To disavow or Not to disavow is the question?

OK,
I have done some analysis of my site and it seems quite clear that I have been hit by Penguin and this is largely down to my link building strategy.
My question now is;
1. Do I try to undo the damage by disavowing toxic links I have identified, or
2. Do I just accept what is and ensure that from here on in I follow natural backlink acquisition?

I don't know if removing bad links will work for me or not as I've only just completed the process. I now plan on using the disavow tool to remove the links I didn't get removed by my own efforts.
The removeem.com tool did help me identify potentially harmful links. It's a tedious task so using a tool like Removeem over Site Explorer and manual removal requests was the way I chose to go.

Whilst you say that the natural policy of using removeem.com has not worked in your case, did you find the removeem tool useful for identifying toxic links in the first place?
If so I might use the tool to identify the toxic links rather than sifting through site explorer results and then go straight to disavow process with the links removeem highlights.

I'm in a similar position to you and have been trying to get my site back since about Sept 2012. Over the last 4 weeks, I've been through the process of requesting link removal of low quality links using the RemoveEm.com tool. I now have a report detailing sites I've contacted, how many times and whether the link has been removed. My site has lost rankings rather than being completely dropped from the SERPs so I may need to use the disavow tool rather than just do a re-index.
So my answer would be,
1. Try removing poor quality links yourself first and perhaps use a tool to help do this www.removeem.com. Then use the disavow tool
2. A natural policy going forward has not helped my site.

You should contact the webmasters of those websites where you have spammy links and ask them to remove them.
If that fails, you can create a list of domains and use the disavowl tool.
This is how Google recommends us to do it.

Let's say I want to write a guest post for a website that is relevant to my website. Should i guest post on a website with high traffic but the traffic country is not mine? (eg// My website sells products in Canada only, should i guest post on a high traffic site from India?) Question about Link Juice

Are the links in the header menu or the footer of the page take away from the juice of the article by spreading it?

Buy domain, redirect, get all the good links (+link juice) and disavow the spammy ones?
There is a domain for sale that has a quite nice profile and a lot of good backlinks, but also quite a few spammy ones. This domain has a Spam Score of 14% acc. to Moz Link explorer, ours has only 2%. My questions: 1. The domain and the good backlinks are related to or close to our content/keywords. But we are worried whether the "spammy" ones will hurt us. Does anyone has experience with this? 2. Would it help if we disavow the spammy backlinks afterwards? And if so, how do we do that? Add new domain to search console, disavow the bad links and then redirect the entire domain to our domain or redirect the domain first and then disavow from our property? Many thanks for your help!

Beginners question about co-location/citation
Hi, could any fellow users lend me their experience please, I feel I may have confused myself!! Cut a long story short, one of the seo techniques I (like many here) employ is guest authority for sites. This is done through a manual process on quality sites. However, many sites are panicking now about Google and are nofollowing the author link back to my site. While the guest blogging wasn't done exclusively for links, a backlink is always nice. This got me onto the topic of co citation. From what I understand, it is essentially google rewarding you but without giving you back link credit. This is no the area where I have confused myself...am i right in thinking that if my brand is talked about in content on a quality site about Internet Security, then google can see the mention of my brand and will still award me some benefit from. To gain said benefit from the content is it enough that my brand is mentioned, for example 'Brand X published a paper about keeping kids safe online in 2013' or would the brand x thing need to be an active link to my site (no follow). Does this make sense? I did warn that i have managed to confuse myself hehe Many thanks for firstly talking the time to work out what on earth I have written and for any feedback offered.

Document download sites linking to my site. Should I disavow?
I downloaded my links through the Google Webmaster site and I have a number of new links that appear to be coming from document download sites. They have basically taken my PDFs and have them to where they can be downloaded. They are also linking back to my site and creating what I feel are sketchy links. I don't actually want traffic coming to these PDFs. They are basically sample articles for my writing company and it's just a portfolio. Disavow and link analysis
I am trying to work up a list of Domains to disavow from old SEO black hat (long time ago) and I think some recent bad SEO against the site. I found a few good articles here and started the process. Very daunting even on a site that never had a lot of link work done on it. One particular issue has my attention and need advice on what to do with it. I find 100s of backlinks that all resolve to the same IP 72.215.225.9 . Has anyone else seen this one. These are sites such as mengems.com or http://www.downey-realestate.com . I am using NetPeak Checker to grab stats on the backlinks after gathering backlinks for 5 different sites. These site all seem to come from Majesticseo and sure enough if I ping any of them they return 72.215.225.9 on at first and then go not found. They return a 200 in NetPeak . I was hoping not open thousands of backlinks to see if they existing before I create my Disavow list. Couple of questions. 1. Any harm in putting these on the disavow if in fact they really don't exist anymore? Do the disavow police not like your list being longer than it needs to be ? I am leaning to just leaving all of them off my list. Seems I read something that says dont ask google to disavow something that no longer exists because they are not penalizing you for it. 2. If I start with the most egregious Bad and ex-black hat domains and submit them, wait 3 weeks and the Penguin hit rankings do not recover at all then how to add to the list. Do I leave all the original disavows on the list, add to it and resubmit ? 3. My first thought was to simple send a list of all domain that have no Google indexed pages regardless of return status code. Basicly saying please clean the slate of this crap.....thoughts on this? The only thing I can see it benefiting is the blog the guest post is on??
