References and SEO?

Hi Everyone,
I am really new to the SEO world (having come from paid search), so if this is a stupid question, I apologize.
I noticed in Webmaster Tools that the top 25 keywords or so that Google thinks my site is about are keywords pulled from our references pages. Our site has a ton of authoritative content, most of which have corresponding reference pages with overlapping sources. Is this a problem? I am a little concerned that the keywords Google thinks are the most relevant to my site are really the least relevant.
Any thoughts or suggestions?

Hmm the question isn't very clear. The question only you or your team can answer is "are these the keywords we want Google to rank us for"? If yes, then no problem.
If not, then you can do several things:

Block the reference pages from being crawled using the meta robots tag

Submit a sitemap so Google better understands your site structure

Revisit your on-page SEO to make sure your html reflects the keywords you want to rank for

Restructure the site so that (1) your authoritative content is more prominently linked and (2) the reference material comes after the real content in the page markup.

What's the best SEO tactics when you have a dedicated web address pointing to a page on a different site?
Hope someone can help with a question I've got about sorting out some duplicate content issues. To simplify the question, imagine there is a website a.com which has a page a.com/newslettersignup. In addition to the a.com domain, there is also a different web address, ashortcut.com, which points to a.com/newslettersignup. ashortcut.com is the web address that is advertised in marketing material etc. So what is the best way then to tell Google etc. that ashortcut.com is the preferred URL for the page which sits at a.com/newslettersignup? The advice I've read about the canonical tag, for example, doesn't cover this exact scenario so although it can support cross-domain information, I'm not sure if that's the best route to follow. Organic SEO for Local Towns
This is a fairly common question, but I am going to ask it again. I want to get ranked for many keywords: "hr outsourcing sheboygan", "HR outsourcing duluth", etc., all in my small state. Doing some random research, there are few if any pages with exact match phrases in the URL, Title, Etc. = No competition) Moreover, Google is not popping google places ads for these terms. My plan is to create fairly unique pages on my site optimized for each town. Right now, the pages are at 65% duplicate. I would assume that all of my pages will have some degree of duplication - there are similar elements on every page. If I run the content through a duplicate content tester, is there a % of unique content that would be fairly safe to avoid the duplicate content slap? Yes, I know it's more complicated than that semantic, heuristic, etc. - just looking for some general guidelines.

Page Title in Local SEO Title Tags?
Hi All, Still working on my title tag usage for local SEO, and I was hoping for some more feedback. My question is this: In Local SEO titles, I'm using location + keyword combinations, unique on each page. However, since each page has a specific title for the client, I figure I should be placing that at the front. My thought here was that this helps with the overall usability to the reader of the website. Ex. Contact Us page for Pizza shop Contact Us | Springfield IN Gourmet Pizza | Moe's Italian Pizza Anyone have thoughts on this one? Thank you!

Modal Windows SEO
The new company site is almost finished, and I've just learned that instead of the home page linking to a few internal pages (it's a tiny site), they are just using modal windows instead of deeper pages. Is that bad for SEO and what can I do to optimize with this setup?

Domain Name and On-Page SEO
Where are the best places to put your Domain name in On-Page SEO? My domain name ends in .net so I would like to put it as many places as possible to brand the .net . Is there an SEO penalty for text that appears only in a pop-up box when you hover the mouse over an icon?
A client of mine wants to streamline the look of his web pages, taking some of the visible body copy and putting it into boxes that pop up when you hover the mouse over an icon. My understanding is that search engines will index this pop-up text. However, do they penalize pages that have text in pop-up boxes out of concern that those pages are spammy? In this case, the text and the page are perfectly legitimate e-commerce pages. Thanks for any insights you can offer.
