and several of them still rank very well. I also had an outside SEO person that bought a few links. I came clean with Google and told them everything. I gave them all of my sites and that the SEO person had bought links. I gave them full disclosure and removed everything. I have one site that I can't get the link removed from. I have contacted them numerous times to remove the link and I get no response. I am curious if anyone has had a simular experience and how they corrected the situation. Another issue is that my site is "thin" because its an ecommerce affiliate site and full of affiliate links. I work in the costume market. I'm also afraid that I have other bad links pointing to my site. Dooes anyone know of a tool to identify bad links that Google may be penalizing me for at this time. A Puzzling Link
I'm stumped and I'm hoping some mozzers will be able to help. I run our company blog (http://scottymacblog.com/). The last couple of days I have noticed that the blog is receiving some traffic from cnn.com. I looked, but cannot find any mention of the blog on cnn. Adding to my frustration is that the content on cnn is constantly changing. Our blog doesn't do any sort of advertising and no one affiliated with the blog posts on cnn. As great as it is to be getting traffic from such a valued source, I have no idea why. Has something like this happened to (for?) anyone else? Any ideas on how I can research the source of the link?
