A greater and greater % of clicks is showing as "not provided" - does any one know of any good external tracking software which will show this information?

I'd also recommend going into Webmaster Tools and taking a look at your search queries, this might help you as well.

There is currently no software that can tell you this information. Google basically just blocks this information out.
You can try to compare the data you have a long with Bing. Which is the best option right now.

We setup a new Google Analytics account for the new domain but the old one is still there
Hi, Our company has changed their domain almost a year ago and after the migration, they created a new Google Analytics account rather than changing the address on the existing GA account. Now I can still see that Google indexing the old domain. Just wanted to ask if we can still tell Google that we've changed the domain on the old one? Or, should we just go ahead and use the new one and delete the old one? Very confusing, but our traffic is constantly dropping although we rank for on the first page for tracked keywords, just want to understand if there is a connection between the organic traffic droppings and not telling Google we've changed the domain. Why is Indeed.com traffic appearing as organic in Google Analytics?
A large number of sessions in my client's Google Analytics account appear to come from medium: organic and source:Indeed. Since I'm focused on SEO for this project, I'd prefer that Indeed be treated as referral traffic. Any ideas for fixing this issue? Also, and I'm sure the answer is no, is there a way to fix the past data in Google Analytics that has already reported Indeed as an organic medium?

Keeping Google Analytics Data when Moving to Subdomain
Hey All, Against my objections a client has decided to move an existing site into a subdomain while putting up a new site on the main domain. My question revolves around Google Analytics, how do I make sure that I don't lose historical data on the domain before it moves to a subdomain? We're going to be doing a redesign of the old site and I need to keep the historical data so I can prioritize content. What do I need to do? Or will Google analytics recognize the URL's and still attribute the data to those URL's or will I have a separate set of data based on the new URL (with the subdomain). Any insight would be appreciated! Thanks!
