Can I robots.txt an entire site to get rid of Duplicate content?

I am in the process of implementing Zendesk and will have two separate Zendesk sites with the same content to serve two separate user groups (for the same product-- B2B and B2C). Zendesk does not allow me the option to changed canonicals (nor meta tags). If I robots.txt one of the Zendesk sites, will that cover me for duplicate content with Google? Is that a good option? Is there a better option.
I will also have to change some of the canonicals on my site (mysite.com) to use the zendesk canonicals (zendesk.mysite.com) to avoid duplicate content. Will I lose ranking by changing the established page canonicals on my site go to the new subdomain (only option offered through Zendesk)?

Just disallow in Robots. No need to do anything else.

I do mean use robots.txt to block crawlers.
What you need to do is first noindex the site in question and then after a period of time, you can disallow it via the robots.txt.
The reason you do it this way is because right now you will have pages from this site indexed in Google - these need to be removed first. You can either do this with the noindex META and wait for Google to spider the site and action all of the noindex requests, or to speed things up, noindex the page and then remove it with Webmaster Tools.
If you don't do this, you are then just blocking the site from Google ever seeing it, so you will probably find that pages remain in the index - which you don't want as this is duplicate content.

Just for clarification, I'm really not sure what you mean by "robots.txt-ing" the site. Do you mean, should you use robots.txt to block crawlers from accessing the entire site? That would be fine, if you're not concerned about that site never ranking, ever.

Do permanent redirect solve the issue of duplicate content?
Hi, I have a product page on my site as below. www.mysite.com/Main-category/SubCatagory/product-page.html This page was accessible in both ways as below. 1. www.mysite.com/Main-category/SubCatagory/product-page.html 2. www.mysite.com/Main-category/product-page.html This was causing duplicate title issue. So i permanently redirected one to other. But after more than a month and after many crawls, webmaster tools html improvement still shows duplicate title issue. Solve duplicate content issues by using robots.txt
Hi, I have a primary website and beside that I also have some secondary websites with have same contents with primary website. This lead to duplicate content errors. Because of having many URL duplicate contents, so I want to use the robots.txt file to prevent google index the secondary websites to fix the duplicate content issue. Is it ok? Thank for any help!

Duplicate content list by SEOMOZ
Hi Friends, I am seeing lot of duplicate (about 10%) from the crawl report of SEOMOZ. The report says, "Duplicate Page Content" But the urls it listed have different title, different url and also different content. I am not sure how to fix this issue.. My site has both Indian cinema news and photo gallery. The problme mainly coming in photo gallery posts. for example: this is the main url of a post. apgossips.com/2012/12/18/telugu-actress-poonam-kaur-photos . But in this post, each image is a link to its enlarged images (default wordpress). Duplicate Content Warning
Hi Mozers, I have a question about the duplicate content warnings I am recieving for some of my pages. I noticed that the below pattern of URLs are being flagged as duplicate content. I understand that these are seen as two different pages but I would like to know if this has an negative impact on my SEO? Why is this happening? Cross Domain Duplicate Content
Hi My client has a series of websies, one main website and several mini websites, articles are created and published daily and weekly, one will go on a the main website and the others on one, two, or three of the mini sites. To combat duplication, i only ever allow one article to be indexed (apply noindex to articles that i don't wanted indexed by google, so, if 3 sites have same article, 2 sites will have noindex tag added to head). I am not completely sure if this is ok, and whether there are any negative affects, apart from the articles tagged as noindex not being indexed. Are there any obvious issues? I am aware of the canonical link rel tag, and know that this can be used on the same domain, but can it be used cross domain, in place of the noindex tag? If so, is it exactly the same in structure as the 'same domain' canonical link rel tag? Thanks Matt
