Why am I getting millions of links from my root domain to my subdomains?

My site's subdomains (us.example.com, de.example.com, etc.) are showing millions of links (in Google Webmaster Tools) from the root domain. This seems very unnatural to me. Any idea what would be cause this or is this?
In addition, I just found out that we deliberately stop googlebot crawling GEO-IP redirects, so that when googlebot tries to crawl our UK, DE, FR, etc. sites, it is not redirected to us.example.com. I'm thinking they may be linked?

Thanks for your reply and for putting my mind to ease on the internal links.
As for the questionable user experience - couldn't agree more! I've have instructed the tech team to removed the auto-redirect - you've now just reinforced my opinion.

What you're doing would cause that many links to the US subdomain. In fact, it'll happen to any domain with that location changer up top. I wouldn't worry about the number of internal links due to this, I'd worry more that you're doing something that isn't great for your user. I'd recommend not doing an IP based automatic redirect. Rather, detect the IP, set a cookie, tell people you think they are in that location with a JS prompt that allows them to change the location and then always let them change the location regardless of IP.

It's a little hard to tell not being able to look at the site in question, but I'm wondering if the redirects are somehow creating a loop causing it to appear like more pages with more links? Just an idea.

We have produces a website on a .company domain extension. We have produced a good sized website with unique content. However the DA remains at 1. There are no high priority issues in the page crawl. We suspect that the domain extension may be causing a lower DA. Is this a ranking factor?

Clients domain expired - rankings lost - repurchased domain - what next?

Spam links - which link is most damaging to my rankings.
I have just started using Open Site Explorer and discovered a lot of spam links to my website.

(I have mostly ranked on page for many years one but in the last two weeks ranking have dropped to page two)
The links have Anchor Text such as Scam - Dishonest - Drugs. Most of the of the links are "nofollow".
Will links with "nofollow" affect my ranking and if so which of the links should i priorities to remove?

Internal Linking
Hello there, I own a "how to" website with 1000+ articles, and the number of articles is growing every day. Often some articles are easier to understand if I link a certain step to an article that was written before, because that article explains the step in more detail. Should I use "read here/read more" or the "title of the article I'm referring to" as anchor text? When is internal linking too much? Should I use nofollow?

Root domain not resolving to www. Duplicate content?

Should I 301 redirect my country specific sites, or use them as linking root domains?
I have loveelectronics.co.uk, but I also own 10 other country code specific domains. I am short on links (i'm actually still setting up the website) and wondered that until i have country specific content, should I 301 redirect these websites to the homepage of my main site, or could I use them as links which would mean I have more linking root domains? Sorry if this is a beginner question, but it would be good to know so I can sort this.
