Anchor text penalties and indexed links

Hi! I'm working on a site that got hit by a manual penalty some time ago. I got that removed, cleaned up a bunch of links and disavowed the rest. That was about six months ago.
Rankings improved, but the big money terms still aren't doing great. I recently ran a Searchmetrics anchor text report though, and it said that direct match anchors still made up the largest part of the overall portfolio.
However, when I started looking at individual links with direct anchors, nearly every one had been removed or disavowed. My question is, could an anchor text penalty be in place because these removed links have not been reindexed? If so, what are my options? We've waited for this to happen naturally, but it hasn't occurred after quite a few months. I could ping them - could this have any impact?

Did you file for reconsideration after the work? If so, did you get any kind of useful response, or was it just the default "Thanks for playing!" message.

Thanks Pete! The penalty was manual, with a message in WMT. It was more than six months ago too. I guess this means either the work wasn't good enough or we are waiting on a manual refresh. We'll carry on cleaning up then - it's all we can do!

Unfortunately, this can be a time-consuming and mostly manual process. If the link was actually removed, you can check the cached page directly through Google search, which may be the best bet. With disavow, though, you're really just left with Google saying "Yep, we got it." Six months should be plenty for disavow.
When you say it's manual, how did you verify this? Was it a message in Google Webmaster Tools? In the absolute worst-case scenario, you could have a combo manual/algorithmic penalty. If it was Penguin, you're still stuck waiting for a refresh.
More likely, the changes did take, but Google doesn't think it's quite enough yet. Have you filed for reconsideration? When you did, did you lay out all of the link removal steps you took (the more details, the better, in most cases)?

Hi! Do you mean the submit URL feature? That doesn't give that status, I'm afraid. I have added a handful though - it's just that we cleaned up over 800. It's a massive job!

Have you tried manually submitting a few of the links to see what their 'status' is in webmasters? I find this topic so vague as there is nowhere to actually get a solid answer from Google. It would be great if there was a facility to test these exact kind of issues.

Value of no-follow links
I'm curious to understand roughly how much % of value a no-follow link has in building authority relative to a do-follow link? I understand that Google seems consistently and growingly focused on value - ie. is the link valuable in growing the business, irregardless of SEO - and perhaps therefore the no-follow / do-follow distinction is becoming a more unnecessary dichotomy. How does Google look at do-follow vs no-follow links? And how much weight now is really given to one compared to the other?

301 Externally Linked, But Non-Producing Pages, To Productive Pages Needing Links?
I'm working on a site that has some non-productive pages without much of an upside potential, but that are linked-to externally. The site also has some productive pages, light in external links, in a somewhat related topic. What do you think of 301ing the non-productive pages with links to the productive pages without links in order to give them more external link love? Would it make much of a difference? Thanks... Spam Links? -115 Domains Sharing the Same IP Address, to Remove or Not Remove Links
Out of 250 domains that link to my site about 115 are from low quality directories that are published by the same company and hosted on the same ip address. Examples of these directories are: -www.keydirectory.net -www.linkwind.com -www.sitepassage.com -www.ubdaily.com -www.linkyard.org A recent site audit from a reputable SEO firm identified 125 toxic links. I assume these are those toxic links. They also identified about another 80 suspicious domains linking to my site. They audit concluded that my site is suffering a partial Penguin penalty due to low quality links. My question is whether it is safe to remove these 125 links from the low quality directories. I am concerned that removing this quantity of links all at once will cause a drop in ranking because the link profile will be thin with only about 125 domains remaining that point to the site. Granted those 125 domains should be of somewhat better quality. I am playing with fire by having these removed. I URGENTLY NEED ADVICE AS THE WEBMASTER HAS INITIATED STEPS TO REMOVE THE 125 LINKS. Urgent Site Migration Help: 301 redirect from legacy to new if legacy pages are NOT indexed but have links and domain/page authority of 50+?
Sorry for the long title, but that's the whole question. Notes: New site is on same domain but URLs will change because URL structure was horrible Old site has awful SEO. Like real bad. Canonical tags point to dev. subdomain (which is still accessible and has robots.txt, so the end result is old site IS NOT INDEXED by Google) Old site has links and domain/page authority north of 50. I suspect some shady links but there have to be good links as well My guess is that since that are likely incoming links that are legitimate, I should still attempt to use 301s to the versions of the pages on the new site (note: the content on the new site will be different, but in general it'll be about the same thing as the old page, just much improved and more relevant). So yeah, I guess that's it. Even thought the old site's pages are not indexed, if the new site is set up properly, the 301s won't pass along the 'non-indexed' status, correct? Anchor Text to Content Ratio
My Home Page has about 500 words of content, but when I crawl the text it brings up about 1400 total words when counting all the anchor text links (I believe all are in the navigation or images). All of the link are internal and relevant (it's a huge site), but I am worried that they are diluting the copy. Is that likely the case? What's a good ratio? Thoughts?

Diversifying anchor text question
Hi, I've seen a new article by Dr. Pete on diversifying links for 2013 (http://www.seomoz.org/blog/top-1-seo-tips-for-2013), now my question is this: Dr. Pete talks about mixing up the anchor text for links, is so we don't get caught out by Google or actually mixing it has a better impact? For example: 1. 20 anchor text links targeting just the target term. 2. 20 anchor text links targeting 4 variations of the target term. Is number 2 recommended so things look natural or does it actually have a better impact on SEO. Thanks

my website hit by penguin update on april; i check my anchor text and found that i had 1790 anchor links for " air conditioning nyc" i erase them almost a month ago but it still shows on the website report. how long it take seomoz see the changes and what about google. if someone have any idea how can i bring my site back to the top pages. thank you

Increasing Internal Links But Avoiding a Link Farm
I'm looking to create a page about Widgets and all of the more specific names for Widgets we sell: ABC Brand Widgets, XYZ Brand Widgets, Big Widgets, Small Widgets, Green Widgets, Blue Widgets, etc. I'd like my Widget page to give a brief explanation about each kind of Widget with a link deeper into my site that gives more detail and allows you to purchase. The problem is I have a lot of Widgets and this could get messy: ABC Green Widgets, Small XYZ Widgets, many combinations. I can see my Widget page teetering on being a link farm if I start throwing in all of these combos. So where should I stop? How much do I do? I've read more than 100 links on a page being considered a link farm, is that a hardline number or a general guideline?
