Does Unnatural Links penalization cause de-indexation?

Hi All,
One of my sites was under Unnatural Links Manual Penalization.
Its been over two months since it was revoked and we see no changes at all.
In fact, we still have couple of pages (important landing pages) that are still de-indexed (I checked it by searching in quotes a whole sentence within the page and got no results).
Does it mean that even though the site's penalization was revoked it is not completely over yet and I just need to be patient or is there something else hovering over the website?

I would rather not share my URL at the moment.
We do not have duplicated content at all. All is original.What do you mean by orphan pages?
We are an e-commerce website and some products that became obsolete are no longer linked to (orphans). Is that a problem?
Also, these orphans have nothing to do with the specific problematic page...

Unnatural Links Manual Penalization causes a heavy traffic drop (you're pushed for keywords you were ranking on page 1 to page 10, for example) but I never heard causing page de-indexation.
Maybe you have some other issues like a lot of duplicate content, orphan pages, etc.
Which is your website's URL?

There might be more. Is there any chance you can share the website here? Perhaps with spaces in the domain name so the search engines won't pick up on it? It would help us to have a look at what might be happening over there.

SEO Indexing issues

Should I try to change these links or no?
Hey guys, I need some advice on a link profile I'm currently working on. Our client sells a product in the hunting industry and has been around for over ten years. I just finished up classifying and looking at all of their links today and found that around half of them are sponsor links, links on "link pages," and a few directory links with almost all of them being followed. Because we are the first company to do SEO for them, I know that these aren't maliciously solicited links, but I'm worried that they may be having a negative impact on the site. Most of the links are coming from other non-competing websites in the outdoor industry which typically tends to have very antiquated sites with very antiquated practices. Essentially, I don't want to go out and try to nofollow or disavow all of these links that the website has had for a long time on other related websites if they're helping us, but I also don't want to be leaving anything up that could algorithmically be identified as spam. Does the number of links on a page metric include repeated links?
Just wondering if the number of links on the page metric includes links that are repeated? So, if I had 100 links to one page would this count as 100 or 1 link?

Does Google WMT download links button give me all the links they count
Hi Different people are telling me different things I think if I download "all links" using the button in WMT to excel, I am seeing all the links Google is 'counting' when evaluating my site. is that right?

Can I reduce number of on page links by just adding "no follow" tags to duplicate links
Our site works on templates and we essentially have a link pointing to the same place 3 times on most pages. The links are images not text. We are over 100 links on our on page attributes, and ranking fairly well for key SERPS our core pages are optimized for. I am thinking I should engage in some on-page link juice sculpting and add some "no follow" tags to 2 of the 3 repeated links. Although that being said the Moz's on page optimizer is not saying I have link cannibalization. Any thoughts guys? Hope this scenario makes sense.
