Why am I getting millions of links from my root domain to my subdomains?

My site's subdomains (us.example.com, de.example.com, etc.) are showing millions of links (in Google Webmaster Tools) from the root domain. This seems very unnatural to me. Any idea what would be cause this or is this?
In addition, I just found out that we deliberately stop googlebot crawling GEO-IP redirects, so that when googlebot tries to crawl our UK, DE, FR, etc. sites, it is not redirected to us.example.com. I'm thinking they may be linked?

Thanks for your reply and for putting my mind to ease on the internal links.
As for the questionable user experience - couldn't agree more! I've have instructed the tech team to removed the auto-redirect - you've now just reinforced my opinion.

What you're doing would cause that many links to the US subdomain. In fact, it'll happen to any domain with that location changer up top. I wouldn't worry about the number of internal links due to this, I'd worry more that you're doing something that isn't great for your user. I'd recommend not doing an IP based automatic redirect. Rather, detect the IP, set a cookie, tell people you think they are in that location with a JS prompt that allows them to change the location and then always let them change the location regardless of IP.

It's a little hard to tell not being able to look at the site in question, but I'm wondering if the redirects are somehow creating a loop causing it to appear like more pages with more links? Just an idea.

Too Many Links?
Search Term is Indianapolis Wedding Photographers. Site is http://www.tallandsmallphotography.com/ Their metrics are through the roof compared to everyone else's. They've dropped from 27 in May to 40 Now. 'A' Grade on-site optimization. Either there's too many links, or there's some bad links involved... I don't know which it is...

Old domain still being crawled despite 301s to new domain
Hi there, We switched from the domain X.com to Y.com in late 2013 and for the most part, the transition was successful. We were able to 301 most of our content over without too much trouble. But when when I do a site:X.com in Google, I still see about 6240 URLs of X listed. But if you click on a link, you get 301d to Y. Maybe Google has not re-crawled those X pages to know of the 301 to Y, right? The home page of X.com is shown in the site:X.com results. But if I look at the cached version, the cached description will say :This is Google's cache of Y.com. It is a snapshot of the page as it appeared on July 31, 2014." So, Google has freshly crawled the page. It does know of the 301 to Y and is showing that page's content. But the X.com home page still shows up on site:X.com. How is the domain for X showing rather than Y when even Google's cache is showing the page content and URL for Y? There are some other similar examples. For instance, you would see a deep URL for X, but just looking at the <title>in the SERP, you can see it has crawled the Y equivalent. Clicking on the link gives you a 301 to the Y equivalent. The cached version of the deep URL to X also shows the content of Y.</p> <p>Any suggestions on how to fix this or if it's a problem. Should I wory about spam domains linking to me?
A while ago my site had a pharmacy hack done to it and created a ton of spam links. I've since fixed the issues on my site but I'm still showing links from their sites. See screen shot: http://awesomescreenshot.com/0497cc147 I think they are links from the spam site to me and not my site "yakanger" linking to them correct? Do I need to worry about these? Can I get rid of them?

301 from a Link Directory
Hey guys. I am more looking for advice to confirm something on this one if anyone could offer help? My client has a reciprocal only link directory that is actually ranking higher than their company website. Surely from an SEO point of view, in this instance, it would make sense to kill the link directory and put a re-direct on the whole thing over to their main site? Would appreciate any advice on this one 🙂

Subdomain and Domain Rankings
I have read here that domain names with keywords might add a boost to your search rank For instance using a completely inane example monkey-fights.com might get a boost compared to mfl.com (monkey fighting league) when searching for "monkey fights" There seems to be a hot debate as to how much bonus the first domain might get over the second, but leaving that aside for the moment. Question 1. Would monkey-fights.mfl.com get the same kind of bonus as a root domain bonus? Question 2. If the answer to 1 above was yes would a 301 redirect from the suddomain URL to root domain URL retain that bonus I was just thinking on how hard it is to get root domains these days that are not either being squatted on etc. and if this might be a way to get the same bonus, or maybe subdomains are less bonus prone and so it would be a waste of time Thanks

Onpage linking
On my homepage, I currently link to about 40 internal pages. I'm considering altering the internal linking structure to have 50-100 links on the 2nd level pages. If I was to do this, I'd only need 8 homepage links. Do you think the 8 pages linked from the homepage would go up in the SERPs as the pagerank would be less diluted? I've heard so many mixed views on this. Be interested to see what people here think. Thanks, Pete
